Transcription profiling by microarray of lncRNA affected by EGF stimulation of MCF10A cells

Project description:Using basal‐like untransformed cells, MCF10A, as a model system, data from our laboratory showed that both mRNAs and microRNAs exhibit dynamic changes in expression following EGF stimulation (Amit et al, 2007; Avraham et al, 2010; Kostler et al, 2013). We further demonstrated that the inducible mRNAs and microRNAs are embedded into regulatory subnetworks, which are deregulated in diverse tumor types. Considering the emerging roles for long noncoding RNAs (lncRNAs) in metastasis of breast cancer (Serviss et al, 2014), we raised the possibility that some EGF‐inducible lncRNAs might play a role in basal‐like breast cancer. Thus, MCF10A cells were stimulated with EGF (10 ng/ml) for 0, 20, 40, 60, 120, 240 and 480 minutes. RNA was then extracted from cells and expression of lncRNAs was measured using Agilent SurePrint microarrays.

Project description:Mammary epithelial cells MCF10A and HER2 overexpressing MCF10A cells were grown on matrigel in the absence or presence of epidermal growth factor. Cells were lysed and RNA was collected at 1.5,3,5,7,9 days. Total 20 arrays from four time course experiments. MCF10A and MCF10A-HER2 (overexpressed HER2) were plated on Matrigel in the absence or presence of 20 ng/ml of EGF. This design creates four panels of experiments of 5 time points each.

BRB-seq data of murine intestinal organoids treated with 100ng/ml of Egf, Ereg or Nrg1 ligand for 24 h

Project description:Regeneration of the intestinal epithelium is a dynamic process requiring a transient Yap-dependent reprogramming of the epithelium into a fetal-like state. Adjacent stroma, including subepithelial fibroblasts, are believed to coordinate the process, but mechanisms are not well understood. Here, we identify Neuregulin 1 (NRG1) and Epiregulin (EREG) as fibroblast-derived EGF ligands in colon and intestine which are induced during regeneration and capable of supporting the growth of the intestinal epithelium. While EREG stimulated intestinal organoid growth similarly to EGF, NRG1 increased de novo crypt formation. The goal of this experiment was to observe the differences in gene expression profile of stromal-derived EGF ligands EREG and NRG1 on intestinal organoids compared to traditional used EGF. Organoids were derived from intestinal crypts of a WT mice C57BL/6J. To exclude the size differences observed in long term cultures of EREG and NRG1, we first cultured the organoids for three days in normal ENR media, removed exogenous EGF for 24h and added EGF, EREG or NRG1 to the culture medium for 24 hours prior to the RNA isolation. NRG1 treated organoids acquired a fetal/regenerative transcriptome including activation of the Yap pathway and induction of epithelial EGF ligand Ereg and Amphiregulin (Areg) expression, highlighting the dynamic orchestration of the EGF signaling during regeneration.

The EGF Receptor Ligand Amphiregulin Controls Cell Division via FoxM1

Project description:We analyzed the effect of tetracycline (Tet)-inducible amphiregulin (AREG) silencing on the transcriptome of immortalized human N/TERT keratinocytes in the presence or absence of exogenous rhEGF. Tetracycline-mediated AREG silencing significantly altered the expression of 2,331 genes, 623 of which were not normalized towards normal by treatment with EGF. Genes irreversibly up-regulated by suppression of AREG overlapped with genes involved in keratinocyte differentiation. A significant proportion of the irreversibly down-regulated genes featured upstream binding sites recognized by FoxM1
