ChIP-seq analysis of RNA polymerase I inhibitor effect on Pol I and Pol II binding

ABSTRACT: Ribosome biosynthesis is essential for cancer growth and proliferation. This dependency is therapeutically exploitable by blocking the rate-limiting step, RNA polymerase I (Pol I) transcription. Here we investigated the effects of RNA Pol I inhibitor on binding of Pol I RPA1 and Pol II Rpb1 on genomic DNA.

Project description:Ribosome biosynthesis is essential for cancer growth and proliferation. This dependency is therapeutically exploitable by blocking the rate-limiting step, RNA polymerase I (Pol I) transcription. Here we investigated the ability of RPL22 and RPL22L1 to interact with cellular RNAs. We discovered that Pol I inhibition prominently altered splicing of hundreds of mRNAs. RPL22 and RPL22L1 resided at splice junctions and interacted with hundreds of coding and non-coding RNAs in addition to the 28S rRNA. Further, their genetic manipulation prominently altered the splicing of a multitude of mRNAs.

CTDP1 and RPB7 Stabilize Pol II and Permit Reinitiation

Project description:The mechanisms governing the termination and subsequent reinitiation of RNA polymerase II (Pol II) remain poorly understood. Here we found that depletion of RPB7 leads to the destabilization of Pol II’s largest subunit, RPB1. This destabilization is influenced by the loop regions of RPB7, CDK9, the C-terminal domain (CTD) of RPB1, and its linker region. The stabilization process of RPB1 is regulated by the E3 ubiquitin ligase Cullin 3. Additionally, RPB7 interacts with the phosphatase CTDP1, which is crucial for maintaining RPB1 stability. RPB7 is also vital for the reinitiation of Pol II, engages with RNA processing factors, and is localized to the RNA exit channel of the Pol II complex. The absence of RPB7 compromises RNA processing. We propose that RPB7 recruits CTDP1 to dephosphorylate Pol II, enhancing its stability and facilitating efficient reinitiation, adding a new dimension to transcriptional regulation.

STK19 drives transcription-coupled nucleotide excision repair by stimulating Pol II ubiquitylation and TFIIH recruitment

Project description:DNA damage forms a major obstacle for gene transcription by RNA polymerase II (Pol II). Transcription-coupled nucleotide excision repair (TC-NER) efficiently eliminates transcription-blocking lesions (TBLs), thereby safeguarding accurate transcription, preserving correct cellular function and counteracting aging. TC-NER initiation involves the recognition of lesion-stalled Pol II by CSB, which recruits the CRL4CSA E3 ubiquitin ligase complex and UVSSA. TBL-induced Pol II ubiquitylation at lysine K1268 by CRL4CSA serves as a critical TC-NER checkpoint, governing Pol II stability and initiating TBL excision by TFIIH recruitment. However, the precise regulatory mechanisms of the CRL4CSA E3 ligase activity and TFIIH recruitment remains elusive. Here, we reveal Serine/Threonine Kinase 19 (STK19) as a novel TC-NER factor. Cryo-EM studies revealed that STK19 is an integral part of the Pol II-TC‐NER complex, bridging CSA with UVSSA, RPB1 and downstream DNA. Live-cell imaging and interaction proteomics shows that STK19 stimulates TC-NER complex stability and proper CRL4CSA complex assembly, resulting in Pol II (K1268) ubiquitylation and subsequent UVSSA and TFIIH recruitment. These findings underscore the crucial role of STK19 as a core component of the TC-NER machinery and its key involvement to the cellular responses to genomic injuries that interfere with transcription.
