Expression data from Drosophila dLmo (EP1306 and BxJ) mutants

ABSTRACT: The Drosophila gene dLmo encodes a transcriptional regulator involved in wing development and behavioral responses to cocaine and ethanol. We were interested in discovering novel transcriptional targets of dLmo in the nervous system by examining gene expression changes in the heads of wild-type flies and flies carrying dLmo loss-of-function (EP1306) and gain-of-function mutants (BxJ).

Project description:The Drosophila gene dLmo encodes a transcriptional regulator involved in wing development and behavioral responses to cocaine and ethanol. We were interested in discovering novel transcriptional targets of dLmo in the nervous system by examining gene expression changes in the heads of wild-type flies and flies carrying dLmo loss-of-function (EP1306) and gain-of-function mutants (BxJ). RNA was isolated from 3 pooled groups of 200 fly heads from each genotype (w;iso control, EP1306, and BxJ) and hybridized to triplicate Affymetrix Drosophila 2.0 oligonucleotide microarray chips at the Partners HealthCare Center for Personalized Genetic Medicine microarray facility (Harvard University).

Fast and chronic ethanol tolerance - time course

Project description:To better understand the molecular mechanisms underlying ethanol action we have developed an assay system to study sensitivity and fast and chronic tolerance to the sedative effects of ethanol. Flies developed fast ethanol tolerance after single exposure to 50% of ethanol vapor for 40 min. Flies can also develope chronic ethanol tolerance after 5x 40 min exposure to 50% ethanol vapor interspersed with 4x 80 min exposure to 10% ethanol vapor. We used microarray analysis to identify genes involved in the development of fast and chronic ethanol tolerance in Drosophila. More than 600 hundred genes were found to have changed their expression level in response to different ethanol treatment. Among these genes, Homer was picked for further study and is demonstrated that its expression in ellipsoid body is critical for the normal sensitivity and fast toleance to ethanol. Keywords: time course Whole heads of 3 groups of Drosophila were separated for RNA extraction and hybridization on Affymetrix microarrays. These 3 groups of flies were treated with different ethanol treatment. Naive group of flies (GSM101531, GSM101532, GSM101533, GSM101534, GSM101535, GSM101536) received only 50 min of humidified air. Fast group of flies (GSM101537, GSM101538, GSM101539, GSM101540, GSM101541, GSM101542) received humidified air for 50 min followed by a single exposure of 50% ethanol vapor for 40 min. Chronic group of flies (GSM101543, GSM101544, GSM101545, GSM101546, GSM101547, GSM101548) ) received humidified air for 50 min followed by 5 exposures of 50% ethanol vapor for 40 min.

HEXIM knockdown triggers apoptosis-induced proliferation and deregulates Hedgehog signaling

Project description:We address the function of HEXIM, an inhibitor of the general transcriptional elongation regulator P-TEFb which regulates the transcriptional status of many developmental genes, during Drosophila development. We showed that HEXIM knockdown mutants display organs development failure. In the wing disc, it induces apoptosis and affects Hh signaling. The continuous death of proliferative cells is compensated by apoptosis-induced cell proliferation, in a manner similar to that of differentiated cells, together with high levels of Hh and Ci. We completed this analysis with microarrays to characterize the molecular phenotype of HEXIM knockdown during eye differentiation. HEXIM knockdown during eye differentiation was carried out with a UAS-Hexim-RNAi strain crossed with a GMR-Gal4 driver strain (Bloomington stock center)). Adult GMR>RNAi Hexim flies display slightly smaller, rough and often necrosed eyes. Total RNA were collected from isolated heads. We then used microarray to compare the transcriptome of HEXIM knockdown mutant with that of wild type flies.

RNA-Seq of Drosophila tim promoter/enhancer mutants around the clock

Project description:The contribution of cis-regulatory elements to Drosophila circadian gene expression is poorly understood. We generated a series of CRISPR-mediated deletions within the regulatory regions of the circadian gene timeless (tim) and characterized them through multiple high-throughput sequencing experiments. We isolated heads from wild-type and mutant flies around the clock and performed RNA-Seq on them to determine the effects of regulatory element deletions on circadian gene expression.

Expression data from D. melanogaster pupal wings

Project description:The goal of this gene expression profiling experiment was to identify the entire set of transcription factors expressed during late pupal wing development (~80h APF) when pigmentation genes are expressed We used Affymetrix microarrays to profile the expression of the transcription factors in late pupal wings of Oregon R flies. The staging of the flies was made by eye, based on the extent of wing pigmentation. RNA was extracted from batches of 40 flies and three biological replicates were analyzed.

Cocaine induces paradigm-specific changes to the transcriptome within the Ventral Tegmental Area

Project description:We found that cocaine alters distinct sets of VTA genes within each exposure paradigm. Using behavioral measures from cocaine self-administering mice, we also found several genes whose expression patterns corelate with cocaine intake. In addition to overall gene expression levels, we identified several predicted upstream regulators of cocaine-induced transcription shared across all paradigms. Although distinct gene sets were altered across cocaine exposure paradigms, we found, from Gene Ontology (GO) term analysis, that biological processes important for energy regulation and synaptic plasticity were affected across all cocaine paradigms. Our analyses demonstrate that transcriptional changes within the VTA depend on the route and context of cocaine exposure, and highlight several affected biological processes by cocaine. Overall, these findings provide a unique resource of gene expression data for future studies examining novel cocaine gene targets that regulate drug-associated behaviors.

Transcriptional profiling of park25 mutant flies.

Project description:Global analysis of transcriptional changes in Drosophila park25 (parkin) and pink1 (Pink1) mutants. PARKIN and PINK1 are part of the organellar and molecular mitochondrial quality control and loss-of-function mutations have been identified as familial causes of Parkinson's disease. Young and old flies were used to identify changes in expression patterns during aging. Heads or whole flies were used to identify neuron-specific transcriptional changes that may be relevant to PD.

Identification of interactors of the Drosophila zinc finger protein hangover

Project description:The Drosophila melanogaster multi zinc finger protein hangover (hang) regulates responses to oxidative stress, heat shock and ethanol exposure by modulating transcript levels in adult fly heads. The hangover protein contains no less than 18 C2H2-type zinc fingers. These domains are prevalent among chromatin-regulating proteins, particularly transcription factors, where they typically mediate associations with DNA and transcriptional effectors. Here, we identify hangover-interacting proteins in order to shed light on its molecular function.
