FAM134B deficiency in HK-2 cells

ABSTRACT: FAM134B, also known as RETREG1 or JK-1, was first identified in esophageal cancer and later identified as an ER autophagy receptor. The protein contains a Reticulon-homology domain(RHD) and an LC3 interaction region (LIR), where RHD is responsible for sensing and inducing ER membrane curvature, while LIR binds to LC3 on the phagocytic membrane, and the ER membrane and its contents are subsequently encapsulated into autophagosomes and transported to lysosomes for degradation. Now FAM134B, as one of the receptors involved in ER autophagy, has received more and more attention.We knocked down FAM134B in HK-2cells and researched which genes and pathways were been influenced.

TBC1D2B undergoes phase separation and mediates autophagy initiation

Project description:Small ubiquitin-like modifiers from the ATG8 family regulate autophagy initiation and progression in mammalian cells. Their interaction with LC3-interacting region (LIR) containing proteins promotes cargo sequestration, phagophore assembly, or even fusion between autophagosomes and lysosomes. Previously, we have shown that RabGAP proteins from the TBC family directly bind to LC3/GABARAP proteins. In the present study, we focus on the function of TBC1D2B. We show that TBC1D2B contains a functional canonical LIR motif and acts at an early stage of autophagy by binding to both LC3/GABARAP proteins and ATG5 conjugation machinery. Subsequently, TBC1D2B is degraded by autophagy. TBC1D2B condensates into liquid droplets upon autophagy induction. Our study suggests that phase separation is an underlying mechanism of TBC1D2B-dependent autophagy induction, which serves as an assembly platform for further cargo sequestration.

MiT/TFE factors control ER-phagy via transcriptional regulation of FAM134B

Project description:Lysosomal degradation of the endoplasmic reticulum (ER) via autophagy (ER-phagy) is emerging as a critical regulator of ER homeostasis and function1. The selective incorporation of ER fragments into nascent autophagosomes is facilitated by ER resident proteins, ER-phagy receptors, that bind the autophagosomal LC3 protein via the cytosolic LC3 interacting domain (LIR) (REF). However, the molecular mechanisms that regulate ER-phagy in response to cellular needs are still largely unknown. We found that the MiT/TFE transcription factors - master regulators of lysosomal biogenesis and autophagy2- control ER-phagy by inducing the expression of the ER-phagy receptor FAM134B. This pathway is robustly activated in chondrocytes by FGF signaling, a critical regulator of chondrocyte differentiation3. FGF triggers TFEB/TFE3-mediated ER-phagy through JNK-dependent proteasomal degradation of the insulin receptor substrate 1 (IRS-1) protein and inhibition of the insulin signaling. FAM134B knock-down impairs cartilage growth and mineralization in medaka fish, suggesting a physiological role for this process during skeletal growth. Notably, we showed that the TFEB/TFE3-FAM134B axis promotes ER-phagy activation upon prolonged starvation. Thus, this study identifies MiT/TFE-factors as key transcriptional activators of ER-phagy in response to both metabolic and developmental cues.

Critical functions of FAM134 family members in endoplasmic reticulum remodeling, ER-phagy and collagen quality control

Project description:Degradation of the endoplasmic reticulum (ER) by selective autophagy (ER-phagy) is vital for cellular homeostasis. Here, we introduce FAM134A/RETREG2 and FAM134C/RETREG3 as new ER-phagy receptors. FAM134A and FAM134C exist in a relatively inactive state under basal conditions and require an activation signal to induce significant ER fragmentation. Molecular modeling and simulations implicate a single compact fold of FAM134A’s reticulon homology domain (RHD). In contrast, the RHDs of FAM134B and FAM134C are able to adopt at least three discrete conformations. These differences result in slower vesicle formation for FAM134A compared to FAM134C and mostly FAM134B. Global proteomic analyses of knockout MEFs indicate both distinct and overlapping roles for the Fam134s, with Fam134a being most distant from Fam134b and Fam134c. Fam134c appears to enhance and facilitate Fam134b’s role in maintaining pro-collagen-I levels and is therefore insufficient to compensate for its loss. By contrast, Fam134a has a particular mode of action in maintaining pro-collagen-I levels and is able to fully compensate loss of Fam134b or Fam134c upon over-expression in its wild-type or LIR mutant form.

A conserved membrane curvature-generating protein is crucial for autophagosome formation in fission yeast

Project description:Organelles are shaped by curvature-generating proteins, which include the reticulons and REEPs that are involved in forming the endoplasmic reticulum (ER). A conserved REEP subfamily differs from the ER-shaping REEPs in abundance and membrane topology and has unidentified functions. Here, we show that Rop1, the single member of this family in the fission yeast Schizosacharomyces pombe, is crucial for the macroautophagy of organelles and cytosolic proteins. Rop1 is needed for the formation of phagophores, cup-like structures consisting of two closely apposed membrane sheets that encapsulate cargo. It is recruited at early stages to phagophores and is required for their maturation into autophagosomes. Rop1 function relies on its ability to generate high membrane curvature and on its colocalization with the autophagy component Atg2 that is thought to reside at the phagophore rim. We propose that Rop1 facilitates the formation and growth of the double-membrane structure of the autophagosome.
