Project description:The design of this experiment was based on the assumption that transcript levels will change linearly while going from 100 percent of one tissue to 100 percent of the other. This assumed linear data set could be used to evaluate various issues related to low-level microarray data analysis. Hybridization cocktails from two mouse tissues, kidney and spleen, were prepared and mixed in a range of ratios and applied to 4-5 replicate GLYCOv1 chips for analysis. The mixture ratios were as follows: 100 percent kidney, 75 percent Kidney/25 percent spleen, 50 percent kidney/50 percent spleen, 25 percent kidney/75 percent spleen, and 100 percent spleen.

Project description:Sperm develop in the seminiferous tubules of the testis from puberty, sequestered inside the blood-testis barrier to prevent their recognition as “non-self” by the immune system. It is widely assumed that proteins expressed specifically in sperm do not have direct access to the circulation or the immune system. This assumption underlies the pursuit of cancer testis antigens (CTAs) as therapeutic targets and biomarkers for particular cancers. CTAs are aberrantly expressed in cancer but only expressed in sperm in healthy men; thus these proteins are assumed to be absent from the blood and/or to be neoantigens.

Project description:The effects of increasing addition of green tea in dietary changes the bacterial populations in broiler ileum were evaluated. Four hundreds of AA broilers were randomly assigned to four groups with green tea addition of 0, 0.5, 1 and 2 percent in the diet. The body weight showed no difference but a digital increase positively correlated with addition of green tea. The content of green tea had a linear effect of lengthening the ileum villi. The barcoded DNA pyrosequencing method was used to reveal 15 phyla, 1157phylotypes and 3098 16S operational taxonomic units (OTUs). The most predominant bacterial phyla were Firmicutes (56.89%), Actinobacteria (30.58%), Proteobacteria (8.61%) and Bacteroidetes (2.72%). As the proportion of additional green tea increased, the abundance of phylum Actinobacteria (p=0.003) and Proteobacteria (p=0.049) almost linearly increased, while the proportion of Firmicutes (p=0.027) linearly decreased. Only 2 OTUs were significantly affected by the increased additive, Corynebacteriaceae (p=0.011) and Staphylococcaceae (p= 0.006). Triplot analysis suggested that the dominant phyla of Verrucomicrobia, TM7 and Actinobacteria were clearly related to the addition of green tea. Moreover, green tea addition influenced the construction of microbiota, and lengthened the villus in ileum by Monte Carlo permutation test. These findings provide a new understanding of the ileal microbial ecology, which may be useful in modulating the gut microbiome, and also the proper usage of powdered green tea.

Project description:Human induced pluripotent stem cells (iPSCs) were established as an artificial embryonic stem cells (ESCs) to avoid immune rejection, for ethical issues in regenerative medicine, and for biological research. Comparison analyses in previous studies revealed that there is no hot spot that distinguishes iPSCs from ESCs. We herewith established a learning model using Jubatus, as a machine learning platform, with linear model for classification to distinguish human iPSCs from ESCs based on DNA methylation profiles. We found that the linear model classification is most suitable for the analysis of human iPSCs whose line number is practically 10 to 100. The learning models discriminated ESCs and iPSCs with an accuracy of ≥ 85.71 % and ≥ 90.91 %, respectively. In addition, the epigenetic signature of iPSCs was identified by component analysis of the learning models. The iPSC-specific fluctuated methylation regions were abundant at chromosome 7, 8, 12, and 22. The method can be utilized with comprehensive data and can also be widely applied to many aspects of molecular biology research.

Project description:Standard RNA analyses using microarrays and low-coverage polyadenylation enriched RNA-Sequencing (RNA-Seq) cannot fully characterize the complexity of the cancer transcriptome. To fully elucidate the transcriptome of prostate tumours, we performed ultra-deep total RNA-Seq on 144 localized prostate tumours with long-term clinical follow up. Analysis of linear RNAs identified a transcriptomic subtype associated with the aggressive intraductal carcinoma subhistology, and a fusion gene profile that differentiates localized from metastatic prostate cancers. Analysis of back-splicing events identified widespread RNA circularization, with the average tumour expressing 7,140 distinct circular RNAs. The degree of aberrant circRNA production is correlated to disease progression in multiple clinical cohorts. Loss of function screens identified 11.3% of the screened circRNAs as essential to prostate cancer proliferation, and for 93.6% of these, their parental linear genes are not required for proliferation. Follow-up studies on circCSNK1G3 revealed its role in regulating cell cycle progression. Ultra-deep transcriptome sequencing thus provides a more comprehensive view of the linear and circular transcriptional and functional landscapes of localized prostate cancer.

Project description:It is assumed that the anti-inflammatory nucleoside adenosine can shape immune responses by shifting the Treg/Th17 balance in favor of Tregs. This assumption is based on in vivo and vitro studies mostly performed in murine models and warrants confirmation in human models. In the study underlying these microarray data, we demonstrate that the pan-adenosine agonist 5'-N-ethylcarboxamidoadenosine (NECA) skews human CD3+ T cell responses towards non-inflammatory Th17 cells. We used microarrays to confirm transcriptome changes consistent with genetic signatures of non-pathogenic Th17 cells and to explore relevant metabolic pathways potentially contributing to this development.
