Project description:Chronic Kidney Disease (CKD), a global health burden, is strongly associated with age-related renal function decline, hypertension and diabetes, frequent consequences of obesity. Despite extensive studies the mechanisms determining susceptibility to CKD remain elusive. Clinical evidence together with prior studies from our group showed that perinatal metabolic disorders after maternal obesity adversely affect kidney structure and function throughout life. Since obesity and aging processes converge in similar pathways we tested if perinatal obesity induced by High-Fat Diet (HFD)-fed female mice sensitizes aging-associated mechanism in kidneys of newborn mice. Tissue from the kidney cortex and the kidney medulla was collected from offspring of control or HFD-fed mice.

Project description:Epidemiological studies indicate that adverse intrauterine and postnatal environment has a long-lasting role in chronic kidney disease (CKD) development. Epigenetic information can represent a plausible carrier for mediating this programming effect. Here we demonstrate that genome-wide cytosine methylation patterns of healthy and CKD tubule samples obtained from patients show significant differences. Cytosine methylation changes showed high concordance (98%) with a large (n=87) replication dataset. We rarely observed differentially methylated regions (DMR) on promoters. Histone modification-based kidney specific genome-wide gene regulatory region annotation maps (promoters, enhancers, transcribed and repressed regions) were generated. DMRs mostly overlapped with putative enhancer regions and were enriched in consensus binding sequences for important renal transcription factors, indicating their importance in gene expression regulation. A core set of genes, including transforming growth factors and collagens, showed cytosine methylation changes correlating with downstream transcript levels. Our report raises the possibility that epigenetic dysregulation plays a role in CKD development via influencing core profibrotic pathways. We used microarrays to detail the differences of gene expression of human tubule epithelial cells between chronic kidney disease and normal. We sought to decrease the cell type heterogeneity of kidney tissues to increase the resolution of expression profiles. To that end, microdissected human kidney tissue from both chronic kidney disease patient and normal are used for RNA extraction and hybridization on Affymetrix microarrays.

In this project we aimed to gain new information and propose research hypotheses by proteome and phosphoproteome profiling of normal and hyperplastic rat parathyroid glands. Glands were microdissected from rats on normal control diet or CKD-inducing high adenine diet enriched with phosphorus to produce secondary hyperparathyroidism. Protein extracts were pooled from 4 glands (2 rats) for proteome profiling (3 normal and 3 CKD pools), and from 12 glands (6 rats) for phosphoproteome profiling (2 normal and 2 CKD pools).

Project description:Background. Resistant Starch (RS) improves CKD outcomes. In this report we study how RS modulates host-microbiome interactions in CKD by measuring changes in abundance of proteins and bacteria in the gut. In addition, we demonstrate RS-mediated reduction in CKD-induced kidney damage. Methods. Eight mice underwent 5/6 nephrectomy to induce CKD and 8 served as healthy controls. CKD and Healthy (H) groups were further split into those receiving RS (CKDRS, n=4; HRS, n=4) and those on normal diet (CKD, n=4, H, n=4). Kidney injury was evaluated by measuring BUN/creatinine and by most-mortem histopathological evaluation. Cecal contents were analyzed mass spectrometry-based metaproteomics. PEAKS Studio was used to identify peptides via de novo sequencing. A set of R/Bioconductor packages and in house written scripts was further used to infer bacteria present, to evaluate changes in proteins and bacterial abundances, and to perform statistical analysis and hierarchical clustering. Results. The 5/6 nephrectomy compromised kidney function as seen by an increase in creatinine and BUN. Representative photomicrographs of trichrome-stained kidney sections showed reduced tubulointerstitial injury in CKD mice fed HAM-RS2 diet comparing to CKD mice fed normal diet. Identified organisms and proteins point toward a higher population of butyrate-producing bacteria, and reduced abundance of mucin-degrading bacteria. Conclusion. Resistant starch slows the progression of chronic kidney disease. Gut barrier function through maintenance of the mucin barrier plays a role in RS-associated improvements in CKD phenotype. Resistant starch supplementation leads to the active bacterial proliferation and the reduction of harmful bacterial metabolites.

