The CREM antibody ChIPed DNA segments were labeled with Cy5 and goat IgG ChIPed segments were labeled with Cy3 as control. No duplicates were designed.

Project description:Spermatogenesis is a recurring differentiation process that results in the production of male gametes within the testes. During this process, spermatogonial stem cells differentiate to form spermatocytes, which undergo two rounds of meiotic division to form haploid spermatids. Throughout spermiogenesis, round spermatids elongate to form mature sperm. To profile maturing germ cells during the first wave of spermatogenesis, we generated droplet-based single cell RNAseq from juvenile animals at post-natal day P5-P35 as well as adult animals. Cells were isolated from whole testes. Furthermore, to assay the robustness of the meiotic cell division process, we profiled germ cells of the trans-chromosomal mouse model (Tc1) that carries a copy of the human chromosome 21.

Project description:The juvenile onset of spermatogenesis in mice is analyzed by combining cytological and transcriptomic data in a novel computational analysis, resulting in meiotic substage-specific transcriptomes and the discovery of a transcription factor network that regulates the substages of meiosis. Germ cells from testes of individual mice were obtained at two-day intervals from 8 to 18 days post-partum (dpp), with five biological replicates at each age (samples 8_1 through 18_5). Eight stages were discriminated cytologically by combinatorial antibody labeling, and RNA-seq was performed on the same samples. A novel permutation-based maximum covariance analysis (PMCA) method was developed to deconvolve genes into meiotic substages. To verify PMCA derived pachytene/diplotene substage-specific genes, we isolated enriched populations of adult pachytene germ cells (samples rep1 through rep4), followed the same RNA-seq protocol, and compared the PMCA derived substage-specific gene lists to the genes expressed in the pachytene/diplotene enriched germ cells.

Project description:Given the reported molecular role of YTHDF2 in mRNA stability, we designed to investigate the biological mechanism underlying the defects of germ cell-specific ythdf2 mutants (Ythdf2-vKO) spermatogenesis using high-throughput RNA sequencing (RNA-seq). Testes were obtained from Ythdf2-vKO and control adult mice, then were used for RNA-seq. Our result showed that there were 266 genes (196 up and 70 down) deregulated in Ythdf2-vKO testes (P < 0.05, fold change ＞ 1.5) compared with control adult mice. Based on our previously reported m6A mRNA methylomes of mouse spermaogenic cells (PMID: 28914256), 66% of the upregulated genes (129 genes) in Ythdf2-vKO testes were modified with m6A. Further analysis based on our previously reported single-cell transcriptomics data of mouse spermatogenesis (PMID: 30061742), the 129 upregulated genes with m6A modification in Ythdf2-vKO testes mainly express at early stages of wild-type spermatogenesis. While the 70 down regulated genes in Ythdf2-vKO testes mainly exist at later stages of wild-type spermatogenesis. Our qPCR analysis confirmed the RNA-seq analysis. In summary, our results showed that YTHDF2 is essential for regulation of a wave of transcriptome dynamic transition during mice spermatogenesis.

Project description:Spermatogenesis has been well studied in rodents and invertebrates, but remains poorly understood in humans. As a step towards illuminating human spermatogenesis, we used single-cell RNA-sequencing (scRNAseq) analysis to analyze neonatal and adult human testes. Clustering analysis of neonatal testes revealed 3 germ subsets, including cells with characteristics of primordial germ cells (PGCs), and more differentiated cells with gene expression profiles similar with adult spermatogonial stem cells (SSCs). We identified markers for these neonatal subsets, including protein markers for the PGC-like (PGCL) subset. Clustering analysis of the adult testis revealed 9 germ and 3 somatic cell subsets. Among the germ cell clusters are 4 undifferentiated spermatogonia (SPG) states, each marked by specific genes. One of the SPG states has characteristics suggesting it is enriched for SSCs. We identified protein markers specific for this state, including cell-surface proteins that we used to enrich for these cells. We mapped the timeline of male germ cell development from PGCs through fetal germ cells to differentiating adult SPG stages. We also defined somatic cell subsets in the human testis and traced their developmental trajectories. Together, our data provides a blueprint for understanding the development of the male germline and supporting somatic cells in humans. The germ cell subset markers we identified are candidates to be used for clinical applications, including SSC therapy for treating infertility.

Project description:Male germ cell meiosis is essential for generating haploid spermatozoa in mice. Here, we investigate the essential role of DIS3L2 in male germ cell meiosis in mice. Conditional inactivation of DIS3L2 in spermatocytes with Stra8-cre transgenic mice have severely impaired meiotic progression, which results in defective meosis and spermatogenesis associated with a Sertoli cell-only syndrome and adult sterility. RNA-seq analysis reveales that Dis3l2 deficiency causes significant dysregulation of the expression of transcripts in mutant testes. Meiosis-assocaited genes are significantly decreased in the absence of DIS3L2. Therefore, we show that DIS3L2 ribonuclease plays a critical role in germ cell meiosis during spermatogenesis in mice.

Project description:After an acclimatization period with increasing temperature (from 27 to 35⁰C; ~1⁰C increment/day), adult zebrafish males were exposed to 35⁰C for 14 days and injected with the cytostatic agent busulfan (single intraperitoneal injection after 7 days at 35⁰C; 40 mg/Kg). Then, fish were placed back to normal water temperature and testis samples collected at different time points. Morphological analysis of testicular samples showed maximum germ cell depletion 10 days post busulfan injection (i.e. 10 dpi) and the recovery of endogenous spermatogenesis ~14 dpi. Total RNA was isolated from (1) testes of untreated adult control zebrafish, (2) germ cell-depleted, and (3) testis tissue at the beginning of the recovery period, and selected samples were used for library preparation
