Serine and glycine deprivation-induced gene expression in glioblastoma cell

ABSTRACT: To determine whether glioblastoma cells have altered gene expression profiles under limited serine and glycine conditions of extracellular environment. We performed gene expression profiling analysis using data obtained from RNA-seq at two conditions.

Project description:Activation of signaling pathways downstream of Toll-like receptor 4 upregulate expression of genes related to serine metabolism. We cultured peritoneal macrophages in control or serine/glycine-depleted medium for 24 hr, stimulated them with LPS (10 ng/ml) for 6 or 12 hr, and collected them to compare the gene expression. Microarray analysis revealed that serine/glycine-depletion in peritoneal macrophages upregulates gene expression of enzymes for serine biosynthesis.

The resulting cell population was either cultured in full medium or under starvation conditions without serine and glycine. Nascent RNA was isolated by labeling cells for 1h with 4-thio-uridine and subsequent biotinylation of labeled RNA followed by streptavidin chromatography as described in Garcia-Cuellar et al. CircFTO, a c-Myc induced circRNA, sustains cell growth under Serine and Glycine deprivation

Project description:Metabolic reprogramming is recognized as a hallmark of cancer and plays a pivotal role in sustaining cell growth under metabolic stress. However, the precise mechanisms are not completely understood. Here we dissect how circFTO, a circular RNA (circRNA), reinforces the serine biosynthesis pathway (SSP) through facilitating the expression of c-Myc. We found that circFTO expression was frequently overexpressed in hepatocellular carcinoma (HCC)-derived cell lines and tissues compared to their normal hepatic cell counterparts. In the context of HCC, we showed circFTO acts as ligand to bind and stabilize IGF2BPs, then elevated c-Myc expression through prolonging c-Myc mRNA half-life. In response to SG deprivation (Serine&Glycine deprivation), circFTO was transcriptionally induced by c-Myc, thus formed a circFTO-c-Myc positive feedback loop. In consequence, SSP components including PHGDH, PSAT1, PSPH, SHMT1 and SHMT2 are upregulated though the circFTO-c-Myc feedback loop. Intriguingly, some evidences showed the circFTO-c-Myc feedback loop is able to shift glucose metabolic flux towards SSP. Manipulating circFTO elicited robust effects on SSP associated genes with marked changes in HCC growth in vitro and in xenograft models under both normal and SG deprivation condition, indicative of the significant contribution of circFTO to tumorigenic phenotypes. Moreover, circFTO level is positively related to c-Myc expression in hepatocellular carcinoma tissues. Together, this work identifies circFTO as an integral element of SSP-regulated metabolic reprogramming under SG deprivation and implicitly highlights the potential of targeting circFTO to selectively counter the cancers.

Hotspot mutations induce metabolic reprogramming and vulnerability to serine deprivation

Project description:Cancer-associated mutations in the spliceosome gene create a neomorphic protein that produces aberrant mRNA splicing in hundreds of genes, but the ensuing biologic and therapeutic consequences of this missplicing are not well understood. Here we provide evidence that aberrant splicing by mutant alters the transcriptome, proteome, and metabolome of human cells, leading to missplicing-associated downregulation of metabolic genes, decreased mitochondrial respiration, and suppression of the serine synthesis pathway. We also find that mutant induces vulnerability to deprivation of the nonessential amino acid serine, which is mediated by missplicing-associated downregulation of the serine synthesis pathway enzyme PHGDH. This vulnerability is manifest both in vitro and in vivo, as dietary restriction of serine and glycine in mice is able to inhibit the growth ofMUT xenografts. These findings describe a novel role for mutations in altered energy metabolism, and they offer a new therapeutic strategy againstMUT cancers.

Project description:<p>This study examines how altering systemic serine and glycine availability through dietary intervention affects breast cancer metastasis in vivo. Female NOD-SCID-gamma (NSG) mice were maintained on either a control amino acid–replete diet or a serine/glycine-enriched diet for two weeks before and during metastatic progression of human breast cancer cells. By integrating dietary manipulation with in vivo metastasis assays, this study tests whether changes in circulating and tissue nutrient levels can influence metastatic colonization and tumor growth across organs. These data provide insight into how nutrient availability shapes the metabolic environment and metastatic potential of cancer cells.</p>

Gene Regulation by ATF3 in response to serine deprivation

Project description:The goal of this study is to identify genes that are regulated by activiating transcription factor (ATF3) in the cellular response to serine deprivation. Serine biosynthesis is crucial for cancer cells to proliferate and survival under serine-limiting conditions. We found that ATF3 expression induced by serine deprivation supports cancer cell growth. This RNA-seq study is thus designed to understand how ATF3 regulates serine biosynthesis in cells. The results indicate that ATF3 regulates the genes involved in the serine synthesis pathway.

Mitochondrial One-Carbon Metabolism is Required for TGF-β-Induced Glycine Synthesis and Collagen Protein Production

Project description:A hallmark of Idiopathic Pulmonary Fibrosis is the TGF-β-dependent activation of lung fibroblasts, leading to excessive deposition of collagen proteins and progressive scarring. We have previously shown that synthesis of collagen by lung fibroblasts requires de novo synthesis of glycine, the most abundant amino acid in collagen protein. TGF-β upregulates the expression of the enzymes of the de novo serine/glycine synthesis pathway in lung fibroblasts through mTORC1 and ATF4-dependent transcriptional programs. SHMT2, the final enzyme of the de novo serine/glycine synthesis pathway, transfers a one-carbon unit from serine to tetrahydrofolate (THF), producing glycine and 5,10-methylene-THF (meTHF). meTHF is converted back to THF in the mitochondrial one-carbon (1C) pathway through the sequential actions of MTHFD2 (which converts meTHF to 10-formyl-THF), and either MTHFD1L, which produces formate, or ALDH1L2, which produces CO2. It is unknown how the mitochondrial 1C pathway contributes to glycine biosynthesis or collagen protein production in fibroblasts, or fibrosis in vivo. Here, we demonstrate that TGF-β induces the expression of MTHFD2, MTHFD1L, and ALDH1L2 in human lung fibroblasts. MTHFD2 expression was required for TGF-β-induced cellular glycine accumulation and collagen protein production.
