Evaluating Detection of small RNA derived fragments from small RNA-seq data

ABSTRACT: An increasing amount of evidence indicates that fragments derived from longer small RNAs such as snoRNAs, snRNAs, and rRNAs may hold functions relevant to biology and disease. However, they remain poorly understood. Few pipelines exist to analyze the fragmentation of small RNAs, and even fewer take users from raw reads to processed results. Every decision that a user makes when processing small RNA-seq data can greatly impact downstream results. Thus, we sought to develop sRNAfrag, a standardized workflow that can accurately quantify and describe the presence of sRNA fragments, with three inputs: run data, a reference genome, and an annotation file.

Small non-coding RNA discovery and profiling with sRNAtools based on high-throughput sequencing

Project description:Small non-coding RNAs (sncRNAs) are generated from different genomic loci and have important roles in biological processes, such as cell proliferation and regulation of gene expression. Next-generation sequencing (NGS) has provided an unprecedented opportunity to discover and quantify diverse kinds of sncRNAs, such as tRFs (tRNA-derived small RNA fragments), phasiRNAs (phased, secondary, small interfering RNAs), piRNAs and plant specific 24-nt short interfering RNAs (siRNAs). However, currently available web-based tools do not provide approaches to comprehensively analyze all these diverse sncRNAs. A novel web server, sRNAtools (https://bioinformatics.sc.cn/sRNAtools), is presented that can be used in conjunction with high-throughput sequencing to discover, profile and functionally annotate sncRNAs, including miRNAs, isomiRs, piRNAs, tRFs, tRNAs, snRNAs, snoRNAs, rRNAs, phasiRNAs, and plant specific 24-nt siRNAs for 21 species. In this study, sRNAtools has been used in sncRNA profiling in poplar wood tissues, which identified many wood related sncRNAs expression patterns.We believe that sRNAtools will greatly benefit the scientific community as an integrated tool to study sncRNAs.

Protein interactome of small RNA fragments: identification and functional implications

Project description:Populations of small eukaryotic RNAs, in addition to relatively well recognized molecules (such as miRNAs or siRNAs), also contain fragments derived from all classes of constitutively expressed non-coding RNAs. It has been recently demonstrated that the formation and accumulation of RNA fragments (RFs) is cell-/tissue-specific and depends on internal and external stimuli. Unfortunately, the mechanisms underlying RF biogenesis and function remain unclear. To better understand them, we employed RNA pull-down and mass spectrometry methods to characterize the interaction networks of seven RFs originating from tRNA, snoRNA and snRNA. In addition, we performed an in silico screen of the selected RFs against publicly available cross-linking and immunoprecipitation datasets. We determined that the RF interactome comprises a large number of proteins, which were generally different from those that interact with their parental full length RNAs. Proteins that were differentially bound by the RFs were involved in mRNA splicing, tRNA processing, DNA recombination/replication, protein biosynthesis and carbocyclic acid metabolism. Our data suggest that RFs can be endogenous aptamer-like molecules and potential players in emerging RNA-protein regulatory networks.

Project description:Here we present the CLASH analysis of AGO2 in HEK293 cells to address the small RNA repertoire and uncover their physiological targets. We developed an optimized bioinformatics approach of chimeric read identification to detect chimeras of high confidence. We report thousands of Ago2 target sites driven by microRNAs, but also a substantial number of Ago2 ‘drivers’ derived from fragments of other small RNAs such as tRNAs, snoRNAs, rRNAs and others. Target validation of several miRNAs delivered by 3’ Quantseq RNA-Seq.

Biochemical and structural insights into the function of small RNA methyltransferase Hen1 in animals

