RNA-seq analysis of EpCAM-GFP and GFP overexpression in FLO-1 esophageal adenocarcinoma

ABSTRACT: EpCAM is one of the highly expressed marker in esophageal adenocarcinoma as identidied in several multi-OMICS platform. We utilize FLO-1 cells which are lacking in EpCAM expresssion and use overexpression strategy to elucidate the function of EpCAM in this cells. Recombinant EpCAM-GFP or GFP only was trasnfected in FLO-1 cells, and the stable cells after antibiotic selection were isolated and expanded. The cells were then subjected to mRNA sequencing.

Project description:We extracted RNA of sorted lung SPC/GFP+ EpCAM+ cells and performed microarray analyses. Total RNA was extracted from sorted Ep-CAMhigh/GFPhigh cells using TRIzol reagent (Invitrogen, Carlsbad, CA) according to the manufacturer’s protocol. The RNA integrity was examined on an Agilent 2100 BioAnalyzer (Agilent Technologies, Santa Clara, CA). Biotinylated ss-cDNA were prepared according to the standard Affymetrix protocol from 100 ng total RNA using the GeneChip WT PLUS Reagent Kit User Manual (Affymetrix/Thermo Fisher Scientific). Fragmented and labeled ss-cDNA were hybridized on a GeneChip Clariom S Array (Affymetrix/Thermo Fisher Scientific) (n =3/group). We used microarrays to detail the global gene expression of SPC/GFP+ EpCAM+ cells from the control mice(G29-5_(Clariom_S_Mouse)) and the 3 months smoke mice(G29-6_(Clariom_S_Mouse)), and identified distinct classes of up-regulated genes during this process.

Novel metastatic models of human esophageal adenocarcinoma highlight the importance of E-cadherin in cancer metastasis

Project description:We report the identification of FLO-1, and derivation of its isogenic companion FLO-1LM, as two spontaneously metastatic cell line models of human esophageal adenocarcinoma (EAC). We performed genome-wide RNAseq comparing FLO-1LM and FLO-1 parental cells to gain molecular insights into the phenotypic differences between these two cell lines. Using an adjusted p-value<0.05, a total of 375 (307 downregulated, 68 upregulated) genes were differentially regulated in FLO-1LM compared with parental cells. Genome-wide RNAseq profiling revealed significant enrichment of metastasis-related pathways in FLO-1LM cells, many of which are also evident in patient samples. Moreover, CDH1, which encodes the adhesion molecule E-cadherin, was the most significantly downregulated gene in FLO-1LM compared to FLO-1.

Project description:Drug resistance remains a main obstacle for cancer treatment. To reveal differentially expressed genes in chemoresistant cells, we established two pairs of resistant/parental esophageal squamous cell carcinoma (ESCC) cell lines, and performed whole transcriptome sequencing to identify both coding and noncoding RNAs that are significantly changed in chemoresistant cells. We identidied several important genes that contribute to the resistance of ESCC cells to chemotherapies.

Generation of esophageal basal progeitor cells from human pluripotent stem cells

Project description:We established an efficient protocol to generate esophageal epithelial progenitors (EPCs) from human pluripotent stem cells (hPSCs). Inhibition of TGFß and BMP signaling is required for the differentiation of hPSCs into EPCs which can be further purified with EPCAM and Integrin ß4. These purified EPCs express human fetal esophageal genes and recapitulate the normal development of the stratified squamous epithelium. We performed global transcriptomic profiling of E12.5 mouse embryonic esophageal epithelia, human fetal esophageal epithelia and human embryonic stem cell RUES2-derived esophageal progenitor cells through RNA sequencing. We found that these cells shared similar expression of NOTCH components including Jag1 and 2, Dll1, 3 and 4, and Notct1, 3, 4. The gene expression profile allows to understand transcriptional program in mouse and human developing esophagus.
