A transcript profile of Medicago truncatula 2HA tissue culture with auxin treatment

Project description:Leaf explants of the superembryogenic Medicago truncatula line 2HA were treated with auxin (1-naphthaleneacetic acid) for one week to induce the formation of roots (Imin et al J Exp Bot 58:439-451). Gene expression in the leaves and the NAA treated tissue cultures was compared to identify transcripts expressed during the commitment to root formation in tissue culture. We have used the Affymetrix Medicago Genome Array GeneChip to compared gene expression in Medicago truncatula leaves and leaf explants that have been cultured for one week on NAA, to identify genes expressed during the commitment to root formation in tissue culture. Mapping the transcriptional response to auxin in differentiated endodermal cells

Project description:Here we show that differntiated endodermal cells have a distinct transcriptional response to auxin treatment. We perform a time serie of 10µM NAA treatment and sample at t=0, 2, 4, 8, 16 and 24hrs after NAA treatment. For the time series we compared roots of the solitairy root 1 (slr-1) mutant to the CASP1::shy2-2/slr-1 double mutant. Differences in the abundance of auxin homeostasis proteins suggest a central role for in vitro tissue differentiation in Coffea arabica

Project description:Coffea arabica is one of the most important crops worldwide. In vitro culture is an alternative for achieving Coffea regeneration, propagation, conservation, genetic improvement, and genome editing. The aim of this work is to identify proteins involved in auxin homeostasis by isobaric tandem mass tag (TMT) and the synchronous precursor selection (SPS)-based MS3 technology on the Orbitrap Fusion™ Tribrid mass spectrometer™ in three types of biological material corre-sponding to C. arabica: plantlet leaves, calli, and suspension culture. Proteins included in the β-oxidation of indole butyric acid, and in the signaling, transport, and conjugation of in-dole-3-acetic acid were identified, such as the indole butyric response (IBR), the auxin binding protein (ABP), the ATP-binding cassette transporters (ABC), the Gretchen-Hagen 3 proteins (GH3), and the indole-3-acetic-leucine resistant proteins (ILR). A more significant accumulation of pro-teins involved in auxin homeostasis was found in the suspension cultures vs the plantlet com-parison, followed by callus vs plantlet and suspension culture vs callus, suggesting greater par-ticipation of these proteins as cell differentiation increases.

Comparative transcriptome analysis of melatonin or auxin treated-Arabidopsis

Project description:Objective: Melatonin and auxin are both tryptophan-derived indole molecules. Much attention has been given to proposed auxin-like activities of melatonin (regulating growth concentration-dependently). However, it still largely remains unclear whether melatonin and auxin regulate signalling pathways in a similar fashion. The purpose of this study is to directly compare the transcriptome response of Arabidopsis with melatonin or auxin. Method: mRNA profiles of 12-day old rosettes treated for a further of 3 days with +/- melatonin (5µM, 1005µM) or NAA(4.5µM) were generated by RNA-sequencing in triplicates (three independent biological experiments), using Illumina NextSeq 550 technology. Results: Comparative global transcriptome analysis conducted on Arabidopsis rosette treated with melatonin or NAA under exact same set of experimental conditions revealed differential number of genes and type of pathways. While auxin (4.5µM) regulated a large number of genes and elicited a diverse response, melatonin (100µM) showed a modest effect on transcriptome with only few genes significantly regulated whereas none regulated at approximately equimolar concentration with NAA (5µM) as compared to untreated solvent control (0.1% EtOH). Interestingly, the most prominent category of genes regulated by melatonin trended towards biotic stress defense pathways. Conclusions: These findings indicate that melatonin and auxin act quite differently toward signaling pathways in Arabidopsis. Melatonin has its own set of mechanisms to exert its functions, with strong inclination toward biotic defense pathways.
