Dynamic molecular signatures of acute myocardial infarction based on transcriptomics

ABSTRACT: Peripheral blood mononuclear cells were collected from the patients. RNA-seq and analysis was performed on the collected samples. Total RNA was extracted from the tissue using TRIzol® Reagent according the manufacturer’s instructions(Invitrogen) and genomic DNA was removed using DNase I (TaKara). Then RNA quality was determined using 2100 Bioanalyser (Agilent) and quantified using the ND-2000 (NanoDrop Technologies). High-quality RNA sample (OD260/280=1.8~2.2, OD260/230≥2.0, RIN≥6.5, 28S:18S≥1.0, >10μg) is used to construct sequencing library

Project description:Laryngeal and hypopharyngeal squamous cell carcinoma was histopathologically confirmed on 35 samples obtained by incisional biopsy. Total RNAs from frozen specimens were isolated using Trizol reagent (Invitrogen Corporation, Carlsbad, CA) according to the manufacturer protocol. RNA quality was verified by electrophoresis through agarose gel upon visualization with ethidium bromide and only RNA samples with a ratio >1 for 28S/18S ribosomal RNA were further processed. A two-round RNA amplification procedure was carried out. Normal larynx and hypopharynx samples was used as reference for hybridizations, these samples were processed in the same manner as tumor samples. Analysis of gene expression profiling of normal retina and brain cortices

Project description:Using a canine custom retinal cDNA microarray our aim is to identify normal gene expression profiling for retina and frontal, occipital and temporal brain cortices Total RNA was isolated using Trizol reagent (Invitrogen, Carlsbad, CA) and further purified by Rneasy mini kit (Qiagen, Valencia, CA). Purity and RNA quality were evaluated by absorbance at 260 nm and by denaturing formaldehyde agarose gel electrophoresis. High quality RNAs with A260/280 ratio over 1.8 and intact 28S and 18S RNA bands were used for microarray analysis. To generate an RNA reference sample for microarray hybridizations, we pooled equal amounts of total RNA from the occipital, temporal, and frontal brain regions collected from three 16-week-old beagles to achieve a homogeneous pool of transcripts. The pooled RNA was divided into aliquots (2Î¼g/Î¼l) and stored at -80 Â°C until use. For the purpose of this work, four tissue groups have been established, containing five biological replicates for normal retina and three for each respective brain region. After initial validation of reproducibility, only one microarray experiment was used for each sample.

Comparing the transcriptome of naïve C57BL/6 CD44+/+ vs CD44-/- alveolar macrophages

Project description:Purpose: Determine if alveolar macrophage express different transcriptional programs when CD44 expression is lost. Methods: Alveolar macrophages were isolated from the bronchoalveolar lavage of 6-10 week old CD44+/+ and CD44-/- female mice. RNA was isolated an sequenced using Illumina NextSeq 500. RNA was sequenced by the UBC Biomedical Research Center. RNA quality, 18S and 28S ribosomal RNA with RIN = 9.6, was determined by Agilent 2100 Bioanalyzer following standard protocol for NEBnext Ultra ii Stranded mRNA (New England Biolabs). Sequencing was performed on the Illumina NextSeq 500 with paired end 42bp 42bp reads. De-multiplexed read sequences were then aligned to the Mus musculus (mm10) reference sequence using Spliced Transcripts Alignment to a Reference, STAR (https://www.ncbi.nlm.nih.gov/pubmed/23104886), aligners. Results and conclusion: Multiple pathways were abnormal in CD44-/- alveolar macrophages, in particular those involved in lipid metabolism and immune signaling.

Next generation sequencing facilitates quantitative analysis of oncogene induced transcriptomes

Project description:Expression of CDC25A, CCNE1, or MYC in MDA-MB-231, BT549, HCC1806, RPE1-TP53wt, and RPE1-TP53mut cells was induced using 1 µg/mL of doxycycline. Cells were harvested and frozen at -80°C at 48 hours and 120 hours after doxycycline induction. Next, RNA was isolated using the mirVANA kit (Ambion, AM1561). To determine RNA quality, RNA was separated by electrophoresis on microfluidic sipper chips and detected by fluorescence (LabChip GX, Caliper LifeSciences). RNA Quality Scores (RQS) were based on electropherogram features (total and fast region areas, 28S, and 18S height), and ranged from 0-10. Only samples with RQS scores above 5 were included for analysis. To generate cDNA libraries suitable for next-generation sequencing (NGS), the QuantSeq RNAseq 3' mRNA kit (Lexogen) was employed. Briefly, the poly-A tail from total RNA was bound to oligo-dT primers to synthesize the first cDNA strand. After RNA removal, a second cDNA strand was synthesized by random priming. The double-stranded cDNA library was purified, and PCR amplified with Illumina sequencing adapters. The libraries were sequenced with 65 base-pair reads on a NextSeq 500 sequencer (Illumina) and generated 7.2 to 19.8 million of reads per sample.

The microRNA profile of human periodontal ligament-derived stem cells subjected to dynamic tensile strain

Project description:This study aimed to investigate the microRNA expression profile of mechnically strained human periodontal ligament-derived stem cells, and SurePrint G3 Human v16 miRNA Array (Agilent) was employed as a screening platform. We discovered 39 differentially expressed microRNAs between the stretched and the static control group. Human periodontal ligament-derived stem cells were cultured on elastic silicone membranes and either subjected to a dynamic mechanical strain protocol (2hr, 5% elongation, 0.5Hz) or left undisturbed. Total RNA was collected and extracted by TRIzol. RNA samples with 28S/18S ratios in the range of 1.4 to 1.8 were used for microRNA microarray analysis using the Agilent SurePrint G3 Human v16 miRNA Array Kit. The samples in each group were triplicated.
