Project description:This repository contains raw and processed targeted spatial transcriptomics data generated from cerebral cortex sections of APP23^het transgenic and wild-type mice at 13 and 24 months of age, as well as human Alzheimer’s disease cortical tissue. Spatial profiling was performed using the Molecular Cartography™ platform (Resolve Biosciences), an imaging-based highly multiplexed single-molecule fluorescence in situ hybridization (smFISH) technology. The dataset includes raw transcript coordinate files, as well as cell segmentation outputs generated by the platform’s segmentation algorithm. Both segmentation-free (transcript-based) and segmentation-based spatial analyses were performed. These data were used to investigate age-dependent immune cell composition and spatial enrichment of T-cell phenotypes in amyloid plaque-associated regions, as described in the associated manuscript. Detailed experimental procedures, gene panels, preprocessing steps, normalization, clustering, and spatial analysis methods are provided in the Methods section of the publication.

Project description:Performed RNA-seq analysis of animals with xbp-1s overexpression (ER stress response transcription factor) in specific neuron types: pan-neuronal, serotonergic neuron, dopaminergic neuron, and both serotonergic and dopaminergic neurons, all compared to a wild-type control. RNA-seq was performed on purified RNA extracted from ~1000 whole worms using a proprietary Genewiz protocol described briefly in the manuscript. 3 biological replicates are provided for each sample.

Project description:The Illumina NextSeq500 was used to sequence the gene expression profiles of 21 ileal fibroblast samples. Samples included 6 control samples and 15 Crohn’s disease samples. The Crohn’s disease samples can be further subdivided into inflamed (4), non-inflamed (6) and stenotic (5) samples. This experiment together was performed in conjunction with a DNA methylation experiment (GSE99788). Use Supplemental Table 2 of the manuscript to quickly find the samples that were present in both experiments.

Project description:This dataset contains de identified, processed copy number estimates for SMN1 exon 7 and exon 8 derived from the Thermo Fisher CarrierScan 1S SNP array platform. Data were generated as part of a large retrospective clinical carrier screening study evaluating SMN1 deletion patterns and characterizing the relative frequencies of hybrid versus contiguous deletion alleles. Only processed CNV values are deposited; raw array intensities and probe level annotation files are proprietary to Thermo Fisher Scientific and cannot be publicly distributed. The processed values deposited here represent all data necessary to reproduce the analyses presented in the associated manuscript.

Spatial transcriptomics on human lumbar spinal cord

Project description:This study includes spatial transcriptomics on the human lumbar spinal cord using the 10x Genomics Visium platform. Frozen sections of spinal cord were placed on Visium slide arrays and processed using the 10x Genomics workflow, followed by alignment and quantification using the spaceranger package. Update on 5/25/2026: The patient ID mapping file (GSE222322_donor_to_patient_ids.csv.gz) contains an error: the last line should map Visium_ID Donor45 to Patient_ID 15 (with Patient_IDs corresponding to the Donor column in Supplemental Table 1 of the manuscript).

Samples included 5 control samples and 13 Crohn’s disease samples. The Crohn’s disease samples can be further subdivided into inflamed (2), non-inflamed (7) and stenotic (4) samples. This experiment together was performed in conjunction with a gene expression experiment (GSE99816). Use Supplemental Table 2 of the manuscript to quickly find the samples that were present in both experiments.
