Project description:MicroRNAs from lymphoma and leukemia cell lines with or without the 13q31 amplicon were quantitated using a custom microarray platform. 5ug total RNA from each line was labeled with cy3 and hybridized to a microarray that contains probes to 238 mouse and human mature microRNAs. Human argonaute 1, 2, and 3, and a control immunoprecipitation were done. Two independent immunoprecipitations were performed, with two replicate points per immunoprecipitation. Ch1and Ch2 net values are median intensity, background subtracted, unnormalized. Normalized Ch2 values for argonaute immunoprecipitations are median center normalized. Normalized Ch2 values for control immunoprecipitates are normalized by a constant that is the average of the constants used for argonaute immunoprecipitates. Project description:We have conducted a study to determine which DNA microarray analysis method for identification of differential expression works best with a varying number of replicates, in particular, when the number of replicates is small. Using spiked-in mRNA with two-channel microarrays, as well as simulated data generated /in silico/, we measured the efficacy of five gene identification methods, namely /t/-test, Significance Analysis of Microarrays (SAM), median log ratio, median fold change and Wilcoxon ranksum test. By comparing the receiver operating characteristic (ROC) curves as well as the ranking accuracy versus sample size plots, our results show that the simple median methods (median log ratio and median fold change) are more accurate and robust than the other statistical methods in identifying differential gene expression, especially when the number of sample replicates is small. Project description:We used BAF250b-/- ES cells, two independently derived clones, at 18 and 72 hr in culture and compared them with parental cell line (wild-type) at the same time in culture (two replications each). Total RNAs were extracted using Trizol (Invitrogen) according to manufacturer protocol. 2.5 ug of total RNA samples were labeled with Cy3-CTP using a Low RNA Input Fluorescent Linear Amplification Kit (Agilent). A reference target (Cy5-CTP-labeled) was prepared from the Universal Mouse Reference RNA (Stratagene). Labeled targets were purified using an RNeasy Mini Kit (Qiagen) according to the Agilent's protocol, quantitated by a NanoDrop scanning spectrophotometer (NanoDrop Technologies), and hybridized to the NIA Mouse 44K Microarray v2.2 (whole genome 60-mer oligo; manufactured by Agilent Technologies, #014117) (Carter et al. 2005) according to the Agilent protocol (G4140-90030; Agilent 60-mer oligo microarray processing protocol - SSC Wash, v1.0). All hybridizations were carried out in the two color protocol by combining one Cy3-CTP-labeled experimental target and Cy5-CTP-labeled reference target. Project description:These experiments have systematically assessed the potential utility of transcriptomic endpoints as enhancements to the guaiacol assay. Previously, we demonstrated that benzophenone-2, benzophenone, perfluorooctane sulfonate, bisphenol A bis ether, and vinclozolin decreased TPO activity, and that dibutyl phthalate, carbaryl, dibenzo(a,h)anthracene, benzo(a)pyrene, and methylmercury increased TPO activity. In this study, we used human oligonucleotide chips to examine changes in the gene expression profile of FTC-238 human follicular thyroid carcinoma cells expressing human recombinant TPO, after exposure of the cells to TPO activity-disrupting agents. FTC-238/hrTPO/RSK008 cells were seeded and after incubation for 24 h at 37C, the cells were treated with non-toxic dose for 48 h. And after total RNA isolation, gene expression analysis was conducted using a 8x60-k or 4x44-k whole human genome microarray. Labeling and hybridization were performed using a FairPlay microarray labeling kit, followed by the coupling of Cy3 (controls) or Cy5 (treated samples) dye. The hybridized slides were scanned using a GenePix 4000B microarray scanner, and the images were analyzed using GenePix 4.1 software to obtain gene expression ratios. The fluorescence intensity of each spot was calculated by local median background subtraction. We then used the robust scatter-plot smoother LOWESS function to perform intensity-dependent normalization of gene expression. Scatter-plot analysis was performed using Microsoft Excel 2000. A significance analysis of microarray (SAM) was performed for genes with significant changes in expression.

Project description:Human paclitaxel-resistant (SKOV-3TR) ovarian cancer cell line and the parent SKOV-3 cell line were grown in RPMI medium containing 10% fetal calf serum. The experiment was done to compare the expression differences between the parent SKOV-3 cell line and the derived SKOV-3TR cell line. Cells were plated in T75 flasks. They were cultured until they were 80% confluent and harvested by trypsinization followed by pelleting of the cells. All RNA isolation was accomplished with the Tri-Reagent (SIgma) and purified using the Qiagen RNeasy Mini Kit reagents. The RNA (50 ug) was annealed with a random hexamer primer, and reverse-transcribed into cDNA with Powerscript (Clontech) reverse transcriptase for 2h at 42 degrees in the presence of amino-allyl dUTP. The cDNA from SKOV-3 RNA and SKOV-3TR RNA was covalently coupled separately with Cy3 and Cy5 monoreactive fluors in 50 mM sodium bicarbonate, pH 9.0. The Cy3 and Cy5 labelled cDNAs were combined and purified with a QIAquick PCR purification kit and hybridized to the microarray using the Hybrite chamber (Vysis). Fluorescent array images were collected for both Cy3 and Cy5 with a ScanArray 4000 (Perkin Elmer) at a resolution of 10 um at maximum laser power and photo-multiplier tube voltage of 50 to 60%. Segmentation was performed using the histogram method of the QuantArray (Perkin Elmer) package. Data was transformed into log base 2 expression ratios and normalized using scaled loess normalization. Project description:MicroRNAs (miRNAs) regulate gene expression by base-pairing to target sequences in messenger RNAs (mRNAs) and recruiting factors that induce translational repression and mRNA decay. In animals, nucleotides 2-7 at the 5-prime end of the miRNA, called the seed region, are often necessary and sometimes sufficient for functional target interactions. MiRNAs that contain identical seed sequences are grouped into families where individual members have the potential to share targets and act redundantly. A rare exception seemed to be the miR-238/239ab family in C. elegans, as previous work indicated that loss of miR-238 reduced lifespan while deletion of the miR-239ab locus resulted in enhanced longevity and thermal stress resistance. Here, we re-examined these potentially opposing roles using new strains that individually disrupted each miRNA sister. We confirmed that loss of miR-238 is associated with a shortened lifespan but could detect no longevity or stress phenotypes in animals lacking miR-239a or miR-239b, individually or in combination. Additionally, dozens of genes were mis-regulated in miR-238 mutants but almost no gene expression changes were detected in miR-239a or miR-239b mutants compared to wild type animals. We present evidence that the lack of redundancy between miR-238 and miR-239ab is independent of their sequence differences; miR-239a or miR-239b could substitute for the longevity role of miR-238 when expressed from the miR-238 locus. Altogether, these studies disqualify miR-239ab as negative regulators of aging and demonstrate that expression, not sequence, dictates the specific role of miR-238 in promoting longevity.

Project description:This gene expression microarray analysis is to test how induced Bcl11b expression affect the overall gene expression profile of Comma D Beta Cells in the progenitor (sca1+) and differentiated (Sca1-) population. Comma D beta Cell line was cultured DMEM F12+2% FBS+1% PSA+5ug/ml insulin+10ng/ml EGF in 175 cm2 culture flask overnight, followed by 100ng/ml Doxycycline treatment for 1 day. Then, cells were trypsinized and subjected for flow sorting of Sca1+ and Sca- population. RNA was then extracted and subjected to microarray gene expression analysis.
