Transcriptome analysis of NECs derived from different hPSCs with different protocols

ABSTRACT: To obtain neuroepithelial cells (NECs) for transplantation, we differentiated human embryonic stem cells (hESCs) using a 3-day or 12-day protocol and also human induced pluripotent stem cells (hiPSCs) using a 3-day protocol. Then, using RNA-seq, we studied the dynamics of gene expression in each differentiation and compared them with each other.

Impact of BMP and WNT signaling modulation on mesendoderm progenitor cells specification from hPSCs in 3D culture conditions

Project description:We report a bulk RNA sequencing analysis of a population containing different mesendoderm progenitor cells derived from hiPSCs in 3D environment. Specifically, 3D aggregates of hPSCs were differentiated into cardiac progenitor cells through WNT signaling activation from day 0 to day 1 and WNT signaling inhibition from day 3 to day 5 of differentiation, which allowed further efficient and reproducible specification into hiPSC-derived CMs. This represents the control protocol from which samples from D3 (D3N) and D5 (D5N) were collected. Additionally, adaptation of this control protocol by performing WNT and BMP signalling pathways activation from day 3 to day 5 of differentiation, allowed the modulation of the progenitor cells population to a more posterior splanchnic mesoderm which favours further specification of those progenitors into hiPSC-derived pro-epicardium/septum transversum cells. This represents the CB protocol from where samples from D3 (D3CB) and D5 (D5CB) were collected.

Genome-wide map of SOX21 occupancy in human embryonic stem cell-derived neural progenitor cells [ChIP-seq]

Project description:To understand how SOX21 regulates neural fate specification, we differentiated wild type and SOX21 knockout hESC into neural epithelial cells (NECs) using dual SMAD inhibition protocol. We collected cells at neural differentiation day 5 and performed SOX21 ChIP-seq to investigate the genome-wide binding profiles. Meanwhile, we also carried out b-catenin ChIP-seq in wild type and SOX21 knockout NECs to dissect the role of SOX21 in Wnt signaling inhibition, thus providing important information for the mechanism underlying SOX21's functions in early neural fate specification.

Single cell transcriptomic profiling of gill cells of zebrafish (Danio rerio) exposed to normoxia and hypoxia

Project description:The fish gill is a multifunctional organ containing a variety of specialized cells including respiratory chemoreceptors, neuroepithelial cells (NECs). Although the structure, function and development of the gill have been studied extensively, transcriptomic profiling of individual gill cells is lacking. Using the 10x Genomics Chromium technology, we conducted a single transcriptomic study of cells from distal gill filament of ETvmat2:GFP zebrafish, acclimated to 14 days of normoxia and hypoxia. Overall, approximately 13,000 cells were sequenced with an average depth of 27,000 reads per cell. We identified 16 cell clusters in the gill, including NECs, neurons, pavement cells, endothelial cells and mitochondrion-rich cells. NECs were identified through expression of vmat2, encoding vesicular monoamine transporter, and showed highly differential expressions of tph1a, sv2, and mitochondrial proteins implicated in O2 sensing. Differential gene expression analysis showed a shift in transcriptome in NECs following 14 days of acclimation to hypoxia. This study presents a comprehensive cell atlas for the zebrafish gill and provides a framework for future investigations of molecular biology and physiology in gills.

Transcription profiling of Arabidopsis thaliana seedlings using different Affymetrix RNA labelling protocols

Project description:Here we compare transcriptomic data generated using Affymetrix one-cycle (standard labelling protocol), two-cycle (small-sample protocol) and IVT-Express protocols with the Affymetrix ATH1 array using Arabidopsis root samples. Results obtained with each protocol are broadly similar. However, we show that there are 35 probe sets (of a total of 22810) that are misrepresented in the two-cycle data sets. Of these, 33 probe sets were classed as mis-amplified when comparisons of two independent publicly available data sets were undertaken.

Klinefelter syndrome derived hiPSCs show similar XCI behavior as female hPSCs

Project description:In this study, we reprogrammed fibroblasts from two azoospermic Klinefelter syndrome (KS) patients, and two healthy male and one healthy female donor with an efficient integration-free method using episomal plasmids and laminin-521 (LN521). Whole genome transcriptomics analysis showed differentially expressed genes between KS and healthy male donors with enrichment in gene ontology (GO) terms associated with fertility, cardiovascular development, ossification and brain development, for both KS hiPSCs and fibroblasts, correlating with the KS clinical phenotype. Thorough XCI analysis combining transcriptomics data, RNA FISH and H3K27me3 staining, revealed skewed XCI in one KS fibroblast line and variability in XCI state of KS hiPSCs similar to female hiPSCs, showing either XaXi or XaXe status. Furthermore, we found up-regulated X-linked genes involved in nervous system development, synaptic transmission as well as metabolic processes supporting the potential use of KS derived hiPSC as an in vitro model for KS.

Impact of different tissue dissociation protocols on endothelial cell recovery from developing lungs.

Project description:Developing mouse lungs (day 14 of post-natal life) were dissociated by two different enzymatic methods, one employing commercially available Dispase, and another employing a commercial preparation of purified collagenase. The endothelial cell populations recovered from both approaches were characterized first by flow cytometry, to assess endothelial cell purity and viability. Subsequently, single-cell RNA-Seq was employed to characterize the constituent subpopulations of endothelial cells within each preparation. The single-cell RNA-Seq revealed that endothelial cell populations generated with Dispase exhibited reduced complexity, being enriched largely with one subpopulation of microvascular endothelial cells (gCap2) characterized by H2-Ab1 and Trf expression, whilst endothelial cell populations generated using collagenase yielded a complex endothelial cell population that included endothelial cell sub-types derived from the macro- and microvasculature, including the arterial and venous circulation, as well as the lymphatics.
