Single cell analysis of human peripheral blood cells

ABSTRACT: In this study, we aimed to identify human T cell clonotypes ractive to tumor-associated metabolites. For this purpose, we generated tumors that lack a particular metabolite. After the tumor was cocultured with human peripheral blood mononuclear cells, proliferated cells were sorted and applied for single cell analysis. We identified 17 T cell clonotypes that underwent clonal expansion.

Project description:Disease activity in patients with systemic lupus erythematosus (SLE) may fluctuate between flares and remissions, complicating effective disease management. The aim of this study is to detect early signs of cellular attributes responsible for flares and to understand dynamic changes in the immune system. Peripheral blood mononuclear cells were collected at different time points throughout the disease course from 6 patients with SLE (n = 19) and 32 healthy donors fromthe Asian Immune Diversity Atlas (AIDA), and subsequently underwent to generate single cell gene expression combined with T cell receptor (TCR) and B cell receptor (BCR) clonotypes data (10X Chromium 5’, TCR sequencing).

Impaired T cell and neoantigen retention in time serial analysis of lung cancer patients treated with TIL cell therapy

Project description:Cell therapy with tumor-infiltrating lymphocytes (TIL) has yielded durable responses for multiple cancer types, but the causes of therapeutic resistance remain largely unknown. Here multi-dimensional analysis was performed on time serial tumor and blood in a lung cancer TIL therapy trial. Using T-cell receptor sequencing on both functionally expanded T cells and neoantigen-loaded tetramer-sorted T cells, we identified neoantigen specific TCRs. We then mapped clones into individual transcriptomes and found that neoantigen-reactive clonotypes expressed a dysfunctional program and lacked stem-like features among patients who lacked clinical benefit. Tracking neoantigen-reactive clonotypes over time, decay of antigen-reactive peripheral T-cell clonotypes was associated with the emergence of progressive disease. Further, subclonal neoantigens previously targeted by infused T cells were subsequently absent within tumors at progression, suggesting potential adaptive resistance. Our findings suggest that targeting clonal antigens and circumventing dysfunctional states may be important for conferring clinical responses to TIL therapy.

Reuterin in the healthy gut microbiome suppresses colorectal cancer growth through altering redox balance

Project description:Microbial dysbiosis is a colorectal cancer (CRC) hallmark and contributes to inflammation, tumor growth, and therapy response. Gut microbes signal via metabolites, but how the metabolites impact CRC is largely unknown. We interrogated fecal metabolites associated with mouse models of colon tumorigenesis with varying mutational load. We found that microbial metabolites from healthy mice or humans were growth-repressive, and this response was attenuated in mice and patients with CRC. Microbial profiling revealed that Lactobacillus reuteri and its metabolite, reuterin were downregulated in mouse and human CRC. Reuterin altered redox balance, and reduced survival, and proliferation in colon cancer cells. Reuterin induced selective protein oxidation, and inhibited ribosomal biogenesis and protein translation. Exogenous Lactobacillus reuteri restricted mouse colon tumor growth, increased tumor reactive oxygen species, and decreased protein translation in vivo. Our findings indicate that a healthy microbiome and specifically, Lactobacillus reuteri, is protective against CRC through microbial metabolite exchange.

Single-cell RNA sequencing on peripheral blood PBMCs from 4T1 mouse model treated with STING agonist deliveredy by PEG biopsy marker does not reveal peripheral T cell clonal expansion.

Project description:To explore whether immune escape could be secondary to a failure of STING agonist to induce T-cell clonality and expansion, we performed single-cell RNA sequencing (scRNAseq) and T-cell receptor sequencing (TCR-seq) on peripheral PBMCs from animals treated with PEG markers with PBS or 100 µg ADU-S100, using the low tumor burden model of 4T1. Cell types were clustered based on gene signature analysis with 9 resultant clusters. We then analyzed the frequency of unique clonotypes that were expanded following PBS versus ADU-S100 treatment. In both groups, most of the cells that had a unique clonotype did not expand, showing a frequency of 1. There were no specific clonotypes that had a frequency over 5, indicating that ADU-S100 treatment of 4T1 mice does not result in peripheral T cell clonal expansion.

Expansion of Tumor-Infiltrating CD8+ T Cell Clonotypes Occurs in the Spleen in Response to Immune Checkpoint Blockade

Project description:Immune checkpoint blockade (ICB) enhances tumor-reactive T cell responses against cancer, leading to long-term tumor control and survival in a fraction of patients. Given the increasingly recognized complexity of CD8+ T cell differentiation that occurs in response to chronic antigen stimulation, it remains unclear precisely which T cell differentiation states are critical for the response to ICB, as well as the anatomic sites at which ICB-mediated reinvigoration of these T cells occurs. We used paired single-cell RNA and T cell receptor (TCR) sequencing to profile endogenous, tumor-reactive CD8+ T cells isolated from tumors, tumor-draining lymph nodes, and spleens of mice treated with ICB. We identified an intermediate-exhausted population of T cells in the spleen which underwent the greatest expansion in response to ICB and gave rise to the majority of tumor-infiltrating clonotypes. Increasing concentrations of systemic antigen perturbed the differentiation of this phenotype towards an exhausted_KLR state, while a lack of cross-presentation of tumor-derived antigen blunted differentiation in the spleen. We identified an analogous population of exhausted_KLR CD8+ T cells in matched human tumor and blood samples that exhibited diminished tumor-trafficking ability. Collectively, our data demonstrate the critical role of antigen density within the spleen in coordinating the differentiation and expansion of tumor-infiltrating T cell clonotypes in response to ICB.

Investigation of human peripheral T cells responsive to SARS-CoV-2 antigens

Project description:To elucidate the T cell epitopes of SARS-CoV-2, we stimulated human PBMCs from healthy donors and convalescent COVID-19 patients with various SARS-CoV-2 antigens, sorted the activated T cells and performed sc-RNA and -TCR sequencing. We obtained thousands of T cell clonotypes that responded to SARS-CoV-2 antigens, and identified the epitopes and restricting HLAs of several clonotypes that were significantly expanded in the COVID-19 patients.

We performed paired single-cell transcriptome and TCR sequencing using the 10x Genomics platform of IL2-expanded tumor-infiltrating lymphocytes from 7 liver and 1 subcutaneous metastasis.
