Genome-wide analysis of long noncoding RNA (lncRNA) expression in hepatoblastoma tissues

Project description:We performed a genome-wide analysis of lncRNA expression in hepatoblastoma tissues to identify novel targets for further study of hepatoblastoma.We found that 2736 lncRNAs were differentially expressed in hepatoblastoma tissues. The genome-wide analysis of lncRNA expression in these tissues was performed using a 4 M-CM-^W 180K lncRNA microarray and Sureprint G3 Human lncRNA Chips.Quantitative RT-PCR (qRT-PCR) was performed to confirm these results.

miRNA expression profiles in the BMDM of C57BL/6J wild type and lncRNA AK085865 knock-out mice

Project description:Long non-coding RNAs (lncRNAs) play key roles in various biological processes. However, the roles of lncRNAs in macrophage polarization remain largely unexplored. Our study have found that lncRNA AK085865 play a vital role in macrophage polarization and specific bind to ILF2 protein and further influence the miRNA processing process. The miRNA expression profiles in the BMDM of C57BL/6J wild type and lncRNA AK085865 knock-out mice were obtained using microarray analysis. Based on the threshold of fold-change ≥2.0 and a p-value ≤ 0.05, we screened a total of 24 miRNAs, of which 11 were upregulated and 13 were downregulated in KO compared to that in WT BMDMs.This study provides new insights into the role of lncRNA AK085865 regulating miRNAs expression in the mice BMDMs.

Identification of proteins that interact with the lncRNA Sarrah

Project description:Long non-coding RNAs (lncRNAs) contribute to (patho)physiological processes in the heart. Aging is the major risk factor for cardiovascular disease. Apoptosis of individual cardiomyocytes is one of the underlying causes for age-related cardiac dysfunction. Here, we identified the lncRNA Sarrah that is regulated during aging in cardiomyocytes and show that it has a protective effect on the myocardium. We used an RNA pulldown approach to identify proteins interacting with endogenous Sarrah to determine the mechanism by which Sarrah induces a cardioprotective gene expression pattern.

Prediction of the Chronicization of Radiation-induced Acute Intestinal Injury Based on the Expression Level of lncRNA

Project description:Our team has constructed a prediction model based on the expression level of lncRNA (lncRNA-UCID、NEAT1、ciRS-7) to predict the chronicization of radiation-induced acute intestinal injury (RAII) and verified the predictive efficacy of the system in retrospective studies. This clinical study intends to further prospectively verify the accuracy of this prediction model in rectal cancer patients. In this study, we plan to enroll 200 patients diagnosed with locally advanced rectal cancer by pathology and MRI, who undergo neoadjuvant chemoradiotherapy (NCRT) and total mesorectal excision (TME) and develop RAII during NCRT or within 1 month. We will follow up the occurrence and progression of radiation-induced intestinal injury within 1 year after TME. Expression levels of lncRNA will be detected in pathological tissue after TME and applied to the prediction model to predict the chronicization of RAII. Based on the clinical diagnosis of chronic radiation-induced intestinal injury, the area under curve (AUC), accuracy, precision, specificity, and sensitivity of this prediction model in predicting the chronicization of RAII will be evaluated. The main outcome hypothesis is that the AUC of chronicization of RAII predicted by the prediction model based on the expression level of lncRNA is more than 0.8.

Project description:Long non-coding RNAs (lncRNAs) are molecular switches in cellular differentiation, movement and in the reprogramming of cell states by altering gene expression patterns. However, in endothelial cells their role is not well understood. LINC00607 is an endothelial-enriched lncRNA. In order to uncover the functional relevance of LINC00607, an endothelial lentiCRISPR/Cas9-mediated knock-out was created and subjected to RNA- and ATAC-Seq, which revealed that LINC00607 is important for many pathways, among them VEGF- and TGF-beta-signalling.

ntr-Transcriptomic study of a thioredoxin reductase knock-out mutant.

Project description:rs04-02_ntr - ntr - Thioredoxins are small redox proteins implicated in crucial pathways of cell life. They are reduced by a conserved flavoprotein named NADPH-dependent thioredoxin reductase (NTR). In order to give an insight into the functions of the NTR/thioredoxin pathway in Arabidopsis, we have used a reverse genetic approch. Both NTR genes (NTRA and NTRB) have been inactivated in the double ntra ntrb mutant. T-DNA lines have been provided by the SALK library. Surprisingly, this mutant shows a limited phenotype suggested that some additional redox pathways are involved in compensating the inactivation of the NTR/thioredoxin pathway. In order to isolate compensatory genes that would be transcriptionally induced in the ntra ntrb mutant, we have performed this CATMA project. - Comparison of the transcript profile of the ntra ntrb knock-out mutant vs Col-0 wild-type ecotype. Seeds of the wild-type Col-0 ecotype and of the ntra ntrb homozygote double mutant were sowed in soil. Three replicates of lines were made (Col-0 1, 2 and 3 ntra ntrb 1, 2 and 3) : plants were put at different places of the greenhouse and grown at different times. Germination was synchronized by 4 days at 4degreeC and plants were grown during 17 days, until they reached a 6 rosette leaves stage. Entire plants (30 plants per sample) were harvested, frozen in liquid nitrogen and stored at 80degreeC until extraction. Keywords: gene knock out,wt vs mutant comparison

Proteomic profiling of proteins bound to lncRNA Cpat using RNA pull-down and mass spectrometry

Project description:This dataset contains the raw and processed mass spectrometry data generated from RNA pull-down assays using the lncRNA Cpat. Biotin labeled Cpat transcripts and corresponding negative controls were incubated with mouse cardiomyocytes lysates. The bound protein complexes were pulled down with streptavidin beads, eluted, and analyzed by MS.
