FOXO-regulated Deaf1 controls muscle regeneration through autophagy

ABSTRACT: We performed RNAi screens to identify regulators of muscle regeneration. We identified Deaf1 and hypothesized that this transcription factor may regulate autophagy and in turn control myogenesis. We therefore performed chromatin-immunoprecipitation followed by next-generation sequencing (ChIP-seq) to identify Deaf1 downstream targets. The results suggest that Deaf1 binds to the promoters the multiple ATG genes, suppressing their transcription.

ATG-9-Mediated Synaptic Autophagy Promotes Aversive Learning under Stress in C. elegans

Project description:Autophagy is a degradative process that maintains cellular homeostasis and functions. Autophagy biogenesis at neuronal synapses requires synaptic proteins, but its impact on synaptic functions is incompletely understood. Here we show that, in Caenorhabditis elegans, synaptic ATG-9, the only transmembrane protein in the autophagy pathway, contributes to aversive learning under mitochondrial stress. Analysis of the neuronal translatome reveals that autophagy is upregulated by stress in the octopaminergic RIC neuron and it promotes aversive learning. Inactivating autophagy genes in RIC, including atg-9, reduces aversive learning. Mitochondrial stress increases synaptic ATG-9 abundance through AP-1- and AP-2-dependent exocytosis and endocytosis, respectively, and blocking synaptic ATG-9 trafficking impairs aversive learning. Synaptic ATG-9 levels are independent of key autophagy genes, such as bec-1/Beclin1 and lgg-1/GABARAP, suggesting that mechanisms other than canonical autophagy regulate synaptic ATG-9 in aversive learning. Our work underscores the importance of synaptic autophagy in stress-induced behavioral adaptations and reveals molecular details of aversive learning at single-neuron level.

Autophagy mutant cells accumulates proteins involved in cell proliferation desiccation and rehydration in Physcomitrium patens

Project description:Autophagy is the process responsible for degrading cytoplasmic components in lysosomes and vacuoles. It has been widely accepted that autophagy contributes to cellular survival against stress, since autophagy-deficient (atg) mutants are predominantly more sensitive to environmental stress, including nutrient starvation, than their wild-type (WT) counterparts. However, Physcomitrium atg mutants are able to survive from desiccation stress compared with WT under presence of ABA. The molecular mechanism is not understood. In this study, comparative proteomic and microarray expression analysis were performed for WT and atg mutant protonemal colonies of Physcomitrium. Integrated analysis showed that signaling pathways involved in MYB, MAPK were activated, and that protective proteins such as LEA and antioxidant-related proteins were not differentially expressed between WT and atg mutant. This suggests that atg mutant was highly tolerant to desiccation stress by activating cell proliferation during both dehydration and rehydration processes. Also, yeast microarray analysis using publicly available data showed that signaling pathways involved in cell proliferation, such as MYB, were activated in rehydration. This shows that activation of cell proliferation is important for inducing desiccation tolerance. This study has provided new evidence that autophagy is involved in the relationship between desiccation tolerance and cell proliferation, but we have not been able to pinpoint its direct effect. Further work is needed to elucidate the dynamics of proteins in autophagy and induction of desiccation tolerance.

Receptor-mediated clustering of FIP200 bypasses the role of LC3 lipidation in autophagy

Project description:Autophagosome formation requires multiple autophagy-related (ATG) factors. However, we find that a subset of autophagy substrates remains robustly targeted to the lysosome in the absence of several core ATGs, including the LC3 lipidation machinery. To address this unexpected result, we performed genome-wide CRISPR screens identifying genes required for NBR1 flux in ATG7KO cells. We find that ATG7-independent autophagy still requires canonical ATG factors including FIP200. However, in the absence of LC3 lipidation, additional factors are required including TAX1BP1 and TBK1. TAX1BP1's ability to cluster FIP200 around NBR1 cargo and induce local autophagosome formation enforces cargo specificity and replaces the requirement for lipidated LC3. In support of this model, we define a ubiquitin-independent mode of TAX1BP1 recruitment to NBR1 puncta, highlighting that TAX1BP1 recruitment and clustering, rather than ubiquitin binding per se, is critical for function. Collectively, our data provide a mechanistic basis for reports of selective autophagy in cells lacking the lipidation machinery, wherein receptor-mediated clustering of upstream autophagy factors drives continued autophagosome formation.

Studies of autophagy pathway during submergence in Arabidopsis thaliana

Project description:Autophagy involves massive degradation of intracellular components and functions as a conserved system that helps cells to adapt to adverse conditions. In Arabidopsis thaliana, submergence induces the transcription of autophagy-related (ATG) genes and the formation of autophagosomes. To study the role of autophagy during submergence, we performed transcriptome analysis with atg5, an autophagy-defective mutant, under submergence conditions. Our data showed that submergence changed the expression profile of DEG in the atg5 versus wild-type.

The identification of Dwg downstream targets using ChIP-seq

Project description:To study the autophagy related genes, we performed RNAi screens to identify new autophagic regulators. Dwg1 is one of new regulators of autophagy. We hypothesized that as an insulator, the Dwg protein might regulate autophagy through binding to insulator elements on chromatin and blocking enhancer functions. We therefore performed chromatin-immunoprecipitation followed by next-generation sequencing (ChIP-seq) to identify Dwg downstream targets. The results suggest that Dwg binds to the insulator elements present in/near the ATG genes, presumably suppressing their transcription.

Gene expression in the pancreatic lymph node of Deaf1 knock out mice vs. BALB/c controls

Project description:A microarray study performed in the pancreatic lymph nodes of Deaf1 knock-out and BALB/c control mice to identify genes that are regulated by the transcriptional regulator Deaf1. These experiments constitute a portion of the study described below: Abstract: Type 1diabetes (T1D) can result from a breakdown in peripheral tolerance which is controlled by peripheral tissue antigen (PTA) expression in lymph nodes. Here, we identified a transcriptional regulator, deformed epidermal autoregulatory factor 1 (Deaf1), which regulates the expression of various PTAs in the pancreatic lymph node (PLN). We found, by microarray, that Deaf1 controls the expression of ~600 genes in the PLN. In the non-obese diabetic (NOD) mouse model of T1D, we identified a wild-type form of Deaf1 (DF1) and a truncated alternatively spliced variant (DF1-VAR1) that hetero-dimerizes with and decreases the transcriptional activity of DF1. The expression of DF1 correlates with the expression of various pancreatic PTAs such as insulin, and during the onset of destructive insulitis in NOD mice, DF1 expression is downregulated, while the DF1-VAR1 expression is upregulated in the PLN. A reduction in DF1-controlled PTA expression in the PLN, leading to decreased peripheral tolerance, could underlie the pathogenesis of NOD disease.
