Spatial transcriptomics stereo-seq was used to reveal the functional compartmentalization of Unicentric Castleman Disease.

ABSTRACT: The cell-of-origin of UCD and the cell-cell communication in lymphnode tissue in UCD context is still not well-studied. We performed stereo-seq to profile heteigeneous cell population within UCD lymphnode tissue as well as to determine their importance for UCD development. Distinct subpopulations of Follicular dendritic cells were identified in the microenvironment that contribute the growth of the disease.

Castleman disease human lymph node tissue

Project description:Castleman disease (CD) is a rare hematologic disorder involving inflamed lymph nodes and distinct histological features. Unicentric Castleman disease (UCD) and idiopathic multicentric Castleman disease (iMCD) are of particular interest as their etiologies are poorly understood and treatment options are limited. As iMCD patients, and occasionally UCD patients, also present with a cytokine storm, we sought to investigate if the cytokine release from iMCD and UCD subtypes have pathogenic origins as observed in human herpesvirus 8 MCD (HHV-8-MCD). To identify potential active viruses that may be contributing to immune system dysregulation in Castleman Disease tissues we conducted bulk RNA sequencing on FFPE preserved lymph node tissue from patients with various phenotypes including Idiopathic multicentric Castleman disease (n = 9), systemic lupus erythematosus (n =3), diffuse large B cell lymphoma (n =5), and reactive lymph nodes with inconclusive pathology (n = 7).

The lymph node transcriptome of unicentric and idiopathic multicentric Castleman disease

Project description:Castleman disease is polyclonal lymphoproliferative disorder characterized by unicentric or multicentric lymphadenopathy with characteristic histomorphologic features, in addition to variable inflammatory symptomatology. The molecular mechanisms and etiologies of unicentric Castleman disease (UCD) and idiopathic multicentric Castleman disease (iMCD) are poorly understood, and identification of targetable disease mediators remains an unmet clinical need. We performed whole exome sequencing on lymph node biopsies from patients with UCD and iMCD; and compared the transcriptomic profile to that of benign control lymph nodes. We identified significantly upregulated genes in UCD (443), iMCD (316) or both disease subtypes (51); in addition to downregulated genes in UCD (321), iMCD (105) or both (10). The transcriptomes of UCD and iMCD showed enrichment and upregulation of elements of the complement cascade. By immunohistochemistry, C4d deposits indicative of complement activation were present in UCD and iMCD mostly within abnormally regressed germinal centers, but also in association with plasma cell clusters, endothelial cells and stroma cells proliferations. Other enriched gene sets included collagen organization, S1P3 pathway and VEGFR pathway in UCD; and humoral response, oxidative phosphorylation and proteosome in iMCD. Analysis of cytokine transcripts showed upregulation of CXCL13 but not IL-6 in UCD and iMCD. Among angiogenic mediators, the VEGFR1 ligand placental growth factor (PGF) was upregulated in both disease subtypes. We hereby report for the first time the whole lymph node transcriptome of UCD and iMCD, underscoring findings that could aid in the discovery of targetable disease mediators.

Uncovering ectopic GC-like niches for tumor reactive lymphocyte priming in lung adenocarcinoma using Stereo-XCR-seq

Project description:This experiment aims to dissect the spatial immune microenvironment of lung cancer by performing Stereo-XCR-seq on fresh-frozen tumor tissues. First, we conduct rigorous sample quality control, perform serial tissue sectioning, use H&E staining for morphological validation, and capture mRNA in situ on Stereo-seq chips. Subsequently, we enrich TCR and BCR transcripts from the constructed Stereo-seq libraries using our in-house developed sscirPCR strategy, via nested PCR-mediated ligating element addition, splint oligo-induced circularization, and two-round specific PCR amplification, enabling the spatial mapping of lymphocyte clonal dynamics within the tumor tissue to uncover immune evasion mechanisms and inform immunotherapeutic strategies.

Using Stereo-seq we compared mixed active/inactive lesions with lipid-laden foamy microglia with lesions containing ramified microglia. Integrated spatial transcriptomics (Stereo-seq) and bulk RNA-seq of cardiac sonogenetics in rodent heart tissue across time points [Stereo-seq]

Project description:This GEO Series contains two complementary transcriptomic datasets generated to study cardiac sonogenetics in rodent heart tissue. First, spatial transcriptomics was performed using Stereo-seq (SAW v8.1.3) to generate spatially resolved gene-expression maps from heart sections, providing GEF outputs, tissue images, and associated QC files. Second, bulk RNA-seq was performed on matched heart tissue samples from wild-type (WT) and sonogenetic (MscL-G22S) groups across multiple time points to quantify gene-level expression changes at the whole-tissue level. Raw sequencing files (FASTQ) and processed expression matrices (counts/TPM tables) are provided for both assays. Together, these datasets enable cross-validation of spatially localized transcriptional patterns with bulk gene-expression measurements.

A Human Fetal Cochlear Cell Atlas Reveals a Regulatory Blueprint for Spatial Patterning- Stereo-seq

Project description:Spatial transcriptomic data was generated from human fetal cochleae across 10, 14, and 16 post-conceptual weeks (PCW) using the Stereo-seq platform. Fresh-frozen tissues were sectioned at 10 μm thickness and mounted on pre-chilled capture chips of 0.5×0.5 cm or 1×1 cm sizes. The protocol involved on-chip tissue fixation, permeabilization with 0.1% pepsin, and reverse transcription using a Stereo-seq-specific TSO oligonucleotide. First-strand cDNA was amplified for 15 cycles. Sequencing libraries were constructed via Tn5 transposase fragmentation of 20 ng input cDNA, followed by a 13-cycle amplification with platform-specific primers. Final libraries were sequenced on the MGI DNBSEQ-T7 platform, producing paired-end reads of 35 bp (Read1) and 100 bp (Read2) in length. Raw data was processed through the SAW pipeline (v4.1.0), with reads aligned to the GRCh38 human genome using STAR (v2.5.3). The final output is a spatial gene expression matrix where molecules are quantified by unique Molecular Identifiers (MIs) and mapped to precise spatial locations via Coordinate Identifiers (CIDs).

Stereo-sequencing: 3D Transcriptome of the mouse embryo at gastrulation

Project description:To glean an appreciation of the holistic genetic activity in the gastrulating mouse embryo, we performed a genome-wide spatial transcriptome analysis (Stereo-seq), using a low-cell number sequencing protocol on laser microdissected samples of epiblast cells with retained positional address. The 3D transcriptome reveals that (i) the epiblast is partitioned into transcription domains corresponding to regions of epiblast where cells are endowed specifically with ectoderm and mesendoderm potency, (ii) novel lineage markers are identified as genes expressed in epiblast domains populated by cells displaying different lineage fates, (iii) functionally related gene regulatory circuitry and signaling pathways are acting in concert in the transcriptional domains, and (iv) the spatial information provides reference zipcodes for mapping the prospective address of cell samples from different embryos and stem cell lines. The quantified expression data can also be visualized as “3D digitized whole mount in situ hybridization” of all the expressed transcripts in the epiblast.
