Mouse spleen LCM-ATACseq (B and T cell zones)

Transcriptional profiles of liver lobular zones from non-pregnant mice and pregnant mice at dpc8 and dpc16.

Project description:We report transcriptional profiles of each liver lobular zone from non-pregnant mice and pregnant mice at dpc8 and dpc16. By RNA-sequencing of LCM-isolated each zonal cells, we revealed that genes related to actin cytoskeleton, extracellular matrix organization and vascularization were enriched in the PA (zone2) and CV (zone3) zones at dpc8 and cell division related genes were enriched in the PV (zone1) zone at dpc8. At dpc16, genes related to metabolism, catabolism and xenobiotic process were enriched in all zones.

Label-free quantitative proteomics analysis of bone marrow cells of MK-LCM WT versus KO mice

Project description:High ploidy large cytoplasmic megakaryocytes (LCM) are critical negative regulators of hematopoietic stem cells (HSC) and are responsible for platelet formation. Using a mouse knockout model with normal megakaryocyte numbers but essentially devoid of LCM (MK-LCM KO), we demonstrated a pronounced increase in bone marrow HSC concurrent with endogenous mobilization and extramedullary hematopoiesis. When HSC isolated from a MK-LCM KO microenvironment were transplanted in lethally irradiated mice, the absence of LCM increased HSC in BM, blood and spleen. Severe thrombocytopenia was observed in animals with diminished LCM, although there was no change in megakaryocyte ploidy distribution. In contrast, WT HSC-generated LCM regulated a normal HSC pool and prevented thrombocytopenia. The present label-free quantitative LC-MSMS data was used to determine proteins that are differentially expressed in bone marrow cells of MK-LCM WT versus MK-LCM KO mice.

LCM-ATACseq on human lung macrophages

Project description:In this study we employed Laser Capture Microdissection (LCM) for the multimodal profiling of lung macrophages cell populations as a function of location within the healthy tissue. In detail, macrophage mini-bulks (~100 cells) were collected from 4 healthy human donors in 5 different locations of the airways (a total of 20 biopsies), including parenchyma (L1 Ã¢Â€Â“ lower left lobe (LLL); L6 Ã¢Â€Â“ 80% distance from LLL tip), trachea (L2), bronchi (L3 Ã¢Â€Â“ 1st/2nd generation; L5 Ã¢Â€Â“ 3rd/4th generation), and processed for ATAC-seq.
