Comparative Transcriptomic Analyses within FiveDevelopmental Stagesof the Mushroom Oudemansiella raphanipes

ABSTRACT: In this paper, we have employed transcriptomic analysis as a pivotal tool to dissect the molecular landscape across the quintet of growth and developmental phases exhibited by Oudemansiella raphanipes. Our investigation has not only unveiled a suite of critical differentially expressed genes but also shed light on the nuanced nutritional attributes intrinsic to this fungal species. These findings promise to furnish fresh insights, serving as a beacon for the enhanced comprehension of O. raphanipes biology.

Project description:Diffuse malignant peritoneal mesothelioma (DMPM) is a rapidly lethal malignancy. The comprehension of the molecular and cellular features of DMPM is of utmost importance for the fruitful management of the disease, especially in patients who fail standard treatments and have a poor prognosis due to the lack of effective alternative therapeutic options. In this context, we previously found that telomerase activity (TA), which accounts for the limitless proliferative potential of cancer cells, is prognostic for disease relapse and cancer-related death in DMPM patients. Consequently, the identification of factors involved in telomerase activation/regulation may pave the way towards the development of novel therapeutic interventions for the disease. In the present study, miRNA expression profiling was carried out in a series of DMPM tissue specimens, previously characterized for the occurrence of TA, in order to possibly identify miRNAs that may play a role in the establishment/regulation of such a telomere maintenance mechanism in this malignancy and consequently furnish a biological rationale for the possible future development of miRNA-based telomerase-targeted therapeutic approaches.

Cas12a base editors induce efficient and specific editing with low DNA damage response (DNA targeted sequencing)

Project description:The advent of base editors (BEs) holds a promising potential in correcting pathogenic-related point mutations to treat relevant diseases. Unexpectedly, Cas9 nickase (nCas9) derived BEs lead to DNA double-strand breaks, which can trigger unwanted cellular responses including a p53-mediated DNA damage response (DDR). Here, we showed that catalytically-dead-Cas12a (dCas12a) conjugated BEs induced no DNA break and minimally activated DDR proteins including H2AX, ATM, ATR and p53. We further developed a BEACON (Base Editing induced by human APOBEC3A and Cas12a without DNA break) system that fuses dCas12a to the engineered APOBEC3A with enhanced deamination efficiency and editing specificity. By using BEACON, efficient C-to-T editing was achieved at levels comparable to AncBE4max and only low levels of DDR and RNA off-target (OT) effects were triggered in mammalian cells. BEACON also induced in vivo base editing in mouse embryos and targeted C-to-T conversions were detected in F0 mice.

Chemoproteomics-guided development of SLC15A4 inhibitors with anti-inflammatory activity

Project description:SLC15A4 is an endolysosome-resident transporter intimately linked with autoinflammation and autoimmunity. Specifically, SLC15A4 is critical for Toll-like receptor (TLR) 7-9 as well as the nucleotide-binding oligomerization domain-containing protein (NOD) signaling in several immune cell subsets. Notably, SLC15A4 is essential for the development of systemic lupus erythematosus in murine models and is associated with autoimmune conditions in humans. Despite its therapeutic potential, to our knowledge no chemical probes have been developed that target SLC15A4. Here, we use an integrated chemical proteomics approach to develop a suite of chemical tools, including first-in-class functional inhibitors, for SLC15A4. We demonstrate SLC15A4 inhibitors described herein suppress endolysosomal TLR and NOD functions in a variety of human and mouse immune cells, furnish evidence of their ability to suppress inflammation in vivo and in clinical settings, and provide insights into their mechanism of action. Our findings establish SLC15A4 as a druggable target for the treatment of autoimmune/autoinflammatory conditions.

Gene expression profiling of fathead minnows (Pimephales promelas) following an acute exposure to pulp and paper mill effluents

Project description:We evaluated the possible mechanisms by which exposure to a sequentially treated pulp and paper mill effluent affects gene expression in the liver of male and female fathead minnows. Sexually mature fathead minnows were exposed to either river water, which served as our control (C), 10% untreated kraft effluent (UTK), 25% treated kraft effluent (TK) or 100% final effluent (CMO) from a multiprocess pulp and paper mill for 6 days. A total of 4 treatments. Each exposure aquarium consisted of a 42.1 L column that contained individual 5.3 L chambers. Each chamber contained a FHM breeding pair. A total of 3 biological replicates for male and female FHM per treatment were sent for microarray analysis resulting in a total of 24 arrays run as a reference design with a pooled sample of the 6 river water exposed fish serving as the reference sample..
