Signal-responsive transcription factors cooperate to establish alveolar macrophage identity

ABSTRACT: This study includes RNA-Seq, ATAC-Seq, and HT-ChIP-mentation-Seq assay data performed on alveolar macrophages from wild-type and RXRαβ-deficient mice. Through this multifaceted analysis, we aimed to elucidate the transcriptional and epigenetic landscape orchestrated by RXRs in alveolar macrophages. This SuperSeries is composed of the SubSeries listed below.

Early fibrotic niches establish tumour-permissive microenvironments

Project description:Pathologic transformation represents a critical yet poorly defined window during which mutant epithelial stem cells actively construct the microenvironment that enables tumour initiation. Here, using integrated single-cell, spatial, and functional analyses, we define the earliest multicellular events that license this transition following oncogenic activation in the lung. KrasG12D-mutant alveolar type II cells rapidly adopt regenerative-like states that act as signalling hubs, orchestrating coordinated stromal and immune reprogramming while enhancing epithelial plasticity. Through secretion of Amphiregulin (Areg), mutant epithelial cells activate EGFR signalling in adjacent fibroblasts, inducing a fibrotic, injury-like programme. Reprogrammed fibroblasts, in turn, expand and reprogramme alveolar macrophages, amplifying inflammatory signalling and reinforcing epithelial plasticity. These reciprocal interactions establish a self-sustaining epithelial–stromal–immune circuit that generates a tumour-permissive niche prior to malignant outgrowth. Disruption of the Areg–EGFR axis prevents early niche formation and abrogates tumour initiation. Conservation of this programme in KRASG12D-inducible human alveolar organoids and early-stage lung adenocarcinoma tissues identifies epithelial–microenvironment communication as a therapeutically actionable vulnerability and suggests that intercepting niche formation may prevent progression to treatment-resistant disease.

Profiling microRNA expression in bovine alveolar macrophages using RNA-seq

Project description:In this study, we determined the miRNA expression profile of bovine alveolar macrophages, using next-generation sequencing strategy. On an Illumina HiSeq 2000 machine, we sequenced 8 miRNA libraries, prepared from small RNA fractions of alveolar macrophages isolated from 8 different healthy animals (Bos taurus). From the data, the potential novel miRNAs were predicted, and the expression levels of the known miRNAs were determined. We report that 80 known bovine miRNAs are expressed in bovine alveolar macrophages with >100 reads per million. The most highly expressed miRNA was bta-miR-21, followed by bta-miR-27a. Additionally, one putatively novel bovine miRNA was identified. To our knowledge, this is the first RNA-seq study to profile miRNA expression in bovine alveolar macrophages and provides an important reference dataset for investigating the regulatory roles miRNAs play in this important immune cell type. Examination of bovine alveolar macrophage miRNA profiles, using RNA-seq. Alveolar macrophages were isolated from lung lavages from 8 animals. Small RNA fractions were prepared from the cells using the Qiagen RNeasy Plus mini kit, and miRNA sequencing libraries were prepared using the Epicentre Scriptminer multiplex kit. The sequencing was performed on an Illumina HiSeq 2000 machine.

Single Cell Analysis of Pulmonary Fibrosis

Project description:<p>Pulmonary fibrosis is a heterogenous syndrome in which fibrotic scar replaces normal lung tissue. We performed massively parallel single-cell RNA-Seq on lung tissue from eight lung transplant donors and eight patients with pulmonary fibrosis. Combined with in situ RNA hybridization, with amplification, these data provide a molecular atlas of disease pathobiology. We identified a distinct, novel population of profibrotic alveolar macrophages exclusively in patients with fibrosis. Within epithelial cells, the expression of genes involved in Wnt secretion and response was restricted to non-overlapping cells. We identified rare cell populations including airway stem cells and senescent cells emerging during pulmonary fibrosis. Analysis of a cryobiopsy specimen from a patient with early disease supports the clinical application of single-cell RNA-Seq to develop personalized approaches to therapy.</p>

Serotonin stimulation of alveolar macrophages from wild type and 5-HT2C deficient animals

Project description:Gene regulation upon serotonin stimulation was compared in wild-type and 5HT2C receptor kock-out mice. Serotonin (5-HT), known as neuromodulator, regulates immune responses and inflammatory cascades. The expression and function of 5-HT receptors on alveolar macrophages (AM), which are the major fraction of pulmonary immune cells, remain elusive. Therefore we determined the expression of 5-HT type 2 receptors and investigated the effects evoked by stimulation with 5-HT in AM compared to alveolar epithelial cells (AEC). Quantitative PCR (qPCR) analysis revealed expression of the receptors 5-HT2A and 5-HT2B in AEC and of 5-HT2C in AM. In AM, 5-HT (10-5 M) induced a rise in intracellular calcium concentration ([Ca2+]i) that was initiated by release of Ca2+ from intracellular stores and depended on extracellular Ca2+ in a sustained phase. This 5-HT-induced increase in [Ca2+]i was not observed in AM treated with the 5-HT2C-selective inhibitor RS102221 and in AM derived from 5-HT2C-deficient mice. AM stimulated with 5-HT (10-5 M) showed increased expression of CCL2 (MCP-1) mRNA as assayed by qPCR at 4 h and augmented production of CCL2 protein as determined by dot-blot assay and ELISA at 24 h. Notably, in 5HT2C-deficient AM, CCL2 production was not affected by 5-HT treatment. Moreover, transcriptional responses to 5-HT exposure assayed by microarray experiments were only observed in AM from wild type animals but not in AM derived from 5-HT2C-deficient mice. Taken together these data demonstrate the presence of functional 5-HT2C receptors on AM and suggest a role of 5-HT as novel modulator of AM function. These effects are exclusively driven by the 5-HT2C receptor, thereby providing the potential for selective intervention.

Early fibrotic niches establish tumour-permissive microenvironments [Experiment 3]

Project description:Pathologic transformation represents a pivotal yet poorly defined window during which early alterations in epithelial stem cells remodel their surrounding niche to prime tumour initiation. Here, we integrate single-cell, spatial, and functional analyses to map the dynamics of this early multicellular reorganisation. We show that KrasG12D-mutant alveolar type II cells undergo an early reprogramming transition that transforms them into signalling hubs, with the Amphiregulin (Areg)-EGFR axis emerging as a central driver of cross-compartmental cooperation. Mutant epithelial cells secrete Areg to activate EGFR in adjacent fibroblasts, eliciting a regenerative-like fibrotic programme. These reprogrammed fibroblasts, in turn, reshape the immune landscape by expanding and reprogramming alveolar macrophages, amplifying inflammatory signalling, immune recruitment, and epithelial plasticity. Together, these interactions establish a self-reinforcing multicellular circuit that generates and maintains a tumour permissive niche. Disrupting that circuit through genetic and pharmacological perturbation of the Areg-EGFR axis prevents both early niche cell reprogramming and tumour formation. Findings from KRASG12D-inducible human alveolar organoids and early-stage lung adenocarcinoma tissues confirm conservation of these interactions, identifying early mutant epithelial-stromal crosstalk as a targetable step in pathologic transformation with potential to avert establishment of treatment-resistant disease.
