Single-cell connectomic analysis of adult mammalian lungs

Project description:Single-cell RNA sequencing (scRNAseq) has made it possible to analyze complex organs such as the lung with unprecedented resolution. We have leveraged these techniques to identify conserved patterns of cell-cell cross-talk in adult mammalian lungs, analyzing mouse, rat, pig and human pulmonary tissues. Following clustering and histological registration, we mapped putative ligand-receptor interactions within and between cell types and assessed the significance of these interactions. Our findings demonstrate specific, stereotyped functional roles for each cell type in the distal lung which emerge as top candidates for the regulation of tissue phenotype.

Single-Cell Transcriptome Atlas of Human Mesenchymal Stem Cells

Project description:The heterogeneity of mesenchymal stem cells (MSCs) remains incompletely inventoried, which often hampers reproducibility in clinical applications and basic research. Advanced single-cell RNA sequencing (scRNAseq) is a robust tool for dissecting cellular heterogeneity, while the comprehensive single-cell atlas still has not been achieved for human MSCs.Using massively parallel multiplexing scRNAseq, we constructed this atlas of >130,000 single-MSC transcriptomes across multiple tissues and donors to decipher their heterogeneity. The most widely clinical-utilized tissue-resources for MSCs were collected, including normal bone marrow (n=3), adipose (n=3), umbilical cord (n=2), and dermis (n=3).Based on this high-quality data, we identified the 7 tissue-specific and 5 conserved MSC subpopulations with distinct gene-expression signatures from multiple tissue origins, which has not been achieved previously. We noticed that extracellular matrix hugely contributes to MSC heterogeneity. Notably, tissue-specific MSC subpopulations exhibited hugely heterogeneous on ECM-associated immune regulation, antigen processing/presentation, and senescence, which also contributed to inter-donor and intra-tissue heterogeneity. The variable dynamics of ECM-associated genes depicted the discrete trajectory patterns across multiple tissues. Additionally, the conserved and tissue-specific transcriptomic-regulons and protein-protein interactions were identified, representing common or tissue-specific MSC potentially functional roles. Furthermore, we also discovered that the umbilical-cord-specific subpopulation possessed advantages in immunosuppressive properties.In summary, our work provides timely and exciting insights into MSC heterogeneity on multiple levels. In addition to resource value, this MSC atlas taxonomy provides a comprehensive understanding of cellular heterogeneity, revealing the potential improvements in MSC-based therapeutic efficacy.

Single-cell analysis of human dermal fibroblasts isolated from a single male donor over 35 years

Project description:Background: Skin homeostasis is mediated by dermal fibroblasts and is affected by aging. Although age-related heterogeneity in fibroblasts has been reported, the effects of donor and species on this heterogeneity are unclear. Methods: To analyze age-related transcriptomic changes in human dermal fibroblasts, single-cell RNA sequencing was performed on dermal fibroblasts (ASF-4 cells) collected from the inner forearm of a volunteer over three decades. Results: Four main cell subpopulations changed with donor age and showed proliferative, homeostasis, fibrotic, and senescence functional annotations. The downregulation of the expression of genes encoding key extracellular matrix production and mechanotransduction components decreased with donor age. Interestingly, dermal fibroblasts have two putative differentiation pathways: one that involves the acquisition of senescent properties and the acquisition of fibrotic properties without the suppression of proliferation. Aging induced fibroblast differentiation in a manner involving the acquisition of senescent properties. Conclusion:Reconciling the various aspects of fibroblast heterogeneity may provide insight into the mechanisms underlying human skin aging and associated phenomena, including wrinkles, sagging, delayed wound healing, and suppressed scar formation.

Transcriptomic profile at single cell level of adult lungs expressing exogenous BCL2 driven by three mesenchymal cell-specific drivers

Project description:A transient mesenchymal cell in the lung called alveolar myofibroblast (AMF) plays a key role in alveolar formation during postnatal development. However, AMFs are cleared from the alveoli upon lung maturation. We induce exogenous BCL2 expression in these cells using three lineage-specific drivers (Myh11-CreER, PdgfraCreER, and PdgfrbCreER) to prevent AMF clearance. We use scRNA seq to analyze the transcriptomic changes of AMFs upon BCL2 expression and subsequent persistence in the lung. Additionally, we evaluated the consequences driven by persistent AMFs in other cell lineages at a transcriptional level.
