Single-cell RNA sequencing of iALI epithelial cell derived from UHOMi003-A cell line

ABSTRACT: The goal of this study was to identifed specifically iALI epithelial cell clusters by using single-cell RNA-sequencing (10x Genomics Chromium). We enriched the epithelial cells based on EpCam cell level, and then used 10X Genomics Chromium technology to capture 10 000 cells. The analyse was then performed using Seurat, to identified each cell cluster. The results reveal all bronchial epithelial cell population on iALI model. This include ciliated cells, basal cells, neuroendocrine cells and secretory cells.

Project description:This study aims to specify the effect of air pollution (PM2.5 developed by NIST), on bronchial epithelium generated from induced pluripotent stem cells, called iALI. The exposition was performed during 15 days on basal side and media was changed everyday. We performed single-cell RNA-sequencing (10x Genomics Chromium) to capture 10 000 cells on EpCAM+ cells (epithelial cells) and on EpCAM- cells (mesenchymal cells), in both control and exposed condition. Then, analyse was perfomed in R by using Seurat pipeline, to identified each cluster cells and induced and repressed genes.

Single-cell RNA sequencing of chicken skin

Project description:Cells were isolated from the back skin of 1-day old chicks after plucking down feathers. Cells were dissociated and enriched for epidermal cells according to a published protocol (PMID: 33157095). Single‐cell separation (10X Genomics Chromium), library preparation (10X Genomics Cell Ranger, version 3.0.2), sequencing (Illumina HiSeq 3000/4000) and data analysis (Seurat Version 3, Satija Lab, NY) were performed according to a published protocol (PMID: 31930613).

Analysis of single-cell RNA-seq data from human PBMCs and from in vitro cultures of human cord blood CD34+ progenitors encompassing different DC types

Project description:For both PBMC and cells from the in vitro cultures, RNA purification and library generation was performed using the Chromium Single Cell Controller apparatus and associated protocols (10X Genomics). Libraries were sequenced by 75-bp single-end reading on a NextSeq500 sequencer (Illumina). Reads were aligned on the GRCh38 human genome assembly. scRNA-seq of sheep abomasal epithelial tissue post-nematode infection

Project description:Tuft cells are required for an effective immune response to gastrointestinal parasitic nematodes in mice, but little is known about tuft cells in other animals. Using scRNA-seq, we profiled the transcriptome of tuft cells and other mucosal cell types from the sheep abomasal epithelium following nematode infection. Cells were isolated from abomasum mucosal tissue of two sheep and processed using 10x Genomics Chromium Single Cell 3’ Reagent kit (v.3) using a total of 20,000 input cells. cDNA libraries were sequenced on an Illumina NextSeq 500 system to a depth of 50,000 read pairs per cell. Sequences were mapped to the genomes for ovine (Ovis aries Oar_v3.1; https://www.ensembl.org/Ovis_aries/Info/Index) and bovine (Bos taurus ARS-UCD1.2; https://www.ensembl.org/Bos_taurus/Info/Index) and gene count matrices generated using the Cell Ranger software (v.3.1.0) and analysed using Seurat package (v.3.1) with R version 3.6.0. The “Find Markers” function identified a tuft cell cluster and other distinct epithelial (Epcam+) and immune (Ptprc+) cell clusters.

Single cell RNA-seq of ten-thousand epithelium cells from the mammary glands of mice in puberty, estrus and diestrus phases

Project description:Epithelial cells were isolated by FACS from the mammary glands of pubescent (5 week old), estrus adult (10 week old) and diestrus adult (10 week old) female mice. Freshly sorted cells were submitted to a 10X Genomics Chromium System for single cell capture. cDNA synthesis and library preparation was done according to the protocol supplied by the manufacturer. Sequencing was carried out on an Illumina NextSeq500 sequencer using parameters recommended by 10X Genomics.

Single cell RNA-seq of human synovial joints from healthy donors

Project description:Human synovial Single cell RNA-seq was performed on three tissue samples from healthy donors. This experiment was done to explore the heterogeneity of cells in healthy human synovial joint and enabled the comparison of cellular states and composition to those of publicly available single cell RNA-seq datasets from psoriatic arthritis and rheumatoid arthritis patients. Human synovial cells were loaded immediately after tissue dissociation with up to 25,000 cells in a single well of a Chromium chip G (10x Genomics). 3’ gene expression libraries were generated using Chromium Next GEM Single Cell 3' Kit 3.1 with 3' Feature Barcode Kit and dual indexing (10x Genomics protocol CG000316 Rev C). Libraries were sequenced as paired end (PE) 150 bp by Illumina sequencing to 65-80% saturation. Reads were mapped to the GRCh38 human genome (GENCODE) using the 10x Genomics Cell Ranger pipeline (7.2.0).

High-resolution single cell RNAseq of ALK3-expressing human pancreatic ductal cells

Project description:Purpose: We demonstrate here that human pancreatic ductal cells within the exocrine pancreas have multiple cell type populations. Flow cytometry and live-cell sorting of ALK3bright+ cells enabled transcriptomics analysis at the single cell level. Methods: Live CD90-/ALK3bright+ cells from 3 non-diabetic human donors were sorted and cryopreserved. After cryopreservation and dead cell removal, we performed single-cell cDNA library construction using the 10X Genomics microfluidics platform, utilizing the chromium single cell 3’ v2 chemistry kit. Single cell libraries were sequenced on an Illumina sequencing platform with 10X Genomics recommended parameters. After sequencing, data was converted to filtered read counts via the 10X Genomics Cellranger v3.0.2 software. Filtered gene counts were then utilized for downstream analysis using the Seurat scRNAseq analysis package. Conclusions: Our research presents the first detailed analysis at the single-cell level of ALK3-expressing ductal cells isolated from the human exocrine pancreas. This study reveals heterogeneity across the human ductal compartment, with certain sub-populations of ductal cells exhibiting progenitor-like characteristics. These data also demonstrate plasticity across the exocrine pancreas, which is donor-dependent. Overall, this study furthers our understanding of pancreatic biology at the single cell level.

Comparative Eye Transcriptome Atlas

Project description:The Comparative Eye Transcriptome Atlas provides transcriptomic resources to study retinal evolution and physiology across non-mammalian vertebrates. We profiled retinas from four species using two complementary high-throughput approaches. Eight 10x Genomics Visium spatial transcriptomics datasets were generated from Anolis carolinensis (n = 2), Taeniopygia guttata (n = 4), Columba livia (n = 1), and Gallus gallus (n = 1), capturing spatially resolved gene expression with matched histology images. In parallel, six 10x Genomics Chromium Single Cell 3′ RNA-seq datasets were obtained from zebra finch (T. guttata) retinas to resolve cell-type–specific transcriptomes. Raw sequencing data (FASTQ) and processed outputs from SpaceRanger (Visium) and CellRanger (Chromium) are provided. Downstream integrated and annotated datasets can be explored interactively at https://linlab.au.dk/Damsgaard_lab/CETA/ and full Seurat objects are available on request.
