Fibroblast-derived CSF1 is essential for intestinal macrophage maintenance

ABSTRACT: Tissue-resident macrophages are considered to be maintained through the interaction with the local microenvironment. However, precise mechansims which regulate the gut macrophage population remains elusive. We performed single cell RNA sequencing (scRNA-seq) of gut fibroblasts to characterize the cells which may potentially contribute to the local maintenance of macrophages in the gut.

Macrophage-restricted Interleukin-10 receptor-, but not IL-10 deficiency causes severe spontaneous colitis

Project description:Interleukin-10 (IL-10) is a pleiotropic anti-inflammatory cytokine produced and sensed by most hematopoietic cells. Genome wide association studies and experimental animal models point at a central role of the IL-10 axis in Inflammatory Bowel Diseases. Here we investigated the importance of intestinal macrophage production of IL-10 and their IL-10 exposure, as well as the existence of an IL-10-based autocrine regulatory loop in the gut. Specifically, we generated mice harboring IL-10 or IL-10 receptor (IL-10R?) mutations in intestinal lamina propria-resident chemokine receptor CX3CR1hi-expressingmacrophages. We found macrophage-derived IL-10 dispensable for gut homeostasis and maintenance of colonic T regulatory cells. In contrast, loss of IL-10 receptor expression impaired the critical conditioning of these monocyte-derived macrophages, but resulted in spontaneous development of severe colitis. Collectively, our results highlight IL-10 as a critical homeostatic macrophage-conditioning factor in the colon and define intestinal CX3CR1hi macrophages as a decisive factor that determines gut health or inflammation. Butyrate-LncRNALy6C-RUNX3 axis determines gut resident macrophages by NR4A1 mediated ERK1/2/MAPK pathway

Project description:Gut resident macrophages play a critical role in maintaining gut homeostasis. These resident macrophages may come from peripheral blood inflammatory monocytes. However, the mechanism (s) for the differentiation of inflammatory monocytes into gut resident macrophages maintain to be further understood. We here found that transcription factor RUNX3 play a critical role in the process of inflammatory monocytes into resident macrophages. RUNX3flow/flowlyz2-Cre mice had decreased resident macrophages, increased ZFP36, which could cause degradation of cytokines and chemokines in the resident macrophages of colon tissues. RUNX3 could promote the expression of NR4A1, which could induce the differentiation of inflammatory monocytes into resident macrophages. Single cell population analyses found that ERK1/2/MAPK pathway played a critical role in NR4A1 mediated differentiation of gut resident macrophages. Notably, RUNX3 expression could be promoted by butyrate through lncRNALy6C. Interestingly, high levels of lncRNALy6C, RUNX3, NR4A1 and ZFP36 could be detected in the resident macrophages of healthy individuals. Thus, there exists a butyrate-LncRNA6C-RUNX3-NR4A1-REK1/2 MAPK axis to maintain gut homeostasis through increasing resident macrophages and promoting ZFP36 expression in the macrophages.

Single-cell RNA sequencing revealed the transcriptional landscape and heterogeneity of macrophages in the intestinal tissues of WT and RUNX3 macrophage conditional knockout mice.

Project description:CD11b+ cell populations, especially macrophages, are highly heterogeneous tissue-resident immune cells in mice and humans. The exact subpopulation and its phenotype remain unknown. Here, we analyzed intestinal CD11b+ cell populations from normal and Runx3 macrophage conditionally deficient mice using scRNA-seq. We found that the transcription factor RUNX3 plays a key role in the entry of inflammatory monocytes into resident macrophages. Decreased resident macrophages and elevated ZFP36 in RUNX3flow/flowlyz2-Cre mice, leading to cytokine and chemokine degradation in colon tissue-resident macrophages. RUNX3 promotes the expression of NR4A1, thereby inducing the differentiation of inflammatory monocytes into resident macrophages. Single-cell population analysis revealed that the ERK1/2/MAPK pathway plays a key role in NR4A1-mediated gut-resident macrophage differentiation.

The epigenetic regulator Histone Deacetylase 3 regulates the ontogeny and maintenance of tissue-resident macrophage [ChIP-Seq]

Project description:Tissue-resident macrophages (TRMs) play central roles in local tissue development and immunity. However, how to control TRM ontogeny and maintenance remains unclear. We performed transcriptional and histone modification analyses of alveolar macrophages in mice with myeloid-specific (Csf1rCre) deletion of HDAC3 using bulk RNA-seq, single-cell RNA-seq and ChIP-seq. We report that HDAC3 deficiency results in metabolic disorders and increased cell death of the fetal lung TRMs, which is partially regulated through directly targeting PPAR-γ. Although the loss of AMs in the absence of HDAC3 is not AM subset specific, the transcriptome changes in HDAC3 deficient AM subsets are different. We propose that HDAC3 serves a key epigenetic regulator that controls embryonic TRM ontogeny and maintenance.

Butyrate-induced LncRNA lncly6c promotes Ly6Chigh to Ly6Clow/neg macrophages through lncly6c /C/EBP/Nr4A-1 axis

Project description:Gut macrophages play a critical role in maintaining the homeostasis of gut immunes. The inflammatory macrophages generally are differentiated into resident macrophages to realize their function in gut tissues. But it is unclear how these inflammatory macrophages to differentiate resident macrophages. We here found that lycLy6c, a novel ultraconserved lncRNA, may promote the differentiation of gut inflammatory macrophage into gut resident macrophages. We demonstrate gut microbiota metabolites butyrate may upregulate the expression of lncly6c. Lncly6c not only binds with transcription factor C/EBPβ but also binds with multiple components of enzyme complexes, which promote the accumulation of H3K4me3 markers on the promoter region of NrA4-1. As a result, lncly6c causes the upregulation of Nr4A-1 to promote inflammatory macrophage to differentiate the resident macrophages. These results not only offer an evidence for gut microbiota to maintaining the gut homeostasis but also suggest a potential target for the therapy for colitis-associated diseases.

Tissue-resident macrophage enhancer landscapes are shaped by the local microenvironment [RNA-seq]

Project description:Macrophages are hematopoietic cells critical for innate immune defense, but also control organ homeostasis in a tissue-specific manner. Tissue-resident macrophages, therefore, provide a well-defined model to study the impact of ontogeny and microenvironment on chromatin state. Here, we profile the dynamics of four histone modifications across seven tissue-resident macrophage populations, as well as monocytes and neutrophils. We identify 12,743 macrophage-specific enhancers and establish that tissue-resident macrophages have distinct enhancer landscapes. Our work suggests that a combination of tissue and lineage-specific transcription factors form the regulatory networks controlling chromatin specification in tissue-resident macrophages. The environment has the capacity to alter the chromatin landscape of macrophages derived from transplanted adult bone marrow in vivo and even differentiated macrophages are reprogrammed when transferred into a new tissue. Altogether, these data provide a comprehensive view of macrophage regulation and highlight the importance of microenvironment along with pioneer factors in orchestrating macrophage identity and plasticity. 7 tissue-resident macrophage populations were isolated, as well as monocytes and neutrophils, and transcriptome analysis was performed. Experiment was done in duplicates.

Mouse tissue-resident macrophage expression profiles

Project description:We show that macrophages from murine spleen, liver and peritoneum display dramatically different expression profiles. Clusters of genes were found to represent unique biological functions related to adhesion, antigen presentation, phagocytosis, lipid metabolism and signal transduction. Some gene families, such as integrins, are differentially expressed among the macrophages resident in different tissues, suggesting that the tissue of residence influences their biological function. 18 FACS sorted mouse tissue-resident macrophge samples. 6 cell types, 3 biological replicates per cell type.
