Transcriptome Profile of IEC4.1 cells deficient with Prdm1 in response to IFN-gamma

ABSTRACT: This study is to investigate the potential role of Prdm1 in murine intestinal epithelial cells (IEC4.1 cells) in response to IFN gamma stimulation. Prdm1 was knocked down in IEC4.1 cells by using a CRISPR/Cas9 approach. Wild type IEC4.1 cells were used as control (Ctrl). Cells were treated with or without mouse IFN gamma (1ng/ml for 4hrs). Then total RNA was collected for sequencing via DNBSEQ platform to obtain a comprehensive view of the transcriptome.

Project description:This study is to investigate the potential impact of an lncRNA NR_126553 (Nostril) in murine intestinal epithelial cells (IEC4.1 cells) in response to IFN-gamma protein (IFNγ) stimulation. NR_126553 (Nostril) was knocked down by using a pool of gene specific siRNA (SiNostril). Cells treated with scramble non-specific siRNA were used as control (siNegative control). After siRNA transfection 24h, cells were treated with or without mouse IFNγ (1ng/ml for 4hrs). Then total RNA was collected for sequencing via DNBSEQ platform to obtain a comprehensive view of the transcriptome.

Project description:LncRNAs may play an important role in intestinal epithelial cell autonomous defense against microbial infection. Our previous study showed that lncRNA XR_001779380 can interact with Prdm1 to modulate gene transcriuption in intestinal epithelial cells and may regualte IFN-gamma-stimulated gene transcription. Here we designed an antisense oligos-morpholine (ASO4) targeting the sequence of lncRNA XR_001779380 to interfere with its interaction with PRDM1. Murine intestinal epithelial cells (IEC4.1 cells) were treated with ASO4 or a standard control ASO-morpholine (ST) for 24h, followed by exposure to IFN-gamma (1 ng/ml) for 4 hours. Then total RNA was collected for sequencing via DNBSEQ platform to obtain a comprehensive view of the transcriptome.

Prdm1 Positively Regulates Liver Group 1 ILCs Cancer Immune Surveillance and Preserves Functional Heterogeneity

Project description:Group 1 innate lymphoid cells (ILCs) comprise conventional natural killer (cNK) cells and type 1 innate lymphoid cells (ILC1s). The main functions of liver cNK cells and ILC1s not only include directly killing target cells but also regulating local immune microenvironment of the liver through the secretion of cytokines. Uncovering the intricate mechanisms by which transcriptional factors regulate and influence the functions of liver cNK cells and ILC1s, particularly within the context of liver tumors, presents a significant opportunity to amplify the effectiveness of immunotherapies against liver malignancies. Using Ncr1-drived conditional knockout mouse model, our study reveals the regulatory role of Prdm1 in shaping the composition and maturation of cNK cells. Although Prdm1 did not affect the killing function of cNK cells in an in vivo cytotoxicity model, a significant increase in cancer metastasis was observed in Prdm1 knockout mice. Interferon-gamma (IFN-γ), granzyme B, and perforin secretion decreased significantly in Prdm1 deficient cNK cells and liver ILC1s. scRNA sequencing data also provided evidences that Prdm1 maintains functional subsets of cNK cells and liver ILC1s and facilitates communications between cNK cells, liver ILC1s and macrophages. The present study unveiled a novel regulatory mechanism of Prdm1 in cNK cells and liver ILC1s, showing promising potential for developing innovative immune therapy strategies against liver cancer.

Transcriptome analysis of IEC4.1 cells in response to TNFα stimulation.

Project description:Mouse intestinal epithelial cells (IEC4.1 cells) were stimulated with TNFα (10 ng/ml) for 4h. The Agilent SurePrint G3 Mouse Gene Expression Microarray (G4852A) was used for the analysis, which provides full coverage of genes and transcripts with the most up-to-date content, including mRNAs and lincRNAs (http://www.chem.agilent.com/store/en_US/Prod-G4852A/G4852A). IEC4.1 cells were grown to 80% confluence for four groups: the siRNA control (Group A, cells treated with a non-specific scrambied siRNA control), the TNFα -stimulated (Group B, cells treated with the siRNA control plus TNFα stimulation), lincRNA-Cox2 siRNA (Group C, cells treated with an siRNA to lincRNA-Cox2), and lincRNA-Cox2 siRNA/ TNFα stimulated (Group D, cells treated with the lincNRA-Cox2 siRNA plus TNFα stimulation). Cells were treated with the siRNAs for 24h, followed by additional culture for 4h in the presence or absence of TNFα (10 ng/ml). Total RNAs were prepared with the RNeasy Mini kit (Qiagen) according to the manufacturer’s instruction (Ambion).