Project description:Novel therapies in autosomal dominant polycystic kidney disease (ADPKD) signal the need for markers of disease progression or response to therapy. This study aimed to identify disease-associated proteins in urinary extracellular vesicles (uEVs), which include exosomes, in patients with ADPKD. We performed quantitative proteomics on uEVs using a labeled approach (healthy vs. ADPKD) and then using a label-free approach in different subjects (healthy vs. ADPKD vs. non-ADPKD chronic kidney disease [CKD]). In both experiments, thirty proteins were consistently more abundant (≥ 2-fold) in ADPKD-uEVs compared with healthy and CKD uEVs. Of these proteins, periplakin, envoplakin, villin-1, complement C3 and C9 were selected for confirmation, because (1) they were also significantly overrepresented in pathway analysis, and (2) they have been previously implicated in the pathogenesis of ADPKD. Immunoblotting was used to validate the proteomics results, confirming higher abundances of the selected proteins in ADPKD-uEVs in three independent groups of ADPKD-patients. While villin-1, periplakin and envoplakin were more abundant in advanced stages of the disease, complement was already higher in uEVs of young ADPKD patients with preserved renal function. Furthermore, all five proteins correlated positively with height adjusted total kidney volume. The proteins of interest were also analyzed in kidney tissues from kidney-specific-tamoxifen-inducible Pkd1-deletion mice, demonstrating higher expression in more severe stages of the disease. In summary, proteomic analysis of uEVs identified plakins and complement as disease-associated proteins in ADPKD. These proteins are new candidates for evaluation as biomarkers or targets for therapy in ADPKD.

Project description:Impairments in ATP production and transport in renal proximal tubule cells (RPTCs) result in obesity-induced chronic kidney disease (CKD), manifested by kidney dysfunction, inflammation, adiposity, and fibrosis. Here we assessed the role of adenine nucleotide transporter 2 (ANT2), the main regulator of cellular ATP content in RPTCs, in the development of obesity-induced CKD and its metabolic abnormalities. Obese RPTC-ANT2-/- mice exhibited normal renal morphology, function, and lack of kidney adiposity and fibrosis as well as an improvement in whole-body energy metabolism, manifested by normal glucose and lipid homeostasis and reduced hepatic steatosis. ANT2-depleted RPTCs rewired their primary metabolic program from oxidizing fatty acids as a primary energy source toward aerobic glycolysis, mediated via the testis-selective ANT4. We propose that RPTC-ANT2 plays an important role in the development of obesity-induced CKD, and that its nullification triggers mitochondrial protection, RPTC cellular survival, kidney preservation, and improvements in systemic metabolism.

Project description:MicroRNAs (miRs) have the potential to be employed as diagnostic and prognostic biomarkers of chronic kidney disease (CKD) and are functionally important in disease pathogenesis. To identify novel miR biomarkers we performed small RNA-sequencing (sRNA-Seq) to detect miRs that were quantitatively altered in the circulation of individuals with type 2 diabetes (T2D) with CKD compared to those with normal kidney function. MiR-190a-5p abundance was significantly lower in the circulation of T2D patients with reduced kidney function compared to those with normal kidney function. To validate if the loss of circulating miR-190a-5p was associated with reduced kidney function we measured miR-190a-5p in an unselected cohort of CKD patients and determined if dysregulated miR-190a-5p could predict kidney outcomes. In individuals with no or moderate albuminuria (<300mg/mmol), serum miR-190a-5p levels predicted CKD progression (reaching end-stage kidney disease or >30% reduction from baseline eGFR, independent of age, sex, baseline eGFR, urinary albumin excretion, or blood pressure (adjusted HR 0.80, 95% CI: 0.66-0.96, p=0.015). To identify the kidney source of miR-190a-5p we utilised transcriptomic data from mouse models of kidney injury and single nuclear (sn) RNA-Seq from human kidney, finding that miR-190a-5p is enriched in the proximal tubule (PT) but down-regulated following injury. Bioinformatic analysis highlighted ADAM10as a potential miR-190a-5p target and we validated this in human PT cell line. Our analyses suggest that miR-190a-5p is a biomarker of tubular cell health and low circulating levels may predict CKD progression in patients with low or moderate proteinuria independent of existing risk factors.
