Gene expression profile at single cell level of kidney cells from zebrafish at 4 days post-injury (4 dpi).

ABSTRACT: Single cell RNA sequencing were used to analyze the diversity of kidney cells from 4 dpi zebrafish. To induce AKI, we injected gentamicin (Gent; 2.7 μg/μL, 20 μL per fish) intraperitoneally into 12 randomly selected adult zebrafish, and collected their kidneys at 4 days post-injury (4 dpi).

Project description:Contrary to mammals, zebrafish regenerate their heart upon cryoinjury of the ventricular apex. Regeneration is preceeded by a transient fibrotic response. Here we compare the expression profile of fibroblast-like cells at 7 different time points of fibrosis resolution. Using a postnb:CreERT2; ubb:loxP-GFP-loxP-mCherrycz1701 double transgenic line, we permanently label cells that expressed postnb at 3 and 4 days post injury (dpi) with mCherry by administration of 4-OHT. We sequenced mCherry-labelled cells obtained from the ventricular apex at 7 and 60 dpi.

Project description:LPS (10 μg/50 μl PBS; E. coli Serotype 055:B5, Sigma-Aldrich) was administered onto the nares. Baseline levels of genes in mice treated with vehicle (Hanks Balanced Salt solution (HBSS) and PBS), Intranasal S100s (10 μg/50 μl HBSS) were given 2 h before LPS; control mice received equal volumes of PBS and HBSS. Mice were sacrificed 4 h post LPS inhalation.

Transcription profiling by array of mouse spleen in response to egg ovomucoid treatment

Project description:Thirty female BALB/c mice of 6-8 weeks of age were purchased from Charles River (Montreal, QC, Canada) and divided randomly into control (n=15) and treated (n=15) groups. Mice were maintained on an egg free diet in the pathogen-free conditions at the University of Guelph Central Animal Facility. Animals were maintained between 2224°C and at a relative humidity of 4050%. The light-to-dark cycle was maintained at 12 h from 7 AM to 7 PM. All of the animal experiments were approved by the University of Guelph Animal Care Committee according the Canadian Council on Animal Care (CCAC) guidelines.Mice were exposed to intra-gastric gavage (i.g.) twice every week for 5 weeks with OVM (1 mg/100 μl) and 10 μg of cholera toxin adjuvant. An amino acid (Sigma, St. Louis, MO) solution of 10 μg/μl (100 μl per mouse with 10 μg of cholera toxin) was used as a negative control. The amino acids were mixed accordingly to match the OVM amino acid composition. Five weeks after the first sensitization, mice were challenged by i.p. injection with 1 mg of OVM in 50 μl of sterile water and aluminum hydroxide (50 μl, 2% Alhydrogel) adjuvant (Superfos Biosector, Denmark), to induce an immediate type-1 hypersensitivity reaction. The anaphylactic responses were visualized and scored depending on the response of the individual mice in each of the treated and control groups. After 40 min, mice were euthanized with CO2 and partial spleen tissue samples were collected in RNAlater solution for microarray experiment (Ambion Inc., TX, USA). Spleen samples in RNAlater solution were kept at 4oC overnight prior to long term storage at -80oC.

LC-MSMS of Brucella infected RAW264.7 cells

Project description:The RAW264.7 cells (2x105 cells/ml) were seeded in 100 mm cell culture dishes in DMEM containing 10% FBS. When the cell density reached 70%, cells were infected with B. abortus A19 (MOI=200) for 4 h, and the cell medium then was changed to DMEM containing 10% FBS with gentamicin (50 ng/μl) for 1 h. The medium subsequently was changed to DMEM containing 10% FBS with gentamicin (25 ng/μl) for 24 h at which time cells were harvested and placed at -80°C. single cell RNA sequencing of sham and 3 dpi spinal cords in mice

Project description:We report the application of single cell RNA sequencing technology for high-throughput profiling of sham and 3 dpi spinal cords in mice. By obtaining a total of 16051 cells from sham and 14295 cells from 3 dpi tissue, we identified 26 distinct cell clusters and 11 major cell types expressing known markers. These clusters comprised oligodendrocytes (Mbp, Mobp, Mog, Plp1), microglia (Gpr84, Cx3cr1, Csf1r), astrocytes (Gpr37l1, Bcan, Gfap), neutrophils (S100a9, Mmp9, S100a8), fibroblasts (Col1a1, Col1a2, Dcn), pericytes (Pdgfrb, Rgs5), endothelial cells (Flt1, Pecam1, Egfl7), macrophages (Ms4a7), monocytes (Ccr2, Cxcl3), b cells (CD19) and t cells (CD3e). neurons were not included because they were not expected to fit the sequencing protocol. We found that the most abundant cell type in the sham group was oligodendrocytes, accounting for 46.12%, while it decreased to 15.9% in the 3 dpi group. The second was microglia, accounting for 22.41%, which increased in number in the 3 dpi group, making it the most abundant cell in the SCI 3 dpi tissue (26.65%). The number of astrocytes also increased to 9.24% after SCI. Foreign immune cells such as neutrophils, macrophages, and monocytes accounted for 11.15%, 17.74%, and 9.41% of all cells after SCI, respectively. Among these, the percentage of pericytes decreased from 8.64% in the sham group to 1.28% in the 3 dpi group. The number of fibroblasts varied dramatically, rising rapidly from 0.33% in the sham group to 5.65% in the SCI 3 dpi group (Figure 2B). This study provides a framework for the application of single cell sequencing towards characterization of diverse cell populations in the sham and 3 dpi spinal cord.

Project description:Men are at an increased risk of dying from heart failure caused by inflammatory heart diseases such as atherosclerosis, myocarditis and dilated cardiomyopathy (DCM). We previously showed that immune responses in the heart are phenotypically distinct in male compared to female mice 10 days after infection resulting in severe DCM in males. Groups consisted of Infected Males, Infected Females, Uninfected Males and Uninfected females. There are 3 mice per group. A total of 12 samples were analyzed in this experiment (12 for 10 dpi and 12 for 90 dpi).
