Project description:The specific effects of different radiation types, such as photons and protons, on normal stem cell activity and tissue regeneration remain poorly understood. In our previous work, we characterized salivary gland organoids at 2 days post-irradiation (corresponding to 7-day-old organoids) using single-cell RNA sequencing. To compare the cellular composition of 5-day-old organoids (day of irradiation) with that of 7-day-old organoids, we performed bulk RNA sequencing and applied the deconvolution tool CIBERSORTx, using the 7-day single-cell dataset as a reference. This analysis confirmed that the cell populations in 5- and 7-day-old salivary gland organoids were comparable.

Project description:We performed comparative RNA sequencing of the early (4 hrs) dose response (0.5 – 200 cGy whole body dose, 10 dose levels) of the mouse aorta to proton and gamma radiation. Total-body proton radiation of conscious animals was performed using a proton beam produced by a cyclotron system, while total-body gamma radiation of animals was performed using a Caesium-137 gamma source. A trend analysis identified genes that showed a dose response, using data permutation to estimate a false discovery rate (q-value) for each gene. We identified 29 and 194 genes (q-value ≤ 0.1) that were upregulated with increasing doses of proton and gamma radiation, respectively. No genes were down-regulated. While fewer genes were dose-responsive to proton radiation, the magnitude of the effect was greater than with gamma radiation. These highly responsive genes were enriched for pathways involved in the response to DNA damage, apoptosis, cellular stress and inflammation (p < 0.01). Gamma radiation responsive genes included the same pathways, but extended to genes in vasculature specific pathways. Genes responsive to both radiation types (19 genes at q-value ≤ 0.1) showed almost perfectly superimposable dose-response relationships. We observed the same superimposable dose response relationship of gamma and proton radiations in a subset of genes validated by quantitative PCR not only in the aorta but also in liver, lung, heart and kidney. Despite a relative similar relative biological effectiveness of protons and gamma photons and the activation of canonical radiation response pathways by both radiation types, we detected marked differences in the genomic response. It seems plausible that these genomic differences translate into differences in the biological processes leading to cardiovascular pathologies.

Project description:The general purpose of the experiment is to compare the therapeutic effect of photon (X) radiotherapy versus proton (P) therapy for head and neck carcinoma. For that purpose we have generated cells that have resisted to multi irradiations by X or P. We have then injected these human cells in nude mice. Whereas these cells proliferate less than the control (0, non-irradiated cells) in vitro, they formed bigger tumors in mice compared to 0 cells. Hence, the hypothesis is that they secreted factors that educate the microenvironment. We have observed that although the tumors generated by the P cells are as big as those generated by the X cells, the lymphangiogenic/metastatic capacity is greater for the X cells. Hence, we would like to compare within a whole transcriptomic screening the RNA from 0, X and P tumors. The provided samples consist of a mix of human and mouse RNA.

Project description:Radiation exposure causes damage to tissues with high numbers of rapidly dividing cells such as the intestine. Mouse models have been widely used to understand the effects of radiation injury, repair following exposure, and to develop and test potential therapies for radiation-induced damage. However, although the mouse intestine shares physiological and molecular similarities with human intestine, translation and validation of findings in mouse radiation models to the human intestine have been limited by the lack of models. The development of ex vivo human intestinal organoids provides a new model in which the effects of radiation on the human intestinal epithelium can be examined and compared to in vivo animal models. Using human small intestinal jejunal organoids, multi-omic profiles were analyzed using bioinformatic pipelines to explore the response to a dose of proton and photon radiation exposure which may be encountered during a radiotherapy treatment or over time in high background radiation environments. Transcriptional signatures following radiation exposure were indicative of reprogramming of cells to a more primitive state that has been associated with regeneration and repair. Integrative analyses of transcriptomic and metabolomic datasets revealed enrichment of amino acid synthesis and metabolism pathways. Human intestinal organoids can complement and validate findings from traditional animal models and are emerging as a powerful tool to study responses to radiation exposure.

Project description:Age plays a crucial role in the interplay between tumor and host; with further perturbations induced by irradiation. Proton irradiation on tumors induces biological modulations including inhibition of angiogenic and immune factors critical to “hallmark” processes impacting tumor development, in addition to physical targeting advantages. These advantages have provided promising results for proton therapy in cancer. Additionally, protons have implications for carcinogenesis risk of space travel (due to the high proportion of high energy protons in space radiation). Through a systems biology approach, we investigated how host tissue (i.e. splenic tissue) of tumor-bearing mice is altered with age, with or without whole-body proton exposure. Transcriptome analysis was performed on splenic tissue from adolescent (68 day) versus old (736 day) C57BL/6 male mice injected with Lewis lung carcinoma cells with or without three fractionations of 0.5Gy (1GeV) proton irradiation. Global transcriptome analysis indicated that proton irradiation of adolescent hosts caused significant signaling changes within splenic tissues that support carcinogenesis within the mice, as compared to old subjects. Increases in cell cycling and immunosuppression in irradiated adolescent hosts with CDK2, MCM7, CD74, and RUVBL2 as the key players were involved in the regulatory changes in host environment response (i.e. spleen). These results suggest a significant biological component to proton irradiation, operative through host age, that would indicate a modulation of host’s ability to support carcinogenesis in adolescence and the bestowal of resistance to immunosuppression, carcinogenesis, and genetic perturbation by old age. For genome-wide expression profiling of tumor tissue, Mouse WG-6 BeadArray chips (Illumina, San Diego, CA) were used. Total RNA was amplified with the Ambion Illumina TotalPrep Amplification Kit (Ambion, Austin, TX) and labeled from all replicate biological samples for each condition. For spleen replicates, 9 spleen samples from adolescent with 0Gy , 10 from adolescent with 0.5Gyx3 protons, 9 from old from old with 0Gy, and 10 from old mice with 0.5Gyx3 protons, were used. All replicate samples were run individually. Total RNA was isolated and purified using TRIzol (Invitrogen) and quantified using an Agilent Bioanalyzer. Samples were deemed suitable for amplification and hybridization if they had 28s/18s = 2:1, RIN >7. Total RNA of 500ng per sample was amplified using AmbionTotalPrep, and 1.5ug of the product was loaded onto the chips. Following hybridization at 55C, the chips were washed and then scanned using the Illumina iScan System. The data was checked with GenomeStudio (Illumina) for quality control. Data were corrected through COMBAT correction, quantile normalized, collapsed to genes from probes, then imported into MultiExperiment Viewer, MeV for analysis. Statistically significant genes were determined by applying a one-way ANOVA with an adjusted Bonferroni correction and false discovery rate (FDR) < 0.001 that resulted in a list of significant genes.
