Comparison of NK cell developmental stages in bone marrow of Tbx21 WT versus KO mice

Project description:Bone marrow cells were isolated from wild type and Tbx21 knockout mice. iNK (Lin- NK1.1+ CD11b- CD27+) and mNK1 (Lin- NK1.1+ CD11b+ CD27+) were sorted from WT and Tbx21 KO mice. mNK2 (Lin- NK1.1+ CD11b+ CD27-) were sorted from WT mice only, since these cells are not present in Tbx21 KO mice.

Project description:We used single-cell RNA sequencing (scRNA-seq) to analyze the diversity of bone marrow-derived CD45+CD11b+ microglia-like cells (MGLCs) engrafted in the brain of recipient mice that were conditioned using Busulfan and PLX3397 and transplanted with total bone marrow. We compared the gene expression of MGLCs to that of developmentally-derived CD45+ CD11b+ microglia/myeloid cells isolated from the brain of recipient mice (host microglia) and untreated mice (naive microglia). We also compared the gene expression of MGLCs to that of transplant-derived CD45+ CD11b+ cells engrafted in the bone marrow (abbreviated as BM-CD11b+)

Project description:We used single-cell RNA sequencing (scRNA-seq) to analyze the diversity of HSPC-derived CD45+CD11b+ microglia-like cells (MGLCs) engrafted in the brain of recipient mice that were conditioned using Busulfan and PLX3397 and transplanted intravenous with Lineage negative KIT+ SCA1+ mouse HSPCs. The HSPCs were isolated from adult C57BL/6-Tg(CAG-EGFP)131Osb/LeySopJ homozygous mice. We compared the gene expression of MGLCs to that of developmentally-derived CD45+ CD11b+ microglia/myeloid cells isolated from the brain of recipient mice (host microglia) and untreated mice (naive microglia). Single-cell RNA-Seq of entire ventricles of C57BL/6J and B6.Rag2del mice after myocardial infarction

Project description:We compared the cellular and molecular outcome following permanent LAD ligation in wildtype and T- and B cell deficient Rag2del mice. Our results demonstrate that the significant changes in the cardiac immune response following myocardial infarction (MI). 8-12 weeks old, male and female C57BL/6J mice (Charles River, Wilmington, MA, USA) and B6.Rag2del mice (Jackson laboratory, Bar Harbor, ME, USA) were used for this study. Seven days after MI, entire mouse ventricles were isolated and enzymatically digested. Cells were then labelled with CD45 magnetic beads (Miltenyi Biotec, Germany) and positively enriched using the AutoMACS instrument (Miltenyi Biotec, Germany). Viable macrophages/monocytes (CD45+CD11b+CD11c-DAPI-Lactadherinlo), dendritic cells (CD45+CD11b+CD11c+ DAPI-Lactadherinlo), and NK cells (CD45+CD11b-CD11c+NK1.1+ DAPI-Lactadherinlo) were then sorted on the BD FACSAriaTM IIIu (Becton Dickinson, Franklin Lakes, NJ, USA) roughly in a 1:1:1 ratio into DMEM containing 10% FCS before processing for 10× Genomics single-cell RNA sequencing (scRNA-Seq). Libraries for scRNA-Seq were constructed according to the 10× Genomics protocol using the GemCode Single-Cell 3′ Gel Bead and Library V3 Kit. Quality of amplified cDNA and final libraries were evaluated on the 2100 Bioanalyzer instrument (Agilent) using a High Sensitivity NGS Analysis Kit (Advanced Analytical). Subsequent sequencing was conducted on the HighSeq4000 Sequencing System using the HiSeq SBS and HiSeq PE Cluster Kit V4 (all Illumina, San Die-go, CA. USA).

Transcription profiling of mouse Gr1- and Gr1+ monocytes

Project description:Six-weeks old (C57Bl6, Cx3cr1gfp/+) mice were intraperitonealy infected with a low number (1.104) of L. monocytogenes (EGDe strain) in exponential growth phase (bacteria were grown in BHI at 108/ml, and diluted 10.000x in PBS immediately before injection). Group of three mice were euthanized, before infection. Peritoneal cells were recovered by peritoneal lavage. Cells from individual mice were stained with antibodies to CD11b (PECy7), Gr1 (APC), NK1.1, B220 and CD3 (PE), and F4/80 (biotin-conjugated followed by streptavidinpacific blue) for sorting. Gr1- monocytes were purified as NK1.1- CD3- B220- CD11b+ F4/80low Gr1-, gfphigh; Gr1+ monocytes were purified as NK1.1- CD3- B220- CD11b+ F4/80low Gr1+, gfpint; and polymorphonuclear cells were purified as NK1.1- CD3- B220- CD11b+ F4/80- Gr1high, gfp-. 1.103 cells from each mice, time point, and phenotype were purified by facs sorting according to their phenotype. Samples were kept at 4°C before and during the sort. Cells were directly sorted in the SuperAmp Lysis Buffer (Miltenyi Biotec, Bergisch Gladbach, Germany) using a FACS Aria cell-sorter (BD biosciences).

Transcription profiling of mouse natural killer (NK) cell subsets defined by CD27 and CD11b expression

Project description:Previous reports have defined three subsets of mouse NK cells on the basis of the expression of CD27 and CD11b. The developmental relationship between these subsets was unclear. To address this issue, we evaluated the overall proximity between mouse NK cell subsets defined by CD27 and CD11b expression using pangenomic gene expression profiling. The results suggest that CD27+CD11b-, CD27+CD11b+ and CD27-CD11b+ correspond to three different intermediates stages of NK cell development. Experiment Overall Design: Spleen cells from RAG-/- mice have been isolated and stained with anti-NK1.1, anti CD27 and anti CD11b antibodies. NK1.1+ cells were sorted into CD27+ CD11b-, CD27+ CD11b+ and CD27- CD11b+ subsets by flow cytometry. There are two independent replicates for each sample. Total RNA was extracted with the RNeasy microkit (Qiagen) and gene expression profiles were performed according to manufacturer instructions (Affymetrix mouse 430 2.0).

Transdifferentiation of B lymphocyte line ER1 into ter cells in vitro

Project description:CD19 + ER1 (B lymphocyte line) cells differentiated into CD45 + Ter119 + ter cells in vitro, we selected CD19 + ER1 cells (CD19+CD45+TER119-CD11b+), intermediate ER1 cells (CD19-CD45+TER119-CD11b+) and Ter119 + CD45 + CD19 - ER1 cells (CD19-CD45+TER119+CD11b+) for transcriptome analysis. We then performed gene expression profiling analysis using data obtained from RNA-seq of those 3 cell lines.

Single cell RNA sequencing reveals the aging associated change of ovarian macrophage populations

Project description:Macrophages are important modulators of the ovarian tissue microenvironment, and are associated with the ovarian aging process. To dissect the changes of macrophages during ovarian aging, we used a combination of single cell RNA sequencing (scRNAseq) and flow cytometry to inspect the CD45+ CD11b+ myeloid cells in young (3 months old) and aged (15 months old) murine ovaries, which mainly consists of macrophages, monocytes and dendritic cells.
