Microenvironment Shapes Small Cell Lung Cancer Neuroendocrine States and Presents Unique Therapeutic Opportunities

Project description:Small-cell lung cancer (SCLC) is the most fatal form of lung cancer. Intra-tumoral heterogeneity, marked by neuroendocrine (NE) and non-neuroendocrine (non-NE) cell states, defines SCLC, but the drivers of SCLC plasticity are poorly understood. To map the landscape of SCLC tumor microenvironment (TME), we apply spatially resolved transcriptomics and quantitative mass spectrometry-based proteomics to metastatic SCLC tumors obtained via rapid autopsy. The phenotype and overall composition of non-malignant cells in the tumor microenvironment (TME) exhibits substantial variability, closely mirroring the tumor phenotype, suggesting TME-driven reprogramming of NE cell states. We identify cancer-associated fibroblasts (CAF) as a crucial element of SCLC TME heterogeneity, contributing to immune exclusion, and predicting an exceptionally poor prognosis. Together, our work provides the first comprehensive map of SCLC tumor and TME ecosystems, emphasizing their pivotal role in SCLCs adaptable nature, opening possibilities for re-programming the intercellular communications that shape SCLC tumor states.

Proteomic Signatures of Myeloid Derived Suppressor Cells from Liver and Lung Metastases Reveal Functional Divergence and Potential Therapeutic Targets

Project description:Myeloid Derived Suppressor Cells (MDSCs) promote immunosuppressive activities in the tumor microenvironment (TME), resulting in increased tumor burden and diminishing the anti-tumor response of immunotherapies. While primary and metastatic tumors are typically the focal points of therapeutic development, the immune cells of the TME are uniquely programmed by the tissue of the metastatic site. In particular, MDSCs are programmed uniquely within different organs in the context of tumor progression. Given that MDSC plasticity is shaped by the surrounding environment, the proteome of MDSCs from different metastatic sites are hypothesized to be unique. A bottom-up proteomics approach using Sequential Window Acquisition of All Theoretical Mass Spectra (SWATH-MS) was used to quantify the proteome of CD11b+ cells derived from murine liver metastases (LM) and lung metastases (LuM). A comparative proteomics workflow was employed to compare MDSC proteins from LuM (LuM-MDSC) and LM (LM-MDSC) while also elucidating common signaling pathways, protein function, and possible drug-protein interactions.

Identification of the role of tumor intrinsic Malat1 in regulation of immune microenvironment [scRNA-seq]

In order to see immune cells infiltration, we have isolated CD45+ cells from these mice lungs at different time points by FACS. These isolated cells were further subjected for scRNA-seq. For base line we have isolated CD45+ cells from Naive balbc mice.

Tumor microenvironment remodeling after neoadjuvant immunotherapy in non-small cell lung cancer revealed by single-cell RNA sequencing

Project description:To address the potential therapy-resistant mechanisms and underly the changes of tumor microenvironment (TME) after immunotherapy, we performed scRNA-seq and bulk RNA-seq from the patients with resectable non-small cell lung cancer (NSCLC) before and after PD-1 blockade combined with chemotherapy. We found that the combined therapy significantly remodeled the immune cell compartments in the TME. Patients with different pathologic responses had distinct characteristics of malignant cells and immune cell compositions. Our study provided several potential biomarkers for future immunotherapy and novel strategies to improve response.

Transcriptomic analysis of Bioprinted 3D Lung Spheroid Model Mimicking Tumor Microenvironment

Project description:Conventional in vitro and in vivo models often fail to accurately predict clinical outcomes due to their inability to capture the full complexity of the tumor microenvironment (TME). Existing 3D models also face difficulties in reproducing TME complexity and encounter various engineering limitations. In this study, 3D embedded bioprinting was used to construct a heterogeneous lung spheroid (HLS) model that integrates key stromal factors to more closely simulate the TME. RNA sequencing–based transcriptomic profiling revealed gene signatures related to extracellular matrix remodeling, immune suppression, and tumor progression, which showed strong resemblance to patient-derived lung tumor samples and supported the model’s biological relevance. In summary, this model reproduces essential characteristics of the lung TME and holds promise as a tool for assessing advanced therapies targeting complex solid tumors.

Quantitative phosphoproteomics reveals the temporal phosphorylation network regulated via mesenchymal stem cells in the tumor microenvironment

Project description:The tumor microenvironment (TME), which comprises cellular and noncellular components, is involved in the complex process of cancer development. Emerging evidence suggests that mesenchymal stem cells (MSCs), one of the vital regulators of the TME, foster tumor progression through paracrine secretion. However, the comprehensive phospho-signaling pathways that are mediated by MSCs-secreting factors have not yet been fully established. In this study, we attempt to dissect the MSCs-triggered mechanism in lung cancer using quantitative phosphoproteomics. A total of 1958 phosphorylation sites are identified in lung cancer cells stimulated with MSCs-conditioned medium (MSC-CM). Integrative analysis of the identified phosphoproteins and predicted kinases demonstrates that MSC-CM functionally promotes the proliferation and migration of lung cancer via the ERK/phospho-c-Fos-S374 pathway. Recent studies have reported that extracellular ATP accumulates in the tumor microenvironment and stimulates the P2X7 receptor on the cancer cell membrane via purinergic signaling. We observe that ectopic ATP synthase is located on the surface of MSCs and excreted extracellular ATP into the lung cancer microenvironment to trigger the ERK/phospho-c-Fos-Ser374 pathway, which is consistent with these previous findings. Our results suggest that ectopic ATP synthase on the surface of MSCs releases extracellular ATP into the tumor microenvironment, which promotes cancer progression via activation of the ERK/phospho-c-Fos-Ser374 pathway.

A unique genetic signature for cancer-associated fibroblasts in Melanoma metastases

Project description:Cancer-associated fibroblasts (CAFs) represent a central population of the tumor microenvironment (TME). Recently, single-cell RNA sequencing (scRNA-seq) analyes of primary tumors of different cancer entities yielded different classifications of CAF subsets underscoring heterogeneity of CAFs within the TME. Here, we analyzed the transcriptional signatures of approximately 8,400 CAFs and normal fibroblasts by scRNA-seq and compared genetic profiles of CAFs from murine melanoma primary tumors to CAFs from corresponding melanoma lung metastases. This revealed distinct subsets for primary tumor and metastasis specific CAF populations, respectively. Combined with spatial characterization of metastasis CAFs at the RNA and protein level, scRNA-analyses indicate a tumor-dependent crosstalk between neutrophils and CAFs, mediated via SAA3 and IL1b related signaling pathways, which can be recapitulated in vitro. Importantly, analyzing tissue sections of human patient samples this link was found to be present in human melanoma metastasis. Taken together, our data highlights unique characteristics of metastasis CAFs with potential therapeutic impact for melanoma metastasis.
