Project description:Liver from five Holstein cows fed to current National Research Council (2001) recommendations during the dry period and early lactation was biopsied at -65, -30, -14, 1, 14, 28, and 49 days relative to parturition. cDNA from liver and a reference standard (made from cattle tissues not including liver or mammary) were labeled with Cy3 or Cy5 fluorescent dye and co-hybridized to our 7,872 bovine cDNA microarray using a dye-swap design. More than 5,000 sequences present on the array were expressed in liver. Normalized log-transformed ratios (liver/reference) were analyzed using a MIXED model in SAS. Project description:The liver of dairy cows naturally displays a series of metabolic adaptation during the periparturient period in response to the increasing nutrient requirement of lactation. The hepatic adaptation is partly regulated by insulin resistance and it is affected by the prepartal energy intake level of cows. Project description:While dietary phosphorus (P) deprivation extending from the dry period into early lactation impairs health and productivity of cows, restricting dietary P supply during the dry period not only appears to be innocuous but rather effectively mitigates hypocalcemia during the first wk of lactation. To investigate possible negative metabolic effects of P deprivation during the dry period, the present study tested the hypothesis that restarted dietary P supply during the dry period alters the liver transcriptome of dairy cows during the periparturient period. Thirty late-pregnant multiparous Holstein-Friesian dairy cows entering their 2nd, 3rd or 4th lactation were assigned to either a dry cow ration with low (LP, 0.16% P in DM) or adequate P content (AP, 0.35% in DM) during the last 4 wk of the dry period (n = 15/group). Liver transcriptomics, which was carried out in a subset of five 2nd parity cows of each group (n = 5), and determination of selected hormones and metabolites in blood of all cows, was performed approximately one wk before calving and on d 3 postpartum. Liver tissue specimens and blood samples were obtained by a micro-invasive biopsy technique from the right 10th intercostal space and puncture of a jugular vein, respectively. 175 hepatic transcripts were expressed differentially between LP vs. AP cows in late pregnancy, and 165 transcripts differed between LP vs. AP cows in early lactation (Fold change > 1.3 and < -1.3, P < 0.05). In late pregnancy, the enriched biological processes of the up-regulated and the down-regulated transcripts were mainly related to immune processes and signal transduction (P < 0.05), respectively. In early lactation, the enriched biological processes of the up-regulated and the down-regulated transcripts were involved in mineral transport and biotransformation (P < 0.05), respectively. The plasma concentrations of the hormones and acute phase proteins (progesterone, insulin-like growth factor 1, serum amyloid alpha, haptoglobin, and 17β-estradiol) determined were not affected by P supply. These results suggest that P deprivation during the dry period moderately affects the liver transcriptome of cows in late pregnancy and early lactation, and causes no effects on important plasma hormones and acute phase proteins indicating no obvious impairment of health or metabolism of the cows.

Project description:The study investigated the acute and simultaneous response of the mammary and liver transcriptome to an intra-mammary lipopolysaccharide (LPS) challenge in early-lactating cows, and its consequences on metabolic biomarkers and liver composition. At 7 days of lactation, 7 cows served as controls (CTR) and 7 cows (LPS) received an intra-mammary E. coli LPS challenge. The mammary and liver tissues were sampled at 2.5 h from challenge for transcriptomic profiling. Liver composition was evaluated at 2.5 h and 7 d after challenge and blood biomarkers were analized at -2, 3, 7 and 14 d from challenge. In mammary tissue, the LPS challenge resulted in 189 differentially expressed gene (DEG), with 20 downregulated and 169 upregulated, while in the liver were found 107 DEG with 42 downregulated and 65 upregulated in LPS vs CTR. In the udder, the Dynamic Impact Approach (DIA) highlighted the activation of NOD-like receptor signaling, Toll-like receptor signaling, RIG-I-like receptor signaling and Apoptosis pathways, while in the liver were inhibited the Fatty acid elongation in mitochondria and activated the p53 signaling pathway. The LPS induced the alteration of liver lipid metabolism (rise of total lipid and triglyceride concentration), a systemic inflammation (rise of blood ceruloplasmin and bilirubin) and an increase of body fat mobilization. In cows subjected to intra-mammary LPS, the mammary gland responds activating mechanisms of pathogen recognition. In the liver the response likely depends by mediators coming from udder and affects the liver functionality and mainly the fatty acid metabolism. Fourteen Holstein cows entering their second or greater lactation were used. Cows were housed in a ventilated tie-stall barn and were fed a common lactation diet (Net energy of lactation = 1.69 Mcal/kg DM) as a total mixed ration once daily (0600 h) and milked twice daily (0400 and 1600 h). A bovine oligonucleotide (70-mers) microarray with >13,000 annotated sequences developed at the University of Illinois, was used for transcript profiling. Details on the development, annotation, and use of this microarray have been reported previously by Loor et al., 2007 (http://physiolgenomics.physiology.org/content/32/1/105.abstract). Methods for microarray hybridization and scanning were as reported by Loor et al. (2007). Briefly, slides were hydrated, dried, and placed in a UV Stratalinker 1800 (Stratagene, La Joya, CA) for ~5 min. Slides were washed with 0.2% SDS solution, rinsed with MilliQ (Millipore) H2O, and placed in warm prehybridization soln for 45 min at 42 C. The same amount of Cy3- or Cy5-labelled cDNA from mammary or liver and a reference standard RNA pool (made of different bovine tissues) were co-hybridized using a dye-swap design (i.e., two microarrays per sample). Slides were incubated for 48 h at 45 C prior to scanning. Criteria for evaluation of slide quality included: identification of number of spots with a minimum median signal intensity of 3 SD above background; keeping slides with a minimum of 20,000 spots with minimum median signal intensity of 3 SD above background in both Cy3 and Cy5 channels; and keeping slides with a minimum mean intensity of 400 relative fluorescent units in both Cy3 and Cy5 channels across the entire slide. Data from a total of 112 microarrays were normalized for dye and microarray effects (i.e., Lowess normalization and microarray centering) and used for statistical analysis. Data were analyzed using the Proc MIXED procedure of SAS (SAS, SAS Inst. Inc., Cary, NC). Fixed effects were treatment (LPS challenge, control (no infsuion)) and dye. Random effects included cow and microarray. Raw P values were adjusted using Benjamini and HochbergM-bM-^@M-^Ys false discovery rate (FDR). Differences in relative expression due to treatment were considered significant at an FDR-adjusted P < 0.05. For a more stringent characterization between the two treatments, a 1.5-fold difference in mRNA expression was set as threshold among differentially expressed genes.

