Project description:Eukaryotic cells rapidly reduce protein synthesis in response to various stress conditions. This can be achieved by the phosphorylation-mediated inactivation of a key translation initiation factor, eIF2. However, the persistent translation of certain mRNAs is required for deployment of an adequate stress response. We carried out ribosome profiling of cultured human cells under conditions of severe stress induced with sodium arsenite. Although this led to a ~4.5-fold general translational repression, the protein coding ORFs of certain individual mRNAs exhibited resistance to the inhibition. Nearly all resistant transcripts possess at least one efficiently translated uORF that repress translation of the main coding ORF under normal conditions. Site specific mutagenesis of two identified stress resistant mRNAs (PPP1R15B and IFRD1) demonstrated that a single uORF is sufficient for eIF2-mediated translation control in both cases. Phylogenetic analysis suggests that at least two regulatory uORFs (namely in SLC35A4 and MIEF1) encode functional protein products.

Project description:Calcium is a universal second messenger molecule which plays a significant role in several biological processes. Presence of calcium sensors (calmodulins) and calcium-dependent protein kinases in Plasmodium species suggests an important role of calcium-dependent signaling pathways in the regulation of cellular processes in the malaria parasites. Evidence for the transcriptional response of Plasmodium falciparum asexual blood stages to the well-known calcium ionophore ionomycin has been presented here. Comparative genomic hybridization (CGH) was carried out with total DNA isolated from the untreated parasites and the parasites treated with the calcium ionophores (ionomycin 5 Î¼M concentration) at 1 hour, 4 hours and 6 hours post treatment. Genomic DNA from the isolates was extracted by phenol chloroform. 3 Î¼g of the total DNA from each of the isolate was subjected to klenow(NEB) reaction as described in Bozdech Z, Llinas M, Pulliam BL, Wong ED, Zhu J, DeRisi JL: The transcriptome of the intraerythrocytic developmental cycle of Plasmodium falciparum. PLoS Biol 2003, 1(1):E5. Treated DNA labeled with Cy3 was then hybridized against untreated DNA labeled with Cy5.

Project description:The main objective was to identifiy genes related to scrA- extragenic suppression of crzA. Thus, through transcriptional profiling, we characterised the transcriptional basis of calcium tolerance in our mutant strain, ΔcrzA/scrA-. To evaluate the effect of calcium on global A. nidulans gene expression, we performed competitive microarray hybridizations using RNA obtained from the wild-type, ΔcrzA and ΔcrzA/scrA- strains before and after short pulses (10 and 30 minutes) of 200 mM calcium chloride. The experiment was further validated by real-time PCR.
