Identification of Pumilio (PUM) bound RNAs in early embryos of Drosophila melanogaster

ABSTRACT: Drosophila Pumilio (PUM) is a founding member of the PUF-domain family of RNA-binding proteins. We previously identified PUM’s target RNAs using a phage-displayed synthetic antibody (Fab-PUM7) to immunoprecipitate (IP) PUM and its bound transcripts followed by hybridization to microarrays (Laver et al. 2015, PMID 25962635). To comprehensively identify PUM’s targets and the specific isoforms that are bound by PUM, here we used a different synthetic antibody, Fab-PUM4 (Na, Laver et al. 2016 PMID ), and a control, Fab-hEGFR-C1, to IP from 0-3 hr Drosophila embryo extract followed by next-generation sequencing of copurifying RNA.

Project description:BRAT-associated mRNAs and PUM-associated mRNAs were identified in early Drosophila embryos by RNA co-immunoprecipitation of the endogenous proteins using synthetic antibodies, followed by microarray analysis (RIP-Chip). Nine RNA co-immunoprecipitations were performed. This includes 3 biological replicates each of 1) anti-BRAT RNA co-immunoprecipitations from wild-type 0-3 hour embryos, 2) anti-PUM RNA co-immunoprecipitations from wild-type 0-3 hour embryos, and 3) control antibody RNA co-immunoprecipitations from wild-type 0-3 hour embryos. BRAT samples and PUM samples were each normalized separately with the control samples, for a total of 12 processed samples (3 BRAT with 3 control normalized together, and 3 PUM with 3 control normalized together) from the 9 RNA co-immunoprecipitations.

RNAi knockdown of NMD in D Melanogaster

Project description:Two core factors of the NMD machinery in D. melanogaster, Upf1 and Upf2, were knocked down using RNAi, as described in Rehwinkel et al. (2005) RNA, PMID: 16199763. Each of the two knockdowns were compared to mock RNAi knockdowns as described in Blanchette et al. (2005) Genes Dev, PMID: 15937219 in a dual channel experiment, using a custom splice-junction microarray design, see Blanchette et al. (2005), PMID: 15937219. The aim of the experiment was to identify which isoforms of alternatively spliced genes were affected by NMD knockdown and thereby gain insight into the NMD mechanism in Drosophila. The samples were hybridized in a dual channel setup, to custom designed Splice-Junction arrays manufactured by Agilent.

PolyA+ expression profiling of tubulin Gal4 driven targeted DamID in Drosophila melanogaster adults and gonads

Project description:Targeted DamID (TaDa) measures gene expression using a DNA adenine methyltransferase (Dam) fused to RNA polymerase II (Dam Pol II) to methylate DNA as the genome is transcribed (Southall, Gold et al. 2013, PMID: 23792147). Here we use traditional Illumina RNA-Seq to determine if a cell’s expression profile is affected by Dam Pol II expression. Twenty-four hours prior to collection, we ubiquitously drove UAS Dam or UAS Dam Pol II using a tubulin (tub) GAL4 regulated by a temperature sensitive tub GAL80[ts] (McGuire et al. 2003, PMID: 14657498) in adult Drosophila melanogaster (taxon: 7227) whole males, whole females, testes, and ovaries.

Ribonomic analysis of human Pum1 in HeLa cells

Project description:PUF family proteins are among the best characterized regulatory RNA-binding proteins in non-mammalian species, but relatively little is known about mRNA targets or functions of mammalian PUF proteins. In this study, we used ribonomic analysis to identify and analyze mRNAs associated with ribonucleoproteins containing an endogenous human PUF protein, Pum1. Pum1 associated mRNAs were highly enriched for genes encoding proteins that function in transcriptional regulation and cell cycle/proliferation, results consistent with the post-transcriptional RNA regulon model and the proposed ancestral functions of PUF proteins in stem cell biology. Analysis of 3’UTR sequences of Pum1 associated mRNAs revealed a core Pum1 consensus sequence, UGUAHAUA. Pum1 knockdown demonstrated that Pum1 enhances decay of associated mRNAs, and re-localization of Pum1 to stress granules suggested that Pum1 functions in repression of translation. This study is the first in vivo genome-wide mRNA target identification of a mammalian PUF protein and provides direct evidence that human PUF proteins regulate stability of associated mRNAs. Comparison of Pum1 associated mRNAs to mRNA targets of PUF proteins from S. cerevisiae and Drosophila demonstrates how a well conserved RNA-binding domain and cognate binding sequence have been evolutionarily rewired to regulate the collective expression of different sets of functionally related genes. Optogenetic-Programmable Human Embryo Models Elucidate the Interplay Between Tissue Architecture and BMP4 Signaling at the Onset of Gastrulation

Project description:The spatiotemporal regulation of morphogenetic signals, along with their interaction with local tissue mechanics, guides morphogenesis and determines the shape and form of the embryo (Valet et al., 2022 PMID: 34754086; Pfeifer et al., 2024 PMID: 38181658). However, how these signals precisely integrate into developmental circuits remains poorly understood. Here, we took advantage of a light-inducible strategy (De Santis et al., 2021 PMID: 34799555) to induce BMP4 signaling with precise spatial coordinates to study epiblast symmetry breaking and its interplay with tissue mechanics at the onset of gastrulation. Light-controlled BMP4 induced SMAD1-5 phosphorylation, resulting in the differentiation of extra-embryonic amnion cells and relied on a tension-dependent induction of the WNT (Muncie et al., 2020 PMID: 33207224) and NODAL pathways for mesoderm and endoderm differentiation. In micropattern gastruloids (Warmflash et al., 2014), tissue tension signals through YAP1 (Totaro et al., 2018, PMID: 30050119). In response to BMP4 stimulation, YAP1 localizes to the nucleus where it represses WNT3 mRNA (Estras et al., 2017, PMID: 29269485), thereby regulating the induction of the three germ layers. Based on these findings, we developed a new mathematical model that integrates tissue mechanics into morphogen dynamics, quantitatively explaining cellular and tissue-scale responses to BMP4 signaling. In all, light induction of the morphogen BMP4 in human embryo models unveiled how embryonic patterning is organized in relation to specific tissue architecture and mechanics at the onset of gastrulation.

Project description:WT and dDP-/- mutant larvae RNAs were analyzed on Drosophila 12 x 135 Nimbelgen gene expression microarrays. dDP-/- mutants are described in Frolov et al., 2001. Genes Dev. Aug 15;15(16):2146-60. PMID: 11511545 The complete elimination of E2F/DP function in Drosophila results in upregulation of DNA damage responses. The net effect of E2F regulation in larval tissues is that all classes of E2F target genes are reppressed by E2F/DP complexes.

Differential gene expression of meiotic drive system of Aedes aegypti

Project description:We conducted a whole transcriptome analysis of testes from a meiotic drive-carrying strain (T37) in comparison with a drive-sensitive strain (RED) using microarrays based on the complete annotated Ae. aegypti gene set. The T37 strain, which carries a strong meiotic drive gene (Mori et al., 2004 (PMID 15605641)), was established from mosquitoes collected in Trinidad. The RED strain is highly sensitive to the meiotic drive gene (Hickey and Craig, 1966 (PMID ); Mori et al., 2004 (PMID 15605641)).
