Lymphocyte activation gene3 and coronary artery disease.

Project description:Purpose: Utilized Next-generation sequencing (NGS) to profile transcriptional differences between two populations, carriers (CC) of rs10846744 SNP associated with cardiovascular disease (CVD) and non-carriers (GG) who are disease free. Methods: Total RNA was isolated from three subjects homozygous for the rs10846744 reference (GG) allele and three subjects homozygous for the rs10846744 risk (CC) allele and then subjected to full transcriptome sequencing using the Perkin Elmer next gen sequencing platform (Perkin Elmer, Branford, CT). Bioinformatics was performed using Perkin Elmer GeneSifter software program. The data was adjusted by selecting total map reads, quality reads >20, log transformation, and using Benjamini Hochberg to correct for multiple testing. RNA targets of interest were validated by qRT–PCR using TaqMan assays and western blotting using standard methodologies. Results: Using Perkin Elmer's Genesifter Analysis Edition Software, we mapped about 100 million sequence reads per sample to the human genome (build 37.2), normalized the raw read count by total mapped million reads and identified 937 upregulated and 587 downregulated transcripts in the EBV (Epstein Barr Virus)-transformed B lymphocyte cells isolated from 3 carriers of the risk (CC) allele and 3 non-carriers of the (GG) reference allele with BWA workflow. RNA-seq data confirmed differential expression of LAG3 and this was validated with qRT–PCR. Conclusions: Our study represents the first detailed analysis of differential LAG3 expression, contributing to CVD, with biologic replicates, generated by RNA-seq technology.

Human skeletal muscle bioenergetic pathways are altered in Alzheimers disease

Project description:Skeletal muscle involvement in Alzheimers disease (AD) is supported by reduced lean mass, motor function and mitochondrial respiration in early disease. However, no one has comprehensively assessed molecular alterations in muscle that could underly these findings. We used two human muscle types, quadriceps (n=81) and temporalis (n=66), to compare the skeletal muscle proteome between individuals with and without AD (AD: n= 54 temporalis, 44 quadriceps; controls: n=27 temporalis, 22 quadriceps). We compared the effects of diagnosis between muscle types and in APOE4 carriers versus APOE4 non-carriers. Mitochondrial pathways in skeletal muscle are downregulated in AD. These effects are greatest in the temporalis compared to the quadriceps and in APOE4 carriers compared to APOE4 non-carriers.

Multiple sclerosis severity variant in the DYSF–ZNF638 locus associates with increased neuronal loss and inflammation

Project description:A recent genome-wide association study identified homozygous carriership of the A allele at variant rs10191329 to associate with faster disability accrual in multiple sclerosis (MS). We investigated the impact of rs10191329AA carriership on MS pathology in the Netherlands Brain Bank MS cohort (n=290) and explored its impact on neuro-axonal damage, lymphocyte accumulation, and protein expression of the flanking genes dysferlin (DYSF) and zinc finger protein 638 (ZNF638) by comparing homozygous carriers (n=6) to non-carriers (rs10191329CC; n=12). Homozygous carriership associated with more amyloid precursor protein (APP)+ bulbs/axons, reflecting increased acute axonal stress, in normal-appearing white matter (NAWM) and white matter lesions, as well as with reduced neuronal density in cortical normal-appearing grey matter (NAGM). Further, homozygous carriers showed a higher proportion of active and mixed active/inactive lesions with foamy microglia, which associate with higher cerebrospinal fluid neurofilament light chain levels. DYSF and ZNF638 were expressed by neurons and oligodendrocytes. In homozygous carriers, NAWM was characterized by a higher proportion of ZNF638+ oligodendrocytes, and NAGM showed more DYSF+ cells. Unexpectedly, nuclear RNA sequencing did not show changes in DYSF or ZNF638 expression in oligodendrocytes and neurons but rather an upregulation of mitochondrial genes in homozygous carriers, specifically those associated with Leber’s hereditary optic neuropathy (LHON), a mitochondrial disease that can have a mechanistic interaction with MS. These data suggest that the association between MS severity and rs10191329 may be driven by increased susceptibility to neurodegeneration, demyelination, and chronic inflammatory lesions. Further understanding of the role of DYSF and ZNF638 as well as LHON-associated mitochondrial pathways in MS pathology may reveal new therapeutic targets to attenuate MS progression.
