Gene expression was examined separately in males and females for both wild type pupae and tudor (tud) progeny. tud progeny have genetically ablated germline tissues. All samples were labeled with Cy5 and compared against a common reference sample labeled with Cy3. The reference sample contained male and female wild type pupae from all stages of metamorphosis. All experiments were conducted in triplicate.

Project description:Flatfish metamorphosis is characterized by extensive tissue remodeling, associated with a transition from pelagic to benthic lifestyle, being the migration of one eye the most dramatic change. Epigenetic mechanisms exert a pivotal role in developmental programs. This study investigates the DNA methylation profiles of migrating and non-migrating eyes using reduced-representation bisulfite sequencing (RRBS) during three developmental stages of turbot: pre-metamorphosis, climax and post-metamorphosis. Over 31% of all identified regions were hypermethylated during climax stage in both eyes, coinciding with elevated expression of the dnmt3a gene, responsible for de novo methylation. Additionally, transcription factors crucial for retinal ganglion cells (RGCs) development, including the eomesa and tbr1b, exhibited differential methylation and expression between the migrating and non-migrating eye during the climax phase. These findings underscore the significance of DNA methylation in the intricate remodeling of the visual system during turbot metamorphosis, particularly regarding RGC-mediated ocular migration and the transmission of visual signals.

We validated 92 miRNAs using miRNA microarray in the 17 dph and 29 dph of Japanese flounder development, and obtained 66 differertially expressed miRNAs by comparison miRNA expression patterns of the two stages. These results indicate that miRNAs might play key roles in regulating gene expression during Japanese flounder metamorphosis. Using miRNA microarray, the flounder conserved miRNAs and candidates were identified, and 92 conserved miRNAs were detected in the 17 dph and 29 dph during metamorphosis. Meanwhile, 66 conserved miRNAs were differertially expressed by comparison miRNA expression patterns of the two stages. We further identified flounder miRNAs during metamorphosis.

Project description:Shallow-water ascidians are prevalent invasive and fouling organisms within marine ecosystems. Their larvae undergo rapid metamorphosis from planktonic to sessile stage, facilitating colonization and population expansion. It is crucial to explore the molecular and cellular orchestration of larval metamorphosis in order to gain a deep understanding of ascidian environmental adaptability, as well as to develop effective methods for bioinvasion and biofouling control. Here, we conducted 4D-label free quantitative proteomics combined with transcriptomics to monitor protein and gene expression across five distinct developmental stages from swimming larva to metamorphic juvenile of ascidian Ciona. We identified a total of 6,043 proteins, approximately 83.6% of which were quantified. We delineated the temporal dynamics of protein expression during ascidian metamorphosis and identified differentially expressed proteins between stages.

Project description:Complete metamorphosis of holometabolous insects is a complex biological process characterized by profound morphological, physiological, and transcriptional changes. To reveal the temporal dynamics of gene expression during this critical developmental transition, a detailed analysis of the developmental transcriptomes of two Drosophila species, Drosophila melanogaster and Drosophila virilis, was conducted. We confirm partial recapitulation of the embryonic transcriptional program in pupae, but instead of the traditional hourglass model, which posits maximal conservation at mid-embryonic stages, at different stages of pupae we observe a more complicated pattern of alternating low and high diversity, resembling an inverted hourglass, or "spindle". This observation challenges the notion of a singular conserved phylotypic period during holometabola ontogeny and underscores the complexity of developmental processes during complete metamorphosis. Notably, recently formed genes (specific to insects) exhibit pronounced expression peaks during mid-pupal development, underscoring their potential role in developmental transitions.
