The potential impact of VHL on chromatin accessibility using the assay for ATAC-seq in Caki-1 cells.

ABSTRACT: To investigate the potential impact of VHL on chromatin accessibility, the assay for transposase-accessible chromatin with high throughput sequencing (ATAC-seq) was performed in renal cell carcinoma cells.The VHL wild-type Caki-1 cells were used to generate control or VHL knockout cells by CRISPR/Cas9-mediated genome editing (sgCTR and sgVHL Caki-1 cells).Following ATAC-seq, DNAs were amplified using non-biased conditions, labeled, and sequenced with Illumina NovaSeq 6000.

Project description:To compare the transcriptomic changes mediated by VHL knockout in Caki-1 cells, we carried out the next-generation sequencing (NGS)-derived transcriptomic profiling. We found significant enrichment of gene signatures involving IFNa/b signaling in VHL-KO Caki-1 cells compared to control cells. Our analysis also demonstrated that VHL deficiency induced the expression of genes associated with the cyclic GMP-AMP synthase (cGAS)-stimulator of interferon genes (STING) pathway involved in sensing the cytoplasmic presence of double-stranded DNA (dsDNA).

Single cell ATAC-seq of iPSC-derived Kidney Organoids treated with TGF-Beta 1 and GSK343 compared with vehicle treated control

Project description:This study used snATAC-seq to profile Chromatin accessibility in 26 day-old iPSC-derived kidney organoids, treated with TGFB1, the EzH2 inhibitor GSK343, a combination of both or a vehicle control for 48 hours (days 24-26) before harvesting. 2 organoids per condition were pooled and dissociated using a cold-active protease. Nuclei were extracted and profiled using the 10X Genomics Single-cell ATAC reagent kit v1.1. Libraries were sequenced using paired-end reads on an Illumina NovaSeq 6000. Initial processing was performed using CellRanger ATAC v1.2.0 (10X Genomics).

786-O and 786-VHL in EMCV study

Project description:786-0 is a cell line derived from a clear cell renal carcinoma. Previous studies have shown that the 786-O cell line harbors an inactivating mutation in the von-Hippel Lindau (VHL) gene. Mutations in the VHL gene occur in the majority of sporadic clear cell renal cell. To determine how inactivation of the VHL affects cellular functions, we created a derivative of 786-0, which we call 786-VHL in which a functional allele of VHL has been introduced back into the 786-O cell line. The renal cell carcinoma cell line 786-0, which harbors a mutated allele of VHL, was compared to a cell line derived from 786-0, termed 786-VHL, that contains a functional allele of VHL. Genes whose expression characteristics were dependent on functional VHL were identified.

VHL restoration alters cis-regulatory landscape

Project description:VHL loss is the most common genetic alteration event in ccRCC. By profiling histone modifications from VHL-deficient ccRCC primary tumors and cell lines, we identifed tumor-associated promoters and enhancers. We next investigate whether VHL restoration alters tumor associated promoters and enhancers. We compared H3K27ac ChIP-seq with and without VHL restoration in 786-O cells. Restoration of wild-type VHL significantly altered a subset of tumor enhancers but affected promoters to a less extent.
