RNA sequencing of human monocyte-derived dendritic cells stimulated with CLEC10A ligand glycodendrimers in the presence of Pam3CysK4

ABSTRACT: To investigate ligand-specific responses via CLEC10A in human monocyte-derived dendritic cells, five CLEC10A ligands were coupled to dendrimers. The ligands consist of alfa-GalNAc and the GalNAc-containing structures Forssman antigen, blood group A antigen, asialo GM2, and GM2. The human dendritic cells of 4 independent donors were stimulated with these glycodendrimers or a control dendrimer (coupled to C6 chain) for 5 hours in the presence of TLR stimulus Pam3CysK4. Total RNA was isolated and sequenced.

Project description:Polyamidoamine (PAMAM) dendrimers have been investigated for the development of engineered nanomaterial drug delivery systems and other industrial uses. However, the major concern for their potential adverse effects on human neural progenitor cells remains unclear. In the present study, we employed human neural progenitor cells (hNPCs) to study the effects of G4-PAMAM dendrimers on neuronal differentiation. Neurospheres were treated with PAMAM dendrimer-NH2 (10 M-NM-<g/mL) for 72 h. Four neurospheres from the treatment and control groups were pooled together, and RNAs were isolated from each group.

Gene expression of human primary macrophages induced by carbosilane dendrimer 2G-NN16 complexed with or without siRNA

Project description:Purpose: The use of dendrimers for biomedical applications has emerged with promising results. 2G-NN16 is a carbosilane dendrimer with sixteen positive charges per molecule tested to be capable to bind and release antisense oligonucleotides (ODNs) and small interference RNA (siRNA) in vitro. In spite of low cytotoxicity observed for these dendrimers, little is known about cellular changes they produce in cells in general and in immune cells in particular. Methods: Genomic technologies allow us to identify global gene expression profile changes in macrophages exposed to a non-toxic concentration (5µM) of 2G-NN16, alone or complexed with a random siRNA (dendriplex). Results were confirmed by quantitative real-time RT-PCR. Results: Exposing macrophages to this dendrimer or dendriplex causes multiple gene expression changes, but no specific action of random siRNA was detected. Pathway analysis of differentially expressed genes shows the altered functions to be immune response, proliferation and transcription regulation. Interleukin 17F (IL17F) was the most regulated gene. Conclusions: Global gene expression profiles are a highly sensitive method to measure the toxicity degree of a gene delivery vehicle. The strong repression of IL17F, IL23R and IL23A, all of them involved in autoimmune disease, by this particular dendrimer suggests a potential pharmacological application.

Transcriptomic response of zebrafish embryos to Polyamidoamine (PAMAM) dendrimers

Project description:We are presenting here the application of toxicogenomics to perform the evaluation of toxic effects of two polyamidoamine dendrimers (Generation3 and Generation4) on the developing zebrafish embryo. They are nanomaterials of special concern under the toxicological point of view because of their relatively high solubility in water and bioavailability. Zebrafish embryo toxicity assays (zFET) showed that G3 was more toxic to zebrafish than G4, and that both compounds were several orders of magnitude more toxic than other carbonaceous nanomaterials, like carbon fullerenes or nanotubes. The results suggest a variety of MoA for different dendrimers, probably related to the nature and number of the chemical groups attached to their surface. They also confirm the relatively high bioavailability of these compounds, a key factor for the assessment of the risk associated to their use and release into the environment. About 5% genes were affected by the treatment. Gene ontology (GO) analyses show that these genes are involved in the oxidation-reduction process and also in the nervous system development. Representatives of each GO functional groups were selected and quantified by real-time PCR to validate the microarray data and to differentiate the action of generations of dendrimers studied. Two different treatments were performed in this study. Zebrafish fertlized eggs were exposed to PAMAM dendrimer G3 and G4 during 48h. 3 biological replicates per studied dendrimer are included such as each control sample.

Next generation sequencing of human monocyte derived dendritic cells stimulated with MGL-stimulating glycodendrimers in the absence or presence of LPS

Project description:To investigate the effect of MGL ligation in monocyte-derived dendritic cell biology, we generated control dendrimers and two different glycodendrimers exposing the MGL ligands αGalNAc or GalNAcβ1-4Gal. αGalNAc and GalNAcβ1-4Gal glycodendrimers were validated in the corresponding manuscript. Monocyte-derirved dendritic cells were generated by culturing monocytes for 4 days with IL-4 and GM-CSF. To study the effect of MGL-ligation at the transcriptional level, next generation sequencing was performed on monocyte-derived dendritic cells from three independent donors, stimulated for 4 h with control, αGalNAc or GalNAcβ1-4Gal glycodendrimers in the absence or presence of LPS.

Project description:Dr. van Kooyk's laboratory is exploring the function of antigen presenting cells, such as dendritic cells (DC), that regulate viral-antigen recognition, DC trafficking and T cell binding--all processes that initiate immunity or tolerance. Essential in this is the recognition of ligands by C-type lectins and the functional consequences of differential terminal glycosylation that may regulate DC function. In this study, the gene expression profile of glycosylation-related genes is examined in relation to the maturation of human antigen-presenting cells. Two pooled RNA samples, one each from immature and mature human monocyte-derived dendritic cells, were prepared and sent to Microarray Core (E). The RNA was amplified, labeled, and hybridized to the GLYCOv3 microarrays.

Deconstruction of O-glycosylation â€“ Polypeptide GalNAc-T Isoforms Direct Distinct Subsets of the O-Glycoproteome

Project description:GalNAc-transferase (GalNAc-T) isoforms modify distinct subsets of the O-glycoproteome and GalNAc-type O-glycosylation is found on most proteins trafficking through the secretory pathway in metazoan cells. The O-glycoproteome is regulated by up to 20 polypeptide GalNAc-Ts and the contributions and biological functions of individual GalNAc-Ts are poorly understood. Here, we used a zinc-finger nuclease (ZFN)-directed knockout strategy to probe the contributions of the major GalNAc-Ts (GalNAc-T1 and T2) in liver cells, and explore how the GalNAc-T repertoire quantitatively affects the O-glycoproteome. We demonstrate that the majority of the O-glycoproteome is covered by redundancy, whereas distinct subsets of substrates are modified by non-redundant functions of GalNAc-T1 and T2. Differential transcriptomic analysis indicates that loss of function of a GalNAc-T induces specific transcriptional response. The non-redundant O-glycoproteome subsets for and the transcriptional responses for each isoform appeared to be related to different cellular processes, and for the GalNAc-T2 isoform supporting a role in lipid metabolism. The results demonstrate that GalNAc-Ts have non-redundant glycosylation functions, and that these may affect distinct cellular processes. The data provides a comprehensive resource for unique substrates for individual GalNAc-Ts. Our study provides a new view on the regulation of the O-glycoproteome, suggesting that the plurality of GalNAc-Ts arose to regulate distinct protein functions and cellular processes.
