Single-cell RNA sequencing of miALI epithelial cells derived from UHOMi002-A cell line

ABSTRACT: The goal of this study was to characterise the cells obtained after differentiation of NKX2.1+ bronchial progenitors derived from iPSCs (UHOMi002-A cell line) deposited on a collagen-chitosan matrix (miALI) pre-seeded with primary bronchial fibroblasts. The transcriptomic profiles were assessed by single-cell RNA-sequencing (10x Genomics Chromium).

Project description:The goal of this study was to identifed specifically iALI epithelial cell clusters by using single-cell RNA-sequencing (10x Genomics Chromium). We enriched the epithelial cells based on EpCam cell level, and then used 10X Genomics Chromium technology to capture 10 000 cells. The analyse was then performed using Seurat, to identified each cell cluster. The results reveal all bronchial epithelial cell population on iALI model. This include ciliated cells, basal cells, neuroendocrine cells and secretory cells.

Single cell RNA-seq of hiPSC-derived kidney organoids differentiated within self-assembling peptide hydrogels and the animal-derived matrix Matrigel

Project description:scRNA-seq was used to characterise hiPSC-derived kidney organoids differentiated within fully synthetic self-assembling peptide hydrogels of variable mechanical strengths and compare these to organoids differentiated within the animal-derived matrix, Matrigel. Organoids were matured in the respective matrices until day 24 of differentiation and 6 organoids per support matrix were then pooled and dissociated using the cold-active protease from Bacillus licheniformis. Cells were processed on the 10x Genomics Chromium platform using the Single-Cell 3’ v3.1 protocol. The NextSeq500 (Illumina) was used to sequence the libraries generated and initial processing of the data was carried out using the 10X Genomic Cell Ranger v3.1.0 pipeline.

Single-cell transcriptomics of Cxcl13+ LN stromal cells

Project description:Purpose: The goal of this study is to characterise the follicular dendritic cells (FDCs) upon antigen-immunocomplex immunisation. Methods: FACS sorting of Live/Death- Podoplanin+ CD31- CD45- CXCL13-TdTomato+ after LN disgregation of CXCL13-CreTdTomato mice. Mice has been previously immunised with antigen-Ics at different time-points. Cells were loaded into 10x Genomics Chromium Platform, and sequenced using Illumina HiSeq 4000. Conclusions: Our study detects previously identified stromal cell populations and shows the heterogeneity present on the FDCs. We detect 3 different FDC clusters.

Single-cell RNA sequencing of iALI epithelial and mesenchymal cell derived from UHOMi003-A cell line

Project description:This study aims to specify the effect of air pollution (PM2.5 developed by NIST), on bronchial epithelium generated from induced pluripotent stem cells, called iALI. The exposition was performed during 15 days on basal side and media was changed everyday. We performed single-cell RNA-sequencing (10x Genomics Chromium) to capture 10 000 cells on EpCAM+ cells (epithelial cells) and on EpCAM- cells (mesenchymal cells), in both control and exposed condition. Then, analyse was perfomed in R by using Seurat pipeline, to identified each cluster cells and induced and repressed genes.
