TertHigh Cells: Key Players in Salivary Gland Homeostasis and Regeneration after Radiation Therapy in Adult Mice

ABSTRACT: To gain insight into the mechanisms by which TertHigh populations regulate cell survival post radiation treatment, we conducted RNA-Seq analysis of sorted TertHigh and TertLow SMG cells treated with or without RT. In this experiment, 2-month-old TertCreERT2/+Rosa26LSL-tdTomato/+ mice were treated with tamoxifen, followed by RT after a 7-day interval. Subsequently, the SMGs were harvested and dissociated 36 hours after RT treatment. We isolated and separately sorted 10,000 TertHigh and TertLow cells for RNA sequencing.

Project description:We isolated and selected intestinal adenoma organoids from Apcmin/+; Rosa26LSL-TdTomato; Prox1-CreERT2 mice. After the selection procedure without growth factors, we induced CreERT2 activity and the transcription of tdTomato to label Prox1+ cells by 300 nM 4-hydroxytamoxifen for 16h. tdTomato+ (Prox1+) and tdTomato- cells (enriched for Prox1- cells) were FACS sorted and total RNA was isolated.

Human airway submucosal gland organoids to study respiratory inflammation and infection [RNA-seq]

Project description:The human airway lining consists of two physiologically distinct compartments: the surface airway epithelium (SAE) and the submucosal glands (SMGs). Despite their critical role, SMGs have remained largely overlooked in airway in vitro modeling of respiratory inflammation and infection. In this study, we leverage long-term cultured organoids derived separately from SAE and SMG to investigate their unique physiological characteristics. Single-cell RNA sequencing (scRNA-seq) analysis confirms that these organoid models accurately replicate the cellular heterogeneity inherent to each tissue type. Specifically, SMG organoids are enriched in MUC5B-producing mucous cells and generate alpha-Smooth Muscle Actin (αSMA)-expressing myoepithelial cells. We identify ANPEP/CD13 as a specific cell surface marker for SMG secretory cells. Exposure to cytokines elicits distinct transcriptomic responses in SMG secretory cells, providing insights into the cellular mechanisms underpinning inflammatory pathogenesis. Infection assays with human alpha-coronavirus 229E (HCoV-229E) reveal a selective vulnerability of CD13-positive secretory cells within SMG organoids, triggering a specific unfolded protein response associated with endoplasmic reticulum (ER) stress. Next Generation Sequencing Transcriptomes Analysis of Irradiated mouse submandibular glands with or without transient activation of Hedgehog signaling

Project description:Purpose: To compare transcriptomes of nontreated (NT), Irradiated (IR and IR+GFP) and Hedgehog-activated (IR+Gli1 and IR+Shh) mouse submandibular glands (SMGs) Methods: SMG mRNA profiles of male adult NT mice or mice 7 days after local IR were generated by deep sequencing, in triplicate, using Illumina HiSeq 2500. The sequence reads that passed quality filters were analyzed at the transcript isoform level with TopHat followed by HTseq. qRT–PCR validation was performed using SYBR Green assays Results: Using an optimized data analysis workflow, we mapped about 30 million sequence reads per sample to the mouse genome (build mm10) and identified 20,743 transcripts in the SMGs with TopHat workflow. Altered expression of 25 genes was confirmed with qRT–PCR, demonstrating the high degree of sensitivity of the RNA-seq method. Conclusions: Our study represents the first detailed analysis of SMG transcriptomes after IR with or without transient activation of Hedgehog (Hh) signaling, with biologic replicates, generated by RNA-seq technology. Our results show that IR impaired macrophages and related innate immune responses in SMGs, whereas transient Hh activation recovered them.

RNA variant assessment using transactivation and transdifferentiation

Project description:Understanding the impact of splicing and nonsense variants on RNA is crucial for the resolution of variant classification as well as their suitability for precision medicine interventions. This is primarily enabled through RNA studies involving transcriptomics followed by targeted assays using RNA isolated from clinically accessible tissues (CATs) such as blood or skin of affected individuals. Insufficient disease gene expression in CATs does however pose a major barrier to RNA based investigations, which we show is relevant to 1,436 Mendelian disease genes. We term these ‘silent’ Mendelian genes (SMGs), the largest portion (36%) of which are associated with neurological disorders. We developed two approaches to induce SMG expression in human dermal fibroblasts (HDFs) to overcome this limitation, including CRISPR-activation based gene transactivation, and fibroblast-to-neuron transdifferentiation. Initial transactivation screens involving 40 SMGs stimulated our development of a highly multiplexed transactivation system culminating in the 6- to 90,000-fold induction of expression of 20/20 (100%) SMGs tested in HDFs. Transdifferentiation of HDFs directly to neurons led to expression of 193/516 (37.4%) of SMGs implicated in neurological disease. The magnitude and isoform diversity of SMG expression following either transactivation or transdifferentiation was comparable to clinically relevant tissues. We apply transdifferentiation and/or gene transactivation combined with short- and long-read RNA sequencing to investigate the impact that variants in USH2A, SCN1A, DMD and PAK3 have on RNA using HDFs derived from affected individuals. Transactivation and transdifferentiation represent rapid, scalable functional genomic solutions to investigate variants impacting SMGs in the patient cell and genomic context.
