Transcriptomic analysis of RNA psi modification in colorectal cancer reveals an epitranscriptomic regulation in cellular senescence

ABSTRACT: To identify the senescence level of PUS enzymes on colorectal cancer cells, we established WIDR cell lines in which DKC1 has been knocked down by shRNA. We then performed gene expression profiling analysis using data obtained from RNA-seq of DKC1 knockdown WIDR cells as well as negative control shRNA group.

edu-Ψ-seq Reveals snoRNA-guided mRNA Pseudouridylation that Regulates Protein Synthesis

Project description:Purpose:Pseudouridine (Ψ) is the most abundant RNA epigenetic modification and plays vital roles in various biological processes. However, its biogenesis and functions in mRNAs remain elusive. Method:Here, we developed an approach for enriching Ψ sites with deep sequencing (edu-Ψ-seq), which utilizes both exoribonuclease and restriction endonuclease activity to eliminate other nucleosides or reads without Ψ modifications. Results:Using edu-Ψ-seq approach in the dyskerin pseudouridine synthase 1 (DKC1) knockdown cells, we identified that more than 100 pseudouridines could be catalyzed by DKC1 in human mRNAs and non-coding RNAs (ncRNAs). Surprisingly, we discovered, for the first time, 10 pseudouridines in mRNAs might be guided by 11 small nucleolar ncRNAs (snoRNAs). Interestingly, we found that SNORA10 could guide DKC1 protein to induce the pseudouridylation of RPL15 mRNA. Importantly, loss of SNORA10 impaired the protein synthesis of RPL15 and inhibited cell proliferation. Conclusion:Overall, our study not only developed a powerful method for detecting Ψ sites but also uncovered another layer of gene expression regulation that involves crosstalk among snoRNAs, mRNA pseudouridylation and protein synthesis.

Transcriptomic profile of RNA pseudouridine modification as a biomarker for cellular senescence associated with survival outcomes in colorectal cancer.

Project description:BackgroundColorectal cancer (CRC) is considered as an age-related disease, and cellular senescence (CS) plays a crucial role in cancer development and progression. Previous studies have shown the role of epigenetic changes in aging and cancer development, but the role of RNA pseudouridine (Ψ) modification in aging and cancer remains to be explored.ResultsUsing bulk RNA sequencing, CRC cells with low Ψ writers expression levels have higher CS levels. We developed the Psi Score for assessing the transcriptomic profile of RNA Ψ modification regulation and found that the Psi Score correlates with CS. Furthermore, Psi-related senescence may be mediated by mTOR, TGF-β, TNF-α, and inflammatory response signaling pathways. Meanwhile, Psi Score could predict the anti-cancer treatment outcomes of anti-aging interventions and could be used to predict the response to immunotherapy.ConclusionsOverall, these findings reveal that RNA Ψ modification connected aging and cancer and provided novel insights into biomarker-guided cancer regimens.

METTL3 Inhibitors for Epitranscriptomic Modulation of Cellular Processes.

Project description:The methylase METTL3 is the writer enzyme of the N6 -methyladenosine (m6 A) modification of RNA. Using a structure-based drug discovery approach, we identified a METTL3 inhibitor with potency in a biochemical assay of 280 nM, while its enantiomer is 100 times less active. We observed a dose-dependent reduction in the m6 A methylation level of mRNA in several cell lines treated with the inhibitor already after 16 h of treatment, which lasted for at least 6 days. Importantly, the prolonged incubation (up to 6 days) with the METTL3 inhibitor did not alter levels of other RNA modifications (i. e., m1 A, m6 Am , m7 G), suggesting selectivity of the developed compound towards other RNA methyltransferases.

Targeted Quantitative Profiling of Epitranscriptomic Reader, Writer and Eraser Proteins in Colorectal Cancer Metastasis

Project description:Epitranscriptomic reader, writer and eraser (RWE) proteins are involved in the recognition, installation, and removal, respectively, of chemical modifications in RNA, and aberrant expressions of some of these proteins were found to be associated with cancer initiation and progression. Here, we our recently established parallel-reaction monitoring (PRM)-based targeted proteomic method, in conjunction with stable isotope labelling by amino acids in cell culture (SILAC), to investigate the differential expression of epitranscriptomic RWE proteins in a matched pair of primary/metastatic colorectal cancer (CRC) cells (i.e., SW480/SW620) derived from the same patient. We were able to detect 113 non-redundant epitranscriptomic RWE proteins in these two lines of cells. We found that 48 and 5 proteins were respectively up- and down-regulated by at least 1.5-fold in SW620 over SW480 cells. Particularly, NAT10, HNRNPC, and DKC1 were markedly up-regulated, and their potential roles in driving CRC metastasis were supported by recent studies. Interrogation of the Clinical Proteomic Tumor Analysis Consortium (CPTAC) data revealed that the elevated expressions of these and other RWE proteins are also accompanied with CRC initiation, suggesting the roles of these proteins in both the initiation and metastatic transformation of CRC. It can be envisaged that the established PRM method can be further utilized to examine the roles of epitranscriptomic RWE proteins in the metastatic transformations of other types of cancer.

Elucidation of the Epitranscriptomic RNA Modification Landscape of Chikungunya Virus.

Project description:The genomes of positive-sense (+) single-stranded RNA (ssRNA) viruses are believed to be subjected to a wide range of RNA modifications. In this study, we focused on the chikungunya virus (CHIKV) as a model (+) ssRNA virus to study the landscape of viral RNA modification in infected human cells. Among the 32 distinct RNA modifications analysed by mass spectrometry, inosine was found enriched in the genomic CHIKV RNA. However, orthogonal validation by Illumina RNA-seq analyses did not identify any inosine modification along the CHIKV RNA genome. Moreover, CHIKV infection did not alter the expression of ADAR1 isoforms, the enzymes that catalyse the adenosine to inosine conversion. Together, this study highlights the importance of a multidisciplinary approach to assess the presence of RNA modifications in viral RNA genomes.
