ABSTRACT: Islet consists of multiple cell types that work in concert to orchestrate their endocrine function. To rule out of direct effect of diet or phenotype, we performed comparative single-cell RNA-sequencing (scRNA-seq) on 12-week βZKO-Mip, βZKO-Rip mice, littermate controls (Zzef1f/f) and MIP-Cre mice islets fed with normal-chow diet (NCD) by Chromium Next GEM Single Cell 3’ Reagent Kits.

Project description:The islet is composed of diverse cell types that work together to regulate its endocrine function. To investigate this, we performed comparative single-cell RNA sequencing (scRNA-seq) on islets from 16-week-old βZKO-Mip, βZKO-Rip, RIP-Cre, and MIP-Cre mice, all of which were fed a high-fat diet (HFD) from 12 to 16 weeks. Sequencing was carried out using the Chromium Next GEM Single Cell 3' Reagent Kits. Each islet sample was derived from at least three mice with the same genotype.

Project description:To understand the global molecular basis of the phenotype caused by the loss of Zzef1 in islets, we isolated pancreatic islets from 12-week-old Zzef1KO and WT mice fed with normal-chow diet (NCD). Then mice were sacrificed and total RNAs were isoloated from islets. We included at least 3-4 independent biological replicates, each composed of RNA isolated from islets of 5 animals with the same genotype. We then performed gene expression profiling analysis using data obtained from islets RNA-seq of Zzef1KO mice and littermates fed a normal chow diet.

Ncd regulation reveals a new mechanism for targeting proteins to the meiotic spindle in oocytes

Project description:The meiotic spindle in oocytes is formed without centrosomes. How a bipolar spindle is assembled and maintained around chromosomes in oocytes remains to be established. Multiple kinases are known to regulate the meiotic spindle, but how they execute their function is poorly understood. We found that the phospho-docking protein 14-3-3ε, together with the other isoform ζ, stabilises spindle bipolarity in Drosophila oocytes. A critical 14-3-3 target is the minus-end directed motor Ncd (human HSET; kinesin-14) which has well documented roles in stabilising a bipolar spindle in oocytes. Phospho-docking by 14-3-3 inhibits the microtubule binding activity of the non-motor Ncd tail. Further phosphorylation by Aurora B kinase can release Ncd from this inhibitory effect of 14-3-3. As Aurora B localises to chromosomes and spindles, 14-3-3 facilitates specific association of Ncd with spindle microtubules by preventing Ncd from binding to non-spindle microtubules in oocytes. Therefore, 14-3-3 translates a spatial cue provided by Aurora B to target Ncd selectively to the spindle within the large volume of oocytes.

FFPE study using MIP copy number platform - colorectal

Project description:A major challenge to the study of tumor DNA copy number (CN) in clinical specimens is the lack of appropriate fresh frozen samples and thus a dependence on Formalin-Fixed Paraffin Embedded (FFPE) banked samples, which typically have more extensive clinical follow up information. However, on most high density CN platforms, DNA from FFPE tissues generally underperforms or suffers high failure rates compared to fresh frozen samples because of DNA degradation and cross-linking. Molecular Inversion Probe (MIP) technology has been applied successfully to obtain high quality CN and genotype data from DNA isolated from cell lines and frozen tumor samples. Since the MIP probes require only a small (~40 bp) target binding site, we reasoned they may be well suited to assess FFPE samples. In this study, we successfully applied MIP technology with a panel of 50,000 markers to CN determination in FFPE samples. Using an input of 37 ng genomic DNA, we demonstrated high quali ty CN data with MIP technology from 93 FFPE samples from seven diverse collections. We found that the performance of FFPE DNA for CN determination was comparable to that of DNA obtained from matched frozen tumor, with only a modest loss in performance of DNA.