Project description:Hepatic molecular adaptations underlying periparturient metabolic diseases such as ketosis in dairy cows are largely unknown. We used a simple model for induction of ketosis to examine liver gene expression profiles using a microarray consisting of 13,257 annotated cattle oligonucleotides. At 4 days post-partum, 7 cows classified as healthy after a physical examination were fed at 50% of intake at day 4 from day 5 to signs of ketosis or until 14 days post-partum. Another group of 7 healthy cows served as controls. Liver was biopsied at 9-14 (ketosis) or 14 days post-partum (controls). Project description:The aim of the study was to identify genes which are differentially expressed in the peripheral blood nuclear cells of two breeds of cattle (Holstein-Friesian and Polish Red) and cervine in different points in their physiological states (dry-off period, peak of lactation) RNA from peripheral blood nuclear cells taken from cattle and cervine in peak lactation and dry period were hybridized to Agilent two color microarrays with a common reference. There were four Holstein-Friesian cattle, four Polish Red cattle and four deer investigated. The whole blood was drawn in two time point from each animal – during dry period and peak lactation. This means that there were six research groups (Holstein-Friesian cattle in dry period and Holstein-Friesian cattle in peak lactation; Polish Red cattle in dry period and Polish Red cattle in peak lactation; Deer in dry period and Deer in peak lactation). Using Gene Spring Software (one-way ANOVA and Tukey's HSD Post-hoc test) three lists of differentially expressed transcripts were obtained: a list of 576 transcripts which differ deer in dry period and in peak lactation, a list of 437 transcripts which differ Holstein-Friesian cattle in dry period and in peak lactation and a list of 158 transcripts which differ Polish Red cattle in dry period and in peak lactation.

Project description:This article contains raw and processed data related to research published by Swartz et al. [1]. Proteomics data from liver of postpartum dairy cows were obtained by liquid chromatography-mass spectrometry following protein extraction. Differential abundance between liver of cows experiencing either negative energy balance (NEB, n=6) or positive energy balance (PEB, n=4) at 17±3 DIM was quantified using MS1 intensity based label-free. There is a paucity of studies examining the associations of NEB with the liver proteome in early lactation dairy cows. Therefore, our objective was to characterize the differences in the liver proteome in periparturient dairy cows experiencing naturally occurring NEB compared to cows in PEB. In this study, multiparous Holstein dairy cows were milked either 2 or 3 times daily for the first 30 days in milk (DIM) to alter energy balance, and were classified retrospectively as NEB (n=18) or PEB (n=22). Liver biopsies were collected from 10 cows (n=5 from each milking frequency), that were retrospectively classified according to their energy balance (NEB, n=6; PEB, n=4). The liver proteome was characterized using label-free quantitative shotgun proteomics. This novel dataset contains 2,741 proteins were identified, and 68 of those were differentially abundant between NEB and PEB (P≤0.05 and FC±1.5); these findings are discussed in our recent research article [1]. The present dataset of liver proteome can be used as either biological markers for disease or therapeutic targets to improve metabolic adaptations to lactation in postpartum dairy cattle.

Project description:Tissue from mammary, liver, and three adipose depots (mesenteric, omental, and subcutaneous) was collected at slaughter from a cow at peak lactation to examine gene expression profiles of 7872 sequences using a bovine cDNA microarray. RNA (20 ug) from tissues and a reference standard derived from a mixture of tissues were used to make aminoallyl-labeled cDNA followed by incorporation of Cy3-ester and Cy5-ester (Amersham, Piscataway, NJ). Each experimental sample was co-hybridized with the reference standard, which allowed the treatment of fluorescence ratios as measurements of relative expression across all samples and time points. Probes were hybridized to the array for 2 days at 42 C. All samples were hybridized to duplicate slides for a total of 4 spots per cDNA element. The microarray platform has already been described [Everts et al. (2005) Vet. Immunol. Immunopathol. 105:235-245]. Slides were scanned for both dye channels with a Scanarray 4000 (GSI-Lumonics, Billerica, MA) dual-laser confocal scanner and images were processed using GenePix 4.0 (Axon Instruments, Inc., CA).
