ABSTRACT: The injury response in the skin is highly complex and involves input from multiple cell types. Single nuclei RNA sequencing was performed to broadly characterize changes in gene expression from all skin cell types early after injury compared to the unwounded state.

Project description:To investigate how HOXA3 expression in wound tissue alters gene expression to control selective recruitment of bone marrow-derived cell populations, we utilized murine whole genome expression arrays (MEEBO arrays) to identify differentially expressed genes in cutaneous wounds from db/db (diabetic) mice treated with either CMV-HOXA3 or control plasmid. In addition to unwounded control skin, we chose day 4 as the time point to harvest the wounds for RNA isolation, which represents the transition from inflammatory to proliferative phase of wound repair, and precedes the observed differences in BMDC mobilization and recruitment at day 7. Transcriptional changes in human palate and skin healing

Project description:Most human tissue injuries lead to the formation of a fibrous scar and result in the loss of functional tissue. One adult tissue that exhibits a more regenerative response to injury with minimal scarring is the oral mucosa. We generated a microarray gene expression dataset to examine the response to injury from human palate and skin excisional biopsies spanning the first seven days after wounding. Differential expression analyses over time were performed in each tissue to identify genes overexpressed or underexpressed compared to baseline unwounded tissue. To attribute biological processes of interest to these gene expression changes, gene set enrichment analysis was used to identify core gene sets that are enriched over the time-course of the wound healing process with respect to unwounded tissue. This analysis identified gene sets uniquely enriched in either palate or skin wounds and gene sets that are enriched in both tissues in at least one time point after injury. Finally, a cell-deconvolution analysis was performed to better understand the cell type distribution in these tissues and how it changes over the time course of wound healing. This dataset provides a source of human wound gene expression data that includes two tissue types with distinct regenerative and scarring phenotypes.

Project description:We have used trypsin-mediated wounding to amplify the transcriptional response to clean puncture wounding. We studied the transcriptional response of clean puncture wounding and trypsin puncture wounding in relation to unwounded wild-type late-stage embryos. Trypsin puncture wounding generally increases the puncture wounding fold induction relative to unwounded controls.

RNA-Seq of wounds comparing gene expression in wild type and Alox15 deficient mice during day 0, day 4 and day 7 post-wounding.

Project description:Alox15 is a gene which encodes 12/15-LOX, an enzyme that generates bioactive lipid mediators. This experiment is designed to look at the impact of genetic deletion of Alox15 in punch wounds in skin, in order to determine how the protein may be involved in regulating wound healing. Punch wounds were generated on skin of wild type (C57BL/6) and Alox15 deficient mice, which were then allowed to heal for up to 7 days. Samples were obtained at varying time points for RNASeq analysis. Group sizes were 4 for each strain and at each time point. Following processing, one wild type (WT-d0-br3) sample failed a quality control check (Alox15 gene expression data indicated it was a knockout sample) and was removed from further analysis. Users may wish to remove this sample before re-using the dataset.

Transcriptome analysis of the uninjured Muller glia (MG) and MG derived retinal progenitors at 4 day post injured zebrafish retina

Project description:The study was aimed at comparing the transcriptome of MG cells of the retina with the progenitors derived from them after an injury. This information will help in the identification of factors that are responsible for the retinal regeneration. Muller glia were isolated by fluorescent activated cell sorting (FACS) using uninjured retinas from transgenice zebrafish (gfap:gfp) where green florescent protein (GFP) is under the control of the glial fibrillary acidic protein (gfap) promoter. MG-derived retinal progenitors were isolated by FACS at 4 days post retinal injury from 1016 tuba1a:gfp transgenic fish where GFP is driven by the tuba1a promoter which is specifically activated in these progenitors. Total RNA was isolated from these cell populations and subjected to microarray analysis to compare their transcriptomes. Samples were prepared in duplicate.

In vivo gene signature of re-epithelialized tissue post-wounding from wildtype or Rnasel KO mice

Project description:Mammalian injury responses are characterized by fibrosis and scarring rather than the functional regeneration observed in other phyla. Limited regenerative capacity in mammals could reflect a loss of pro-regeneration programs or active suppression by genes functioning akin to tumor suppressors. To uncover programs governing regeneration in mammals, we investigated Wound Induced Hair Neogenesis (WIHN), a rare example of regeneration in adult mammals1,2. Through comprehensive screening of transcripts associated with both WIHN and human facial rejuvenation after laser treatment, we found the endoribonuclease RNase L to be a powerful suppressor of regeneration. Rnasel-/- mice exhibit remarkable regenerative capacity and accelerated wound healing following injury through the production of IL-36α. Consistent with the known role of RNase L to stimulate caspase-1 signaling, we find that pharmacologic inhibition of caspases promotes regeneration in an IL-36-dependent manner. These responses are not limited to skin but occur following intestinal injury as well, suggesting that suppression of regeneration is a general characteristic of mammalian wound healing. Taken together, this work suggests a therapeutic strategy to uncover latent regenerative capacity and promote functional response to injury. Biopsies of re-epithelialized tissue were recovered from wild-type or Rnasel KO mice approximately 10 days after wounding. Total RNA was extracted and sent for microarray analysis.
