Active learning of enhancer and silencer regulatory grammar in photoreceptors

Deciphering the cis-regulatory architecture of mammalian photoreceptors

Project description:In order to define the genomic targets of Crx, we carried out Crx chromatin-immunoprecipitation followed by massively parallel sequencing (ChIP-seq) of eight-week-old mouse retinas using the Solexa platform. Sequence reads were mapped to the genome and 'peaks' were identified. These data were subjected to extensive bioinformatic analysis. In addition, selected peaks were experimentally tested for cis-regulatory activity by electroporation as promoter-reporter fusions into living mouse retinas. Over 5,000 Crx-bound regions (CBRs) were identified throughout the mouse genome. Many of these clusters of CBRs occur specifically around photoreceptor genes. In fact, Crx directly regulates the majority of known photoreceptor transcription factors as well as most known photoreceptor disease genes. Cis-regulatory analysis revealed that individual CBRs contribute in a combinatorial fashion to the overall activity of the gene they control. In addition, multiple Crx-binding sites within CBRs cooperatively interact via precise spacing rules to generate optimal levels of transcription. Crx ChIP-Seq analysis of C57BL/6 and Nrl-/- retinas. IgG ChIP-Seq was performed as a control. 1-2 replicates each.

Dynamic regulatory grammar of human promoters uncovered by MPRA-trained deep learning

Project description:One of the major challenges in genomics is to build computational models that accurately predict genome-wide gene expression from the sequences of regulatory elements. Promoters play a key role in gene regulation, yet their regulatory logic remains incompletely understood. Here, we present PARM, a cell-type specific deep learning model trained on specially designed massively parallel reporter assays that query human promoter sequences. PARM is computationally light-weight and reliably predicts autonomous promoter activity across the genome from DNA sequence alone, in multiple cell types. PARM can also design purely synthetic strong promoters. We leveraged PARM to systematically identify transcription factor (TF) binding sites that likely to contribute to the activity of each natural human promoter, and to detect the rewiring of these regulatory interactions upon various stimuli to the cells. We also uncovered and experimentally confirmed striking positional preferences of TFs that differ between activating and repressive regulatory functions, as well as a complex grammar of motif-motif interactions. Our approach provides a foundation towards a deeper understanding of the dynamic regulation of human promoters by TFs.

Reinforcement learning guided directed evolution of synthetic cis-regulatory elements

Project description:The design of synthetic cis-regulatory elements (CREs) offers a route to engineer context-specific transcriptional programs, while efficient optimization of functional synthetic CREs remains challenging. Here, we present GO-CRE (Guided Optimization of CRE), a reinforcement learning guided framework built on a hybrid Transformer-Mamba2 architecture for efficient iterative CRE design. Across K562, HepG2, and SK-N-SH cells, GO-CRE drives CRE generation along directional trajectories in a reconstructed sequence-grammar landscape, revealing a staged process of in silico directed evolution. We resolve this process into three phases—search, commitment, and optimization. Productive trajectories in K562 and HepG2 progress through all three phases and converge on optimized regulatory programs, whereas SK-N-SH trajectories become trapped in local sequence-grammar basins. In HepG2, tuning k-mer composition redirects evolution away from low-complexity traps toward functional motif programs that retain HNF, FOXA, and related regulatory features. Generated synthetic CREs retain sequence diversity while converging on lineage-aligned grammar features. Lentiviral massively parallel reporter assays validate target-selective activity in K562 and HepG2 and show HepG2-generated CREs exceed endogenous CREs on average, whereas the strongest sequences perform comparably. Together, these findings establish GO-CRE as an interpretable framework for RL-guided directed evolution of synthetic CREs.

Transcripts within Rod Photoreceptors of the Zebrafish Retina

Project description:Purpose: The purpose of this study was to identify transcripts of rod photoreceptors of the zebrafish, an important animal model for vision science. Methods: Zebrafish rods, and non-rod retinal cells of the XOPS:eGFP transgenic line, were separated by cell dissociation and fluorescence-activated cell sorting (FACS), followed by RNA-seq. Validation studies used qPCR and in situ hybridization. Some transcripts were examined in sorted retinal cell populations of larval and juvenile retinas and regenerated adult retinas, and in a zebrafish model for rod degeneration. Results: At a false discovery rate of <0.01, 597 transcripts were upregulated in rods vs. non-rod retinal cells, and 1032 were downregulated. 13,324 total transcripts were detected in rods, including many not previously known to be expressed by rods. Transcripts enriched in rods from adult retinas were also enriched in rods from larval and juvenile retinas, and were also enriched in regenerated rods. Many transcripts enriched in rods were upregulated in retinas of wildtype retinas vs. those of a zebrafish model for rod degeneration. Conclusions: We report the generation of an RNA-seq dataset describing the rod transcriptome of the zebrafish, which is now available as a resource for further studies of rod photoreceptor biology and comparative transcriptomics.
