Comprehensive analysis of circular RNA profiling in AZD9291-resistant non-small cell lung cancer cell lines

ABSTRACT: Considering the important role of circular RNAs (circRNAs) in cancers, we established AZD9291-resistant NSCLC cell lines (H1975/AZDR and HCC827/AZDR) and used microarray analysis to determine the circRNA expression profiles of the cells. The H1975/AZDR and HCC827/AZDR cell lines were induced by gradually increasing the drug concentration. CircRNA microarray expression profiles were obtained from H1975, HCC827, H1975/AZDR, and HCC827/AZDR cells and validated by quantitative reverse transcription PCR. Expression data were analyzed bioinformatically.

Transcriptome profiling of human lung cancer cell lines with synthetic "sequin" controls

Project description:Purpose: The aim of this study is to build up a transcriptomic data analysis pipeline and test its performance using synthetic "sequins" controls and lung cancer cell lines. Methods - Cell Culture: Lung adenocarcinoma cell lines NCI-H1975 and HCC827 from a range of passages (2-4) were grown on 3 separate occasions in Roswell Park Memorial Institute (RPMI) 1640 medium with 10% fetal calf serum and 1% penicillin-streptomycin. Methods - RNA preparation: Total RNA was extracted using the TRIzol reagent. 6 ng of sequins were added to 1 ug of total RNA (mix A with H1975, mix B with HCC827). Methods - Library prep: the sequin+total RNA mixtures were subjected to polyA selection (NEBNext PolyA E7490) and library prep (NEBNext Ultra II Directional RNA Library Prep Kit for Illumina) following manufacturer's instructions; we performed 9 PCR cycles

Mechanisms of tolerance and resistance to EGFR inhibition in lung cancer [RNA-seq]

Project description:Purpose: Multiple mechanims have been proposed that lead to reduced effectiveness of EGFR tyrosine kinase inhibitors (TKIs) in lung cancer and yet resistance to osimertinib and gefitinib still remains a challenge in the clinic. The goals of this study are to identify key genes contributing to tolerance and resistance to EGFR inhibition. Methods: mRNA profiles of gefitinib and osimertinib tolerant cells in PC9 and HCC827 cells were generated by deep sequencing using Illumina. In addition, mRNA profiles of cells (AALE, PC9 and HCC827) overexpressing with miR-147b or miR-21 and mRNA profiles of cells (H1975 and PC9ER) with miR-147b and miR-21 knocking down were generated by deep sequencing. The mappable reads were aligned to the human transcripts using Bowtie2 and gene abundance was estimated using RSEM. Results: Upregulation of miR-147b and miR-21 expression is related to tolerance and resistance to gefitinib and osimertinib in lung cancer. The signaling pathways of transcripts by knocking down miR-147b or miR-21 in resistant cells (H1975 and PC9ER) and by overexpressing miR-147b or miR-21 in both sensistive cells (HCC827 and PC9) and immortalized lung epithelial cells (AALE) are consistent with the key signaling pathways shown in tolerant cells to gefitinib and osimertinib in HCC827 and PC9 cells (HCC827GTR/OTR vs HCC827 and PC9GTR/OTR vs PC9). Conclusions: Our work identifies key signaling pathways that mediate EGFR-TKI tolerance and resistance in lung cancer. Our study provides potential targets to improve the efficacy of EGFR-TKIs therapy in cancer pagtients.

Plasma Level of Circular RNA hsa_circ_0000190 Correlates with Tumor Progression and Poor Treatment Response in Advanced Lung Cancers

Project description:Circular RNAs (circRNAs) were reported to play roles in cancers by targeting pro- and anti-oncogenic miRNAs. However, the mechanisms of circRNAs in lung cancer progression and their prognostic value of treatment response remain unclear. This study used next generation sequencing (NGS) to analyze the transcriptomes and circRNA profiles of 2 lung cancer cell lines (A549 and HCC827) and 1 normal lung cell line (BEAS-2B), and identified the highly overexpressed hsa_circ_0000190 and hsa_circ_000164 as potential biomarkers. By using highly sensitive RT-ddPCR method, these circRNAs were shown to be secreted by cell lines and were detected in human blood. We predicted the potential miRNA targets of the two circRNAs, and the further mRNA targets of these miRNAs. This NGS data allows us to compare the levels of predicted mRNAs to delineate potential involving mechanisms of the two circRNAs.

Our study contained 2 groups, un-ruptured intracranial aneurysm group(B1-B5) and ruptured intracranial aneurysm group(C1-C5). Each group contained five samples.

Circular RNA Expression Profiles in the Plasma from Patients with Heart Failure

Project description:To identify the circRNA expression profiles in HF patients’ plasma and to evaluate the potential application of circRNAs for HF diagnosis, circRNA microarrays were performed on plasma samples obtained from HF patients and healthy controls. The RNAs of the plasma from the HF and control groups were extracted for microarray analysis. The purified RNAs were hybridized to a microarray (Agilent human circRNA Array V2.0) containing 170,340 human circRNA probes. Quantitative reverse transcription polymerase chain reaction (qRT-PCR) was used to validate the results.

Project description:We characterized the gene expression profile of Epithelial Growth Factor Receptor (EGFR) inhibitor (Erlotinib)-sensitive and resistant human NSCLC cell lines. Total RNA was extracted from the cell lines and expression profiles were studied by Agilent microarray analysis. Wide changes in gene expression profiles occur in the Erlotinib-resistant cell lines when compared with their parental cell lines (HCC827 and HCC4006).
