CircularRNAs (circRNAs) sequencing in hepatocellular carcinoma (HCC) patients with and without microvascular invasion (MVI)

ABSTRACT: Formed by cis back-splicing and circularization of introns, exons and other transcripts, circRNAs constitute covalently closed single-stranded loops and are considered as the emerging non-coding RNAs. Accumulating evidence indicates that they are double-edged swords in the process of HCC metastasis. However, the specific mechanism and potential clinical therapeutic significance remain vague. We attempted to profile the regulatory networks of circRNA and RNA-binding proteins.

The expression profiling of circular RNAs (circRNA) in human intervertebral disc degeneration (IDD)

Project description:Circular RNA expression profiling of human nucleus pulposus derived from patients with IDD in comparison with those derived from cadaveric disc as normal control. We have identified the expression profiles of miRNAs (GSE63492), lncRNAs, mRNAs (GSE56081) in IDD using 5 normal discs as control and 5 IDD discs. Accumulating evidence indicates that circRNAs are key regulators of gene expression by interacting with miRNAs. circRNA is a novel type of RNA that, unlike linear RNA, forms a covalently closed continuous loop, and is highly represented in the eukaryotic transcriptome. Two-condition experiment: control nucleus pulposus vs. degenerative nucleus pulposus. Biological replicates: 5 control, 5 degenerated, independently harvested (the same samples as GSE56081 and GSE63492). Four replicates per array.

Skeletal muscle wasting is a common clinical feature of many chronic diseases and also occurs in response to acute events. Circular RNAs are covalently closed RNA transcripts that are involved in various physiological and pathological processes. However, the underlying mechanisms of circRNAs implicated in muscle atrophy remains unknown. Global circRNA expression profiling indicated that many circRNAs are involved in the pathophysiological processes of muscle atrophy.

Differential expression of circRNAs discriminates between different maturational stages of human intrathymic thymocytes.

Project description:Circular RNAs (circRNAs) are stable single stranded RNA molecules which form a covalently closed continuous loop. They are involved in multiple biological processes, functioning mainly through interactions with microRNAs and proteins or by the expression of specific peptides. Preliminary data exist on circRNA expression in different peripheral blood cell populations. Deregulation of circRNAs has been shown to be key in the development of T-cell acute lymphoblastic leukemia (T-ALL). However, a detailed analysis on circRNAs expression in intrathymic thymocyte populations was still missing and might be key to understanding thymus development as well as tumours arising in the lymphoblastic line. The aim of this study was to investigate whether circRNAs are differentially expressed in thymocytes at different maturational stages during the intrathymic differentiation process.

High expression of circRNAs in muscle and stromal cell confound bulk tissue analyses in cancer research [NanoString]

Project description:Circular RNAs (circRNAs) are covalently closed molecules that are likely to play important roles in cancer development and progression. Hundreds of differentially expressed circRNAs between tumors and adjacent normal tissues have been identified in studies using RNA-sequencing or microarrays, emphasizing a strong translational potential. However, previous studies were performed using RNA from bulk tissues and the spatial expression patterns of most circRNAs are unknown. Here, we show that the majority of differentially expressed circRNAs from bulk tissue analyses of colon tumors relative to adjacent normal tissues are, surprisingly, not differentially expressed when comparing cancer cells directly with normal epithelial cells. By manipulating the proliferation rates of cells grown in culture, we find that these discrepancies are explained by circRNAs accumulating to high levels in quiescent muscle cells due to their high stability and, on the contrary, circRNAs are diluted to low levels in the fast-proliferating cancer cells due to their slow biogenesis rates. Thus, we observed striking changes in circRNA expression patterns within different sub-compartments of colon tumors and adjacent normal tissues. Likewise, we find that the high circRNA content in muscle cells can be a strong confounding factor in bulk analyses of circRNAs in bladder and prostate cancer. Together our findings emphasize the limitations of using bulk tissues for studying differential circRNA expression in cancer and highlight a particular need for spatial analysis in this field of research.
