RNA-seq for T-REX of NCBP1 (WT)

ABSTRACT: In the current project, we aim to study transcriptomics changes coupled to RNA-seq would give us a borad idea of changes in mRNA abundance and splicing events triggered as a result of spatiotemporally controlled NCBP1-specific hydroxynonenylation.

mRNA export through an additional cap-binding complex consisting of NCBP1 and NCBP3

Project description:The flow of genetic information from DNA to protein requires polymerase-II transcribed RNA characterized by the presence of a 5’cap. The cap-binding complex (CBC), consisting of the nuclear cap-binding protein (NCBP) 2 and its adaptor NCBP1, is believed to bind all capped RNA and to be necessary for its processing and intracellular localization. Here, we show that NCBP1 but not NCBP2 is required for cell viability and poly(A) RNA export. We identify C17orf85 (here named NCBP3) as cap-binding protein that together with NCBP1 forms an alternative CBC in higher eukaryotes. NCBP3 binds mRNA, associates with components of the mRNA processing machinery and contributes to poly(A) RNA export. Loss of NCBP3 can be compensated by NCBP2 under steady state conditions. However, NCBP3 becomes pivotal under stress conditions such as virus infection. We propose the existence of an alternative CBC involving NCBP1 and -3 that plays a key role in mRNA biogenesis.

Gene Expression Modulation by Ultrasound-Responsive Biocatalytic 3D Scaffolds for Controlled Osteosarcoma Cell Elimination and Rat Cranial Bone Regeneration

Project description:Sonodynamic therapy (SDT) offers high efficiency and controllable precision in tumor eradication, while smart enzyme-mimetic materials enable pH-dependent switching between ROS generation and scavenging. Herein, we present HS-ICTO, a 3D-printed scaffold with ultrasound-triggered activation and microenvironment-responsive enzyme-mimetic properties, designed for spatiotemporally controlled therapeutic applications. The HS-ICTO scaffold synergistically enhances tumor elimination via TME-responsive ROS generation coupled with SDT effects, while switching to ROS scavenging in physiological conditions to protect stem cells. We conducted RNA sequencing on human osteosarcoma 143B cells treated with conventional scaffold (HS), HS-ICTO, and HS-ICTO + ultrasound (US), and performed comparative transcriptomic analysis of tissue cells in rat calvarial defect repair models implanted with HS versus HS-ICTO scaffolds.

Project description:Stress Granules (SG) formation is a cellular protection mechanism, constituting a storage for untranslated mRNAs and RNA-binding proteins (RBPs); however, these condensates can turn into pathological aggregates, related to the onset of neurodegenerative diseases like Amyotrophic Lateral Sclerosis (ALS). This transition towards cytotoxic inclusions is triggered by ALS-causative mutations in the RBP FUS, which lead to its cytoplasmic mis-localization and accumulation in SG. Here, we describe the SG transcriptome in a neural context and describe several features for RNA recruitment in SG. We demonstrate that SG dynamics and RNA content are strongly modified by the incorporation of mutant FUS, switching to a more unstructured, AU-rich SG transcriptome. Moreover, we show that mutant FUS, together with its protein interactors and their target RNAs, are responsible for the reshaping of the mutant SG transcriptome with alterations that can be linked to neurodegeneration. Therefore, our data give a comprehensive view of the molecular differences between physiological and pathological SG in ALS conditions, showing how FUS mutations impact the RNA and protein population of these condensates.
