Transcriptomic analysis of Paenarthrobacter nicotinovorans ATCC 49919 nicotine metabolism

ABSTRACT: Paenarthrobacter nicotinovorans pAO1 is a nicotine degrading microorganism that shows promising applications in converting nicotine-containing waste into useful green chemicals. Its biotechnological applications are nevertheless hampered by the lack of knowledge and tools to perform genetic and metabolic engineering. The objective of the work is to provide the first transcriptome of the strain and is a second step in our envisioned complete omics characterization of nicotine metabolism in P. nicotinovorans ATCC 49919. Towards a new standardized method for circulating miRNAs profiling in clinical studies: Interest of the exogenous normalization to improve miRNA signature accuracy

Project description:In our study, we proposed first to reduce the profiling variability by selecting the miRNA isolation kit offering the higher input RNA concentration for microarray profiling and second to control the profiling step variability by adapting the widely used exogenous normalization of the validation step to the profiling one. The new strategy proposed could improve the overlap between independent studies using microarray profiling, but also potentially with other high-throughput methods, to finally identify pertinent miRNA signatures in biofluids. Because this project is only a methodological study, the cohort of serum and plasma samples used in this study were all obtained from patients with FIGO stages III/IV serous ovarian cancer. This study was approved by the ethics committee Nord-Ouest III [CPP N° 2011-02] and national authorities (AFSSAPS N°B110260-20). Plasma samples were obtained from the Comprehensive Cancer Center F. Baclesse biological collections that have been declared (# DC-2010-1243) to the French Ministry of Research and Superior Education. Prior to scientific use of samples and data, patients were appropriately informed and asked to consent in writing, in compliance with French and European regulations.

Real-time quantitative PCR analysis of apple roots and leaves after ARD infection

Project description:Root and leave samples of 4 different apple genotypes were investigated in order to analyse the gene expression after infection with Apple Replant Disease (ARD). All genotypes were cultivated in ARD-infected soil and gamma-irradiated (disinfected) soil in the greenhouse for 7 days. The ARD soil originated from two different orchards representing two different soil compositions. After 7 days root tissue was collected from each plant and used for the subsequent gene expression analysis. This work was part of the project BonaRes-ORDIAmur funded by the German Federal Ministry of Research and Education within the frame of the program BonaRes (grant no. 031B0025B). It was also funded by the German Research Foundation (DFG) via the research training group GRK1798 "Signaling at the Plant-Soil Interface" and a grant to BL and LB (BE 1174/19-1).

Proteomic analysis of Blomia tropicalis bodies and feces

Project description:This dataset contains nano-LC-MS/MS analyzed samples of the domestic (house dust) mite Blomia tropicalis, which is a major source of allergens in tropical and subtropical regions. For proteomic analyses, four sample types, each with three biological replicates, were prepared: (i) 1000 individually collected adult mites, (ii) pools of mites of different ages, including eggs; (iii) water extracts of feces, and (iv) detergent-buffer extracts of the remaining pellet of the water extract. Laboratory culture of B. tropicalis was maintained as described previously at the Crop Research Institute, Prague, Czechia. Mites were mass reared in tissue culture flasks on a house dust mite diet (HDMd) in a large population (approximately 4 weeks) when the diet is almost consumed. Placental transcriptomic pattern of murine advanced paternal age model of autism

Project description:Advanced paternal age has been shown to be a significant risk factor for neurodevelopmental psychiatric disorders, particularly autism. We have recently shown that mice conceived by old fathers display behavioral abnormalities which resemble key diagnostic symptoms of human autism. De novo mutations and epigenetic alterations increase in the male germ line during ageing and are thought to mediate the effect of paternal age on occurrence of diseases occurrence. Because the placenta carry a predominantly fetal genetic background, age-related mutagenesis and epigenetic errors might negatively influence placental physiology and in turn perturb fetal brain development. Here, we examined the impact of paternal age on placental mRNA transcriptome.
