Gene expression profile of Kelly and SH-SY5Y cells after treatment with retinoic acid

ABSTRACT: Kelly and SH-SY5Y neuroblastoma cells were treated with retinoic acid for 3 days. Gene expression profiles from untreated and treated cells were obtained using microarrays (Clariom D) to analyze the retinoic acid-induced changes.

Redox proteome analysis identifies reversible oxidized proteins in retinoic acid differentiated SH-SY5Y cells

Project description:Retinoic acid stimulated SH-SY5Y cells are a common model system to study the initial phases of neuronal differentiation. Although these processes are associated with redox-sensitive processes, no comprehensive analysis of oxidative modified cysteines, as one of the main targets for reactive oxygen species, was available. Here, we used quantitative and differential proteomics and redox proteomics, to fill this gap. Our results indicate, that alterations in the redox state very early in the differentiation process, affect the expression of marker proteins and the extension of neurites. The spatiotemporal analysis of reactive oxygen species, suggests a NOX-dependent peak in cytoplasmic O2.-/H2O2 level 2h after retinoic acid stimulation. At the same timepoint 241 out of 275 proteins with an altered cysteine redox state appeared to be reversibly oxidised in the retinoic acid treated samples. Our analyses suggest that redox alterations affect proteins involved in the retinoic acid homeostasis and cytoskeletal dynamics.

RNA sequencing of undifferentiated and differentiated SH SY5Y cells

Project description:DNA topoisomerase IIB has an important role in ligand mediated transcriptional regulation of gene expression. SH-SY5Y is a neuroblastoma cell line that can be induced to differentiate into neuronal-like cells in response to retinoic acid. In this study TOP2B has been knocked out using crispr-cas9 to determine the role of TOP2B in the transcriptional response to retinoic acid. RNA was prepared from untreated wild type and TOP2B null SH-SY5Y cells and from cells exposed to 10 uM All Trans Retinoic Acid (ATRA) for 24 hours.

Temporal proteomic profiling of SH-SY5Y differentiation with retinoic acid using a FAIMS and Real-Time Searching strategy

Project description:The SH-SY5Y cell line is often used as a surrogate for neurons in cell-based studies. This cell line is frequently differentiated with all-trans retinoic acid (ATRA) over a 7-day period which confers neuron-like properties to the cells. However, no analysis of proteome remodeling has followed the progress of this transition. Here, we quantitatively profiled over 9,400 proteins across a 7-day treatment with retinoic acid using state-of-the-art mass spectrometry-based proteomics technologies, including FAIMS, real-time database searching, and TMTpro16 sample multiplexing. Gene ontology analysis revealed that categories with the highest increases in abundance were related to the plasma membrane/extracellular space. To showcase our dataset, we surveyed the protein abundance profiles linked to neurofilament bundle assembly, neuron projections, and neuronal cell body formation. These proteins exhibited increases in abundance level, yet we observed multiple patterns among the queried proteins. The data presented represent a rich resource for investigating temporal protein abundance changes in SH-SY5Y cells differentiated with retinoic acid. Moreover, the sample preparation and data acquisition strategies used here can be readily applied to any analogous cell line differentiation analysis.

MicroRNA-664a-5p promotes neuronal differentiation of SH-SY5Y cells

Project description:MicroRNAs (miRNAs) belong to a class of small non-coding RNAs that play important roles in the transcriptional regulation of gene expression. A number of miRNAs are known to act as key regulator of diverse processes such as neuronal differentiation. In this study, we have attempted to identify novel miRNAs related to neuronal differentiation. 15 upregulated and 8 downregulated miRNAs were identified in SH-SY5Y cells treated with all-trans retinoic acid. We further showed that one of the upregulated miRNAs, miR-664a-5p promoted neuronal differentiation of SH-SY5Y cells. Herein, we report for first time the important role of miR-664a-5p in SH-SY5Y cells.

Retinoic acid and Azakenpoullone treatment in SH-SY5Y/6TR(EU)/pTrex-Dest-30/MYCN cell line in high and low MYCN levels

Project description:The effect of the GSK3 inhibitor Azakenpaullone (Azak) and the differentiation agent retinoic acid (RA) was studied in low and high MYCN levels in the MYCN inducible neuroblastoma cell line SH-SY5Y/6TR(EU)/pTrex-Dest-30/MYCN (SY5Y-MYCN). Azak was dissolved in DMSO in order to apply it to the cells. Therefore a vehicle control consisting of SY5Y-MYCN cells treated with 24h 1 ul/ml DMSO only was used in duplicates. Doxycycline (Sigma) dissolved in water was used at a final concentration of 1ug/ml to induce MYCN expression in SY5Y-MYCN. A co-treatment study with Dox and Azak was conducted. SY5Y-MYCN cells were treated with 24h Azak, 24h Azak & 48h Dox and 48h Dox, with biological duplicates. 1 uM RA (dissolved in DMSO) and 1 ug/mL Doxycycline were given individually and in combination. SY5Y-MYCN cells were treated with 24h RA, 24h RA & 48h Dox, and 48h Dox and RNA was extracted in biological duplicates. For the 24h RA & 48h Dox co-treatment cells were treated with Dox for 24h and then with RA and fresh Dox for a further 24h.

TOP2B is required for compartment strength changes upon retinoic acid treatment in SH-SY5Y cells

Project description:DNA topoisomerase II beta (TOP2B), is required for correct execution of certain developmental transcriptional programs and for signal-induced transcriptional activation, including transcriptional activation by nuclear hormone ligands such as retinoic acid. In addition, TOP2B is enriched at genomic locations occupied by CTCF and cohesin (RAD21) suggesting a role in chromosome looping and/or establishing or maintaining aspects of chromosome 3D structure. This led us to investigate the effect of TOP2B inactivation on patterns of intra- and inter- chromosomal interaction that reflect the higher-level 3D architecture of the genome. Using the retinoic acid responsive SH-SY5Y neuroblastoma cell line model, we had previously demonstrated a large number of gene expression changes upon retinoic acid treatment and upon depletion of TOP2B. However, we report here that these expression changes are accompanied by only subtle changes in chromosome organization. While there was no evidence for changes in cohesin loops or topologically associating domains, lack of TOP2B did affect compartment strength changes that occur upon ATRA treatment.