Project description:HUA ENHANCER 1 (Hen1) is a RNA 2'-O-methyltransferase that modifies small non-coding RNAs (sncRNAs) by adding a methyl group to the 2'-OH of 3'-terminal nucleotides, thereby protecting them from other modifications and degradation. The molecular mechanism underlying the methylation of small RNA duplexes has been revealed by the crystal structure of Hen1 in Arabidopsis (AtHen1). However, the molecular basis of single-stranded RNA methylation by mammalian Hen1 homologues, especially p-element-induced wimpy testis (PIWI)-interacting RNAs (piRNAs), remains elusive. Here we show that mouse Hen1 (mHen1) is responsive for the 3’ end methylation of classical piRNAs, as well as for the non-canonical piRNAs derived from ribosomal RNA (rRNAs), small nuclear RNAs (snRNAs) and transfer RNAs (tRNAs) in mouse spermatogonial stem cells (SSCs). Moreover, we identified a class of transfer RNA (tRNA)-derived sncRNAs as novel substrates of mHen1, which we refer to as Hen1-methylated tRNA-derived small RNAs. We determined the crystal structure of the catalytic domain of human Hen1 (HsHen1) in complex with its cofactor AdoMet at 1.8 Å resolution. Comparisons of the structures of HsHen1 and AtHen1 reveal a similar active site for binding a divalent cation and AdoMet. An in vitro methyltransferase assay indicated that the complete catalytic domain of HsHen1 is sufficient to methylate a specific length of single-stranded RNAs in a manganese-dependent manner. In conclusion, our functional and structural findings provide important insights into the methylation details of sncRNAs in mouse SSCs, and the catalytic mechanism of mammalian Hen1

Small RNA libraries from epidermal stem cell (ESC) and fibroblast (Fb) derived exosomes

Project description:We employed high-throughput sequencing to profile the non-coding RNA content of primary ESC and Fb derived exosomes. All 6 libraries were sequenced to a comparable depth (ESC1: 12.3M, ESC2: 14M, ESC3: 12.8M, FB1: 14.7M, FB2: 13.7M, FB3: 12.3M) and exhibited a very low proportion of adapter-only reads or fragments shorter than 17bp (4.4 ± 0.5% ), showing efficient fragment incorporation during library preparation. All libraries had high small RNA content (>50% successfully aligned and assigned to small RNAs). ESC libraries had significantly higher small RNA content (ESC: 84.5 ± 0.005% vs FB: 60.5 ± 0.05%, p<0.05, two-sided Welch’s t-test). ESC samples show remarkably higher proportions of miRNAs (~9-fold higher, p=3.6*10-5 ) and snRNAs (~12-fold higher, p=0.002) compared to Fb. Fibroblasts exhibited higher RPM of reads mapping on lncRNAs (4-fold, p=0.052)

Nopp140-chaperoned 2’-O-methylation of small nuclear RNAs in Cajal bodies ensures splicing fidelity

Project description:Spliceosomal small nuclear RNAs (snRNAs) are modified by small Cajal body (CB) specific ribonucleoproteins (scaRNPs) to ensure snRNP biogenesis and pre-mRNA splicing. However, the function and subcellular site of snRNA modification are largely unknown. We show that CB localization of the protein Nopp140 is essential for concentration of scaRNPs in that nuclear condensate; and that phosphorylation by casein kinase 2 (CK2) at some 80 serines targets Nopp140 to CBs. Transiting through CBs, snRNAs are apparently modified by scaRNPs. Indeed, Nopp140 knockdown-mediated release of scaRNPs from CBs severely compromises 2’-O-methylation of spliceosomal snRNAs, identifying CBs as the site of scaRNP catalysis. Additionally, alternative splicing patterns change indicating that these modifications in U1, U2, U5, and U12 snRNAs safeguard splicing fidelity. Given the importance of CK2 in this pathway, compromised splicing could underlie the mode of action of small molecule CK2 inhibitors currently considered for therapy in cholangiocarcinoma, hematological malignancies, and COVID-19.

The 3' exonuclease TOE1 selectively processes snRNAs through recognition of Sm complex assembly and 5’ cap trimethylation [global seq]

Project description:Competing exonucleases that promote 3’ end maturation or degradation direct quality control of small non-coding RNAs, but how these enzymes distinguish normal from aberrant RNAs is poorly understood. The Pontocerebellar Hypoplasia 7 (PCH7)-associated 3’ exonuclease TOE1 promotes maturation of canonical small nuclear RNAs (snRNAs). Here, we demonstrate that TOE1 achieves specificity towards canonical snRNAs by recognizing Sm complex assembly and cap trimethylation, two features that distinguish snRNAs undergoing correct biogenesis from other small non-coding RNAs. Indeed, disruption of Sm complex assembly via snRNA mutations or protein depletions obstructs snRNA processing by TOE1, and in vitro snRNA processing by TOE1 is stimulated by a trimethylated cap. An unstable snRNA variant that normally fails to undergo maturation becomes fully processed by TOE1 when its degenerate Sm binding motif is converted into a canonical one. Our findings uncover the molecular basis for how TOE1 distinguishes snRNAs from other small non-coding RNAs and explain how TOE1 promotes maturation specifically of canonical snRNAs undergoing proper processing.
