The gene differential expression analysis of TFE3 rearranged renal cell carcinoma UOK120 cell line after knocking down PRCC-TFE3 fusion gene

ABSTRACT: TFE3 rearranged renal cell carcinoma (TFE3-rRCC), previously known as Xp11.2 translocation renal cell carcinoma (Xp11.2 tRCC), is a relatively rare type of renal cell carcinoma, accounting for about 1-4% of adult cases. To date, 23 subtypes of TFE3-rRCC have been identified, among which the NONO-TFE3 (UOK109 cell line) and PRCC-TFE3 (UOK120 cell line) fusion are two of the more common subtypes. In the UOK109 and UOK120 cell line, we knocked down the TFE3 fusion gene and attempted to study the important role this fusion gene plays in tumor initiation, progression, and metastasis through various mechanisms by analyzing differential gene expression

Project description:TFE3-rearranged Renal Cell Carcinoma (TFE3-RCC) is an aggressive RCC subtype characterized by Xp11.2 rearrangements, resulting in TFE3 fusion proteins with oncogenic potential. To investigate the role of ARID2, a component of the SWI/SNF chromatin remodeling complex, in TFE3-RCC, we knocked out the ARID2 gene in a TFE3-RCC cell line, UOK124, which is derived from human TFE3-RCC with the PRCC-TFE3 fusion gene. UOK124 parental cells (UOK124-WT) and UOK124-ARID2_KO cells were cultured, and comprehensive gene expression analysis was performed using RNA-seq.

PRCC-TFE3 Function and the Role of HIF1α and HIF2α in TFE3-Rearranged Renal Cell Carcinoma Development

Project description:PRCC-TFE3 is an oncogenic chimeric transcription factor identified in human TFE3-rearranged renal cell carcinoma. To investigate the function of PRCC-TFE3 in vivo, we generated PRCC-TFE3 knock-in (KI) mice by inserting a loxP-STOP-loxP-PRCC-TFE3 cassette into the Rosa26 locus. When PRCC-TFE3 KI mice were crossed with Cadherin 16-Cre transgenic mice (KSP-Cre), the resulting mice developed TFE3-RCC in the kidney. Our findings revealed that hypoxia-inducible factors HIF1α and HIF2α are directly upregulated by PRCC-TFE3. To clarify the roles of HIF1α and HIF2α in TFE3-RCC development, we further crossed PRCC-TFE3 KI mice with HIF1α flox and/or HIF2α flox mice.

DETECTION OF FOUR NOVEL RENAL TUMORS CASES HARBORING RBM10-TFE3 FUSIONS

Project description:Microphtalmia-associated-transcriptional-factor-family translocation renal cell carcinoma (MiTF-tRCC) currently includes two main subtypes: “TFEB-tRCC” most often characterized by a t(6;11)(p21;q13) that generates a fusion of TFEB with MALAT1 and “TFE3-tRCC” characterized by rearrangements of TFE3 at Xp11.23 (2-3) that produce a variety of fusion genes. FISH is a handy method in routine practice that allows the detection of a rearrangement of TFE3. However, it reaches its limits in cases of micro-inversions or insertions: in fact paracentric microinversions that involve GRIPAP1 (Xp11.23) (23, Classe) or RBM10 (Xp11.3), very close to TFE3 , are most often undetectable.We report the clinical, immunohistological, genomic and molecular description of four novel TFE3-tRCC with RBM10-TFE3 fusion detected by targeted RNASeq analysis that illustrate the difficulties of diagnosis, especially in reason of disconcerting negative TFE3 FISH results.

LGI3 promotes the progression of TFE3-rearranged renal cell carcinoma through GEMIN6/AURKB axis

Project description:Transcription factor enhancer 3-rearranged renal cell carcinoma (TFE3-RCC) is characterized by its aggressive nature, limited treatment options, and poor prognosis. However, the downstream targets of TFE3 fusion protein responsible for its tumorigenesis and progression remain unclear. Here, we demonstrated that leucine-rich repeat LGI family member 3 (LGI3) as a direct target of TFE3 fusion protein. TFE3 fusion protein can bind to the promoter of LGI3 and then activate its transcription. Importantly, LGI3 contributes to the proliferation, migration, and invasion of TFE3-RCC. Mechanistically, LGI3 interacts with gem nuclear organelle-associated protein 6 (GEMIN6) and inhibits its degradation via decreasing its ubiquitination. GEMIN6 upregulation promotes the mRNA maturation of Aurora B kinase (AURKB), thereby promoting the progression of TFE3-RCC. Importantly, drugs targeting GEMIN6 or AURKB significantly suppressed the growth of TFE3-RCC cells or organoids. In human TFE3-RCC tissues, LGI3 is highly expressed and positively correlated with GEMIN6 and AURKB. Overall, we revealed a novel mechanism underlying the progression of TFE3-RCC and provided potential new therapeutic targets.
