Project description:Description: The pluripotency of an embryonic stem cell makes it an attractive target for differentiation strategies aimed at producing tissues for therapeutic purposes. Yet, even though we know that ES cells have tremendous capacity for differentiation, we do not fully understand the molecular paths taken by these cells as they differentiate. Moreover, it is unclear how the path of ES cell differentiation relates to the molecular decisions made by tissues undergoing normal development. The motivation behind this work is to increase our understanding of this relationship and its potential limitations. Overall Design: Dataset is a murine embryonic stem cell differentiation timecourse consisting of 14 timepoints spanning 17 days of differentiation. Project description:This series of samples comprises multiple early embryonic time courses for C. elegans. Time courses consisting of 10 time points each for 4 different genotypes are included: wild-type (strain N2 grown on E. coli strain OP50), pie-1(zu154) (progeny of homozygous mutant mothers [Unc] of strain JJ532 grown on E. coli strain OP50), pie-1(zu154);pal-1(RNAi) (progeny of homozygous mutant mothers [Unc] of strain JJ532 grown on E. coli strain HT115 expressing pal-1 hairpin RNA), and mex-3(zu155);skn-1(RNAi) (progeny of homozygous mutant mothers [Dpy] of strain JJ518 grown on E. coli strain HT115 expressing skn-1 hairpin RNA). Embryos were manually staged by morphology at the 4-cell stage and allowed to develop in water for defined amounts of time at 22 degrees C. RNA was amplified as described (Baugh et al. Development, 2003; Baugh et al. Nucleic Acids Research, 2001). This series of samples comprises all replicate data reported by Baugh et al. (Development, 2005).

Project description:Bulk RNA-seq was performed across a time-course of human iPSc differentiation toward thymic epithelial progenitors (TEPs). Twenty-nine experimental libraries spanning eleven time-points (days 0, 1, 2, 3, 7, 9, 10, 14, 15, 17, 22) plus four primary thymic epithelial cell (TEC) controls revealed progressive down-regulation of pluripotency genes and stepwise activation of transcriptional modules corresponding to anterior endoderm, third pharyngeal pouch endoderm, and thymic epithelial fate.

Gene expression was measured using Affymetrix U133 Plus 2.0 arrays for both patient samples and healthy controls. Project description:The maize plastoglobule proteome has not been reported in the literature, nor has its dynamic repsonse to water-deficit (i.e. drought) been investigated. To address this shortcoming, we have employed deep bottom-up proteomics of isolated plastoglobules, as well as isolated thylakoids, from 3-week-old maize seedlings experienceing a drought stress treatment. Maize plants were not watered for 17 days, during which a decline in photosynthetic parameters and leaf wilting and tip chlorosis was observed, followed by re-watering from which plants quickly recovered. Plastoglobules and thylakoods were isolated at six different time points during the stress treatment to monitor dynamic changes during entry itno and recovery from the stress. These siz time points are: 7 days without watering (dWW), 12 dWW, 16 dWW, 17 dWW, 1 day after re-watering (dRW), and 3 dRW. The 7 dWW time point represents the basal state prior to imposition of stress (plants are only watered once every 7 days), while the 17 dWW represents the peak stress time point. We find tailored changes to plastoglobule and thylakoid consistent with triggering of specific stress tolerance mechanisms, but no indication of senescence processes were observed. Our results provide the first public report of the maize plastoglobule proteome and its dynamic responses to water-deficit.

Project description:Endometriosis is associated with aberrant gene expression in the eutopic endometrium of women with disease. To determine if the development of endometriotic lesions directly impacts eutopic endometrial gene expression, we sequentially analyzed the eutopic endometrium across the time course of disease progression in a baboon model of induced disease. Endometriosis was induced in baboons by intraperitoneal inoculation of autologous menstrual endometrium. Eutopic endometria were collected at 9-11 days postovulation) in five time points: 1, 3, 6-7, 10-12, and 15-16 months after disease induction and compared with tissue from disease-free baboons. We used microarrays to identify differentially expressed genes between time points. Sequential analysis of the same animals during disease progression demonstrated an early disease insult and a transitory dominance of an estrogenic phenotype. However, as the disease progressed, a progesterone-resistant phenotype became evident.

Project description:Wheat plants (T. aestivum cv. Chinese Spring) were grown in a greenhouse and watered daily to avoid drought stress. The main stem ears were labelled when flowering. At 12 days after anthesis, the plants were transferred to growth chambers with a temperature regime of 24/17◦C (14 h/10 h) day/night cycle. At 15 days after anthesis, half of the plants were applied a temperature regime of 37/17◦C for 3 days and were harvested on the 4th day after 4 h under heat with light; the remaining plants were kept at 24/17◦C as a control and were harvested at the same sampling time.
